The Fanconi signal is in both lineage halves, survives the correlation-proof null, and is still there when lineage is held constant

also called FA lineage split · line-label permutation · fa-pathway-lineage-and-fusion-specificity

Last cycle this project found that the Fanconi DNA-repair genes are needed more by KMT2A-fusion leukaemia cells than by other leukaemia cells, but could not say whether that was a real property of the fusion or an accident of which cell lines were used. This analysis pulls the result apart four ways, and it holds up in every one of them.

The same thing, for a scientist

Four objections to the FA/BRCA enrichment reported by `ana-effect-size-vs-z-reranking` are tested on the same machinery. (1) **Lineage.** The published statistic is max(z_myeloid, z_lymphoid), which one half can satisfy alone; scored separately, the FA set beats its null in BOTH halves (p = 5e-05 each), and the **lymphoid half is the stronger one** — the opposite shape from the myeloid-identity artefact class. (2) **Subtype.** Every other-fusion index arm is too small in this data slice to test (1 BCR::ABL1, 1 PML::RARA, 1 ETV6::RUNX1, 2 RUNX1::RUNX1T1 lines in a 43-line leukaemia slice), a bound worth recording. Disease-string arms can be tested: non-KMT2A AML shows the FA set enriched in the *opposite* direction (p = 0.999, headline-eight mean d **+0.095**), non-KMT2A B-ALL shows it in the same direction at about half strength (**-0.196** against -0.356). (3) **The within-lineage contrast settles it:** KMT2A-rearranged AML against non-KMT2A AML gives headline-eight mean d **-0.334** (p = 0.0001), and KMT2A-rearranged B-ALL against non-KMT2A B-ALL gives **-0.308** (p = 5e-05). With lineage held exactly constant the effect is essentially undiminished, so it is KMT2A-associated and not lineage. (4) **Complex correlation.** Permuting gene labels is anti-conservative for interacting subunits; permuting the *line* labels instead — 5,000 stratified 7-myeloid/4-lymphoid draws, gene set fixed, every gene-gene correlation preserved — gives p = 0.0026 for the 26-gene set, 0.0004 for the obligate core eight and 0.0002 for the eight headline genes. None of the eight is pan-essential (Chronos -0.09 to -0.33; 4.6-16.6% of lines below -0.5, against 72.1% for ACTB).

What was tested, and why each test was chosen

ana-effect-size-vs-z-reranking left four objections on the table and answered none of them. Three are answerable with the same machinery and one needed a different null.

A max is not a conjunction. The consistency statistic is max(z_myeloid, z_lymphoid). A gene that is depleted only in the seven myeloid lines gets the same score as one depleted in both halves, and the published results file stores only the max. So nothing in the graph said whether the FA signal was lineage-wide. It is: both halves clear the null at p = 5e-05, and the lymphoid half is stronger 1.

The specificity control this data slice cannot run. The intended control was other fusion subtypes, resolved from Cellosaurus exactly as the KMT2A arm was. It fails for a reason worth recording rather than hiding: the Open Targets DepMap leukaemia slice holds 43 lines, and contains one BCR::ABL1 line, one PML::RARA line, one ETV6::RUNX1 line and two RUNX1::RUNX1T1 lines. Nineteen DepMap-registered BCR::ABL1 lines exist in Cellosaurus; one of them survives into this slice with a leukaemia disease string and a stable per-line offset. No fusion-specificity claim can be made from this resource at all, in either direction 1.

So the control became lineage. Non-KMT2A AML and non-KMT2A B-ALL arms are near-complementary halves of the same 43 lines, so together they answer one question — are FA genes more depleted in B-ALL lines than in AML lines — and the answer is yes, sharply: +0.095 against -0.196 on the eight headline genes. Read alone that looks like a lineage explanation for the whole finding.

The within-lineage contrast is the one that decides. Index and comparator drawn from the same disease string, so lineage cannot contribute. KMT2A-rearranged AML against other AML: -0.334. KMT2A-rearranged B-ALL against other B-ALL: -0.308. Both essentially the full effect. Lineage moves the baseline; KMT2A rearrangement moves the genes 1.

The line-label permutation, and why it is the right null for a complex

A permutation over gene labels asks: is this gene set more depleted than a random gene set of the same size? It assumes the members are independent draws. Physically interacting subunits are not — their gene effects correlate — so drawing 26 independent genes underestimates the variance of a 26-gene complex and the test is anti-conservative. The sweep's own caveat says exactly this. It is not a small objection: the FA/BRCA set is, structurally, one ubiquitin ligase plus its substrate plus its downstream effectors.

The fix is to permute the other margin. Hold the gene set completely fixed. Redraw which leukaemia lines are the index arm, stratified 7 myeloid + 4 lymphoid so the real arm's lineage composition is reproduced exactly, from pools of 32 myeloid and 21 lymphoid leukaemia lines. Every gene-gene correlation, every line's screen quality, and the lineage mix survive untouched. The only thing that varies is which lines are called the index.

all 26 FA/BRCA26-0.1570.0026
obligate FA core complex8-0.2490.0004
the eight headline genes8-0.3570.0002

For scale, MEN1 gives p = 0.0002 and FLT3 p = 0.0002 on the same null, and ACTB — the offset control — gives p = 0.092 1.

What this null still cannot do. It cannot distinguish a KMT2A effect from anything else those eleven particular lines share, because the draws are from other lines, not from other genotypes of the same lines. That is the limit of every observational dependency comparison and is why exp-replication-stress-readout-kmt2a-r exists.

Pan-essentiality: checked, and cleared

A gene everything needs is not a selective target, and the earlier scans in this project were contaminated by exactly that. Computed across every screened line, not only leukaemia:

genepan-cancer Chronos% of all lines below -0.5
FAAP100-0.33214.3%
BRIP1-0.31516.6%
FANCI-0.29916.4%
FANCF-0.29815.6%
FANCL-0.26011.3%
FANCA-0.25914.2%
UBE2T-0.2289.1%
FANCG-0.0914.6%
ACTB (contrast)-0.81572.1%

None is a common essential 1. That is a necessary condition for a selective target and nothing more: a gene can be dispensable everywhere and still not be selectively required in KMT2A-rearranged cells.

What this analysis does not show

It does not show that the FA pathway is working in these cells, or working on transcription-replication conflicts, or that any of this is true of a primary blast. Eleven immortalised lines, none infant-derived. It also does not show that the dependency is on the FA pathway as a pathway: the obligate core subunits do not move together, which is set out in mech-fa-core-complex-heterogeneity-kmt2a, and that is the most serious unresolved problem with the whole result.

One more limit that matters for reading the numbers: the background panel here is 1,445 genes, not the 8,269 of the sweep, so ranks are out of roughly 1,400 and are not comparable to the sweep's ranks. Permutation p-values and Chronos differences are comparable; ranks are not.

How this could bite us back
  • The analysis strengthens a dependency claim on a pathway whose loss causes bone-marrow failure in humans. A stronger statistical result here raises, not lowers, the toxicity question.
  • Everything rests on eleven cell lines. A correlation-preserving permutation makes the statistic honest; it cannot make eleven lines into a population.
Still open
  1. Does the FA dependency track ALDH2 promoter methylation across these eleven lines, which would reassign the mechanism from replication stress to aldehyde detoxification?
  2. Is the B-lymphoid component of the signal a property of B-ALL biology or of the nine particular non-KMT2A B-ALL lines DepMap holds?
  3. Would a DepMap release with more BCR::ABL1 and ETV6::RUNX1 lines let the fusion-specificity control actually run?
  4. Does the effect scale with fusion partner — KMT2A::AFF1 against KMT2A::MLLT3 — or is it common to the rearrangement?

Scored separately, the FA/BRCA set beats its permutation null in both lineage halves (p = 5e-05 each, lymphoid stronger); the within-lineage contrasts give headline-eight mean d of -0.334 (KMT2A-r AML vs other AML, p = 0.0001) and -0.308 (KMT2A-r B-ALL vs other B-ALL, p = 5e-05); a 5,000-draw stratified line-label permutation that preserves all gene-gene correlations gives p = 0.0002 for the headline eight; and none of the eight is pan-essential.

    What this evidence cannot show

Eleven KMT2A-rearranged lines (7 AML, 4 B-ALL), none infant-derived, against 43 other leukaemia lines. Lineage from DepMap free-text disease strings, not immunophenotype. The B-ALL within-lineage contrast is 4 lines against 9. The Open Targets slice does not state its DepMap release. The background panel is 1,445 genes, so ranks here are not the sweep's ranks.

Evidence that argues against this (2)
    • Non-KMT2A B-ALL lines show the FA set enriched at p = 5e-05 with about half the effect size, so a substantial part of this signal is B-lymphoid lineage rather than KMT2A rearrangement even though the within-lineage contrast shows KMT2A adds on top of it. Oncofusion knowledge graph, analyses/fa-pathway-lineage-and-fusion-specificity 2026
    • No fusion-specificity claim is possible from this resource: the leukaemia slice contains one BCR::ABL1, one PML::RARA and one ETV6::RUNX1 line. Absence of a control is not evidence of specificity. Cellosaurus (SIB) 2026

    What this evidence cannot show

The FA/BRCA membership list is one of several defensible annotations. The sweep's own statistic is a max over lineage halves, which is what this analysis takes apart.

An independent CRISPR screen has already reported UBE2T and FANCL as selective dependencies in acute myeloid leukaemia, attributing them to synthetic lethality with methylation-silenced ALDH2.

    What this evidence cannot show

Its comparator is other cancer lineages, not other leukaemias, so it does not speak to KMT2A selectivity. It tested UBE2T and FANCL, two of the eight.
