FANCF — FA core complex; rank 11 of 8,269 for KMT2A-selective dependency, and no KMT2A literature at all
also called FANCF · Q9NPI8
FANCF is part of a cellular repair crew that fixes DNA when the copying machinery gets stuck. A screen run by this project found that leukaemia cells carrying the KMT2A fusion need it more than other leukaemia cells do — and nobody has ever published a paper on this gene in KMT2A leukaemia, so the finding is genuinely new and genuinely unconfirmed.
The same thing, for a scientist
FANCF (UniProt Q9NPI8, 374 aa, primary gene name asserted against the accession) sits in the FA core complex — the adaptor that bridges the FANCA-FANCG arm to the FANCB-FANCL-FAAP100 catalytic module. It entered this graph through a DepMap sweep in which the 26-gene FA/BRCA annotation beats a permutation null at p = 5e-05, FANCF ranking 11 of 8,269 by raw effect (d = -0.346) [E2]. Re-testing here: the depletion is present in BOTH lineage halves (-0.3493 myeloid, -0.5907 lymphoid) and stronger in the lymphoid one; it survives a line-label permutation that preserves subunit correlations (p = 0.0004); and FANCF is not pan-essential (mean Chronos -0.2975 across all screened lines) [E3][E4]. Three things cut against it. Non-KMT2A B-ALL lines show about half the same effect, so a large part of this is B-lymphoid lineage rather than KMT2A rearrangement [E3]. The obligate FA core subunits do NOT move together, which is hard to reconcile with a canonical pathway dependency. And Fanconi anaemia patients, who have no FA pathway at all, nonetheless develop KMT2A-rearranged leukaemia [E7].
What the protein does, and which part of the pathway it sits in
Module: FA core complex — the adaptor that bridges the FANCA-FANCG arm to the FANCB-FANCL-FAAP100 catalytic module.
UniProt describes FANCF as a DNA repair protein implicated in interstrand cross-link repair and chromosome stability, and places it in the multisubunit FA core complex with FANCA, FANCB, FANCC, FANCE, FANCG, FANCL and FANCM 1.
Why the module matters for reading the DepMap result: the FA core complex is an obligate multi-subunit ubiquitin ligase whose only well-established job is to monoubiquitinate the FANCD2-FANCI (ID2) heterodimer. If the dependency seen here were the canonical pathway working as a unit, every obligate core subunit and the ID2 substrate should move together. They do not — see mech-fa-core-complex-heterogeneity-kmt2a. That is the single most important caveat on this entry and it is not a small one.
How this gene entered the graph, and the numbers
FANCF was not found in the literature. It was found by a scan, and then by a pathway permutation over a gene set fixed before any result was read 2.

Two of those rows carry most of the weight. The lineage split 3 is the one the project asked for, and the answer is not the one the myeloid-artefact worry predicted: this gene is depleted MORE in the four B-lineage lines than in the seven myeloid ones. The line-label permutation 3 is the answer to the complex-correlation objection: redrawing which lines are the index arm, with the gene set held fixed and the 7-myeloid/4-lymphoid composition reproduced, preserves every correlation between subunits, and the observed depletion still sits at p = 0.0004.
And FANCF is not pan-essential 4, which is the filter that removed most of the earlier scan's contaminants.
The published literature, and a counted absence
On FANCF in KMT2A-rearranged leukaemia there is nothing. 5 The exact query and the title-checked count are in the evidence item; aliases searched were FANCF.
On FANCF in leukaemia at all, 19 records. 6
And the counter-direction. Human FA patients develop KMT2A-rearranged leukaemia 7. A cell that has lost the FA pathway entirely can still acquire a KMT2A fusion and expand into a clinical leukaemia, which rules out the strongest reading of the DepMap result — that KMT2A-rearranged cells REQUIRE this pathway — and leaves only the quantitative one.

}- The FA pathway is a tumour suppressor pathway. Inhibiting it in a leukaemia patient would be expected to raise, not lower, the mutation rate in surviving cells and in normal haematopoiesis — the exact phenotype Fanconi anaemia patients have.
- Fanconi anaemia is a bone-marrow-failure syndrome. A systemic inhibitor of this pathway carries a named, well-characterised on-target toxicity in the tissue the disease lives in.
- Children cured of leukaemia live for decades. A drug that disables interstrand cross-link repair sits badly beside the secondary-malignancy risk that already follows topoisomerase-II-directed therapy for KMT2A-rearranged disease.
- FANCF has no reported small-molecule ligand, and only UBE2T among the eight carries a catalytic site of the kind ligand discovery usually needs.
- A quarter-Chronos difference is a narrow therapeutic window even if it is real.
- FANCF is the FA gene most often silenced epigenetically in sporadic tumours, which means a therapeutic strategy built on inhibiting it is asking a cell to do something cancers already do to themselves. Whatever growth consequence follows is therefore not obviously selective for this disease.
- Inhibiting a core-complex adaptor cannot be dosed to a compartment. The complex's only published output is FANCD2 monoubiquitination, and losing that in a child reproduces the Fanconi HSPC defect seen in humans with no fusion (PMID 22683204).
- Is FANCF depleted in KMT2A-rearranged cells because of replication stress at transcribed loci, because of endogenous aldehyde damage as the ALDH2 work in AML argues, or for a third reason?
- Does FANCF knockout cause measurable fork slowing or R-loop accumulation in a KMT2A-rearranged line, or only loss of viability?
- Is the B-lymphoid component of this signal a property of B-ALL biology, or of the nine non-KMT2A B-ALL lines that happen to be in DepMap?
- Do primary KMT2A-rearranged blasts or patient-derived xenografts show the same FANCF requirement, or is it a property of decades-passaged lines?
- Has anyone imaged FANCF itself, anywhere? Every subnuclear statement about this protein in the literature and in this entry is inherited from FANCD2's foci through complex membership.
- FANCF ranks 24 and FANCD2 ranks 465 in the same scan. If the core complex exists to ubiquitinate FANCD2, why is the adaptor a much stronger differential hit than the substrate? Either the scan is reporting something other than pathway flux, or the core complex has an FA-independent job.

FANCF is UniProt Q9NPI8, 374 aa, and the accession's PRIMARY gene name reads back as FANCF. UniProt describes FANCF as a DNA repair protein implicated in interstrand cross-link repair and chromosome stability, and places it in the multisubunit FA core complex with FANCA, FANCB, FANCC, FANCE, FANCG, FANCL and FANCM.

Evidence that argues against this (1)

Evidence that argues against this (1)

Splitting the index arm, FANCF is depleted in BOTH halves (d = -0.3493 myeloid, -0.5907 lymphoid; z = -1.317 and -2.227), and the LYMPHOID half is the stronger one. A line-label permutation that holds the gene set fixed and redraws the index arm as 7 myeloid + 4 lymphoid leukaemia lines gives p = 0.0004 for FANCF, and p = 0.0002 for the eight-gene headline set.

The lymphoid half is four cell lines. The line-label permutation is the right null for correlated subunits because it preserves every gene-gene correlation, but it cannot tell a KMT2A effect from anything else those eleven particular lines share.

Computed from the Open Targets slice of DepMap, which does not state its release version. 'Not pan-essential' is a weaker statement than 'selective': a gene can be non-essential everywhere and still not be selectively required in KMT2A-rearranged cells.
Evidence that argues against this (1)
- A shallow dependency is easy to call selective and hard to drug. A difference of a quarter of a Chronos unit on a baseline near zero may not translate into any therapeutic window. Oncofusion knowledge graph, analyses/fa-pathway-lineage-and-fusion-specificity; DepMap Chronos via Open Targets 2026

Evidence that argues against this (1)

Evidence that argues against this (1)
- The core complex's job is to put ubiquitin on somebody else, so FANCF's own address may not be where the pathway's biology is visible. In FANCONI ANAEMIA PATIENTS (all complementation groups pooled) and in human FA or FA-like cells, haematopoietic stem and progenitor cells show a profound defect that is present BEFORE the onset of clinical bone marrow failure; in response to replicative stress and unresolved DNA damage p53 is hyperactivated and triggers a late p21(Cdkn1a)-dependent G0/G1 cell-cycle arrest, and knockdown of p53 rescues the HSPC defect in several in vitro and in vivo models.

Abstract read in full; full text not read. HUMAN FA patients and FA/FA-like cells in NORMAL haematopoiesis - not leukaemia, not KMT2A-rearranged, not an infant B-lineage measurement (brief rule 73). Critically, this is a PATHWAY-LEVEL result: the abstract pools complementation groups and does not attribute the HSPC defect to any single FA gene, so it is cited here as the cell-type context of the FA pathway and NOT as a measurement on this gene. The rescue is p53 knockdown, which is an epistasis result about the response, not about the lesion.
Evidence that argues against this (1)
- This is the strongest single argument that an FA-gene requirement in a haematopoietic cell is a LINEAGE property and not a fusion property. The HSPC defect is measured in Fanconi anaemia patients who carry no fusion oncoprotein at all, and it is driven by a generic p53/p21 response to replication stress rather than by anything specific to KMT2A. Any claim that this gene is required 'because of the fusion' has to explain why a fusion-free human shows the same compartment failing. Ceccaldi R et al. 2012

no published record links this gene to KMT2A or MLL: a counted, alias-searched, title-checked absence
one of the eight genes the hypothesis is built on
FANCF's only documented compartment is the nucleus as part of the FANCA/C/F/G core complex; a chromatin-versus-soluble fractionation is the measurement that would give it an address of its own and has never been done (human FA lines; PMID 11239454)
REQUIRED IN: FA-pathway requirement in haematopoietic stem and progenitor cells, measured in Fanconi anaemia patients with no fusion (PMID 22683204)
FA-pathway loss imposes a p53/p21-dependent G0/G1 arrest on human HSPCs (PMID 22683204)
- regulates →FANCD2 — the FA effector menin binds, and the weakest FA gene in this graph's own selectivity scan
the nuclear FANCA/FANCC/FANCF/FANCG complex is required to monoubiquitinate FANCD2, which is what targets FANCD2 to nuclear foci - so FANCF sets FANCD2's subnuclear address rather than having one of its own (PMID 11239454)
FA core-complex adaptor required for ID2 monoubiquitination; the state gene-fancf named as missing vocabulary
