Of 262 curated interactors this graph never wrote down, five are selectively required in KMT2A-rearranged lines - and one of them is FANCD2, which binds menin and sits inside a selectivity signal this project has failed four times to explain

We had 262 proteins known to stick to this cancer's machinery that we had never written up, so instead of reading them in order of how often they are mentioned we asked which ones the cancer cells actually need. Five, and one of them ties together two things this project had been unable to connect.

The same thing, for a scientist

The interactome diff produced a **filing** queue: 262 curated partners with no entry. Read in database-evidence order it promotes H3C1, which belongs here as a mark and not as a gene. This re-ranks the same list by **DepMap selectivity** instead. 254 of the 262 have usable Chronos data across 1,208 lines, with **11 KMT2A-rearranged lines against 43 other leukaemia lines**. **23 have a group difference at or below -0.15, and 18 of those are pan-essential** - the standing lesson, reproduced without being looked for. **Five survive both filters**: | gene | difference | index | other leuk | pan-ess | myeloid | lymphoid | bait | |---|---:|---:|---:|---:|---:|---:|---| | **DAXX** | **-0.305** | -0.718 | -0.414 | -0.374 | -0.62 | **-0.89** | AFF4, DOT1L, MLLT10, MLLT3 | | TRAF2 | -0.181 | -0.572 | -0.392 | -0.313 | -0.37 | **-0.92** | AFF4 | | HDGFL2 | -0.161 | -0.239 | -0.079 | -0.119 | -0.35 | -0.05 | PSIP1 | | QKI | -0.157 | -0.122 | +0.035 | -0.031 | -0.11 | -0.15 | KMT2A | | **FANCD2** | -0.153 | -0.563 | -0.410 | -0.281 | -0.48 | **-0.70** | **MEN1** | **FANCD2 is the one that matters**, because it is the point where two independent lines this project could not connect meet.

FANCD2: a fifth explanation for a signal four explanations failed to explain

This graph has carried an unresolved Fanconi result for many cycles. The Fanconi complex ranks 2nd of 719 complexes for KMT2A-rearranged selectivity, median gene rank 125 against a uniform expectation of 8,864. Four explanations were tested and all four failed, and the ledger records that the signal survives with none standing. Lineage was refuted in the surprising direction: both halves clear the null and the lymphoid half is stronger.

Separately, and never connected to it, PMID 12874027 is titled Menin associates with FANCD2, a protein involved in repair of DNA damage (Jin, Mao, ... D'Andrea, Hua; Cancer Res 2003; fetched and read back). It is cited nowhere in this graph. And the graph has written gene-fanca, gene-fancf, gene-fancg, gene-fanci, gene-fancl, gene-brip1, gene-ube2t and gene-faap100 - but not gene-fancd2, which is the central effector of the pathway and the only FA protein with a published direct menin interaction.

Now this analysis, which did not set out to look for it: FANCD2 comes back selective, via the MEN1 bait, and it is more required in the lymphoid half (-0.70) than the myeloid (-0.48) - the same direction as the Fanconi complex result.

The candidate fifth explanation is that the FA selectivity signal runs through menin binding FANCD2, not through crosslink repair. That would explain why pathway-level reasoning kept failing: the unit would be one protein with a second job, not a pathway.

It is a candidate and nothing more. A 2003 co-immunoprecipitation predates most of what is known about the ID2 complex; an association is not a function; a -0.153 difference on 11 lines is small; and three numbers agreeing is the situation in which a story becomes attractive before it becomes true. This project has already adopted and then killed four explanations for this signal, and the right posture toward a fifth found by its own instruments is suspicion. Q36 was dispatched to read the 2003 paper properly, with instructions that a clean negative is worth more than a stretched positive.

HDGFL2 is HRP-2, and it arrives through the LEDGF bait

HDGFL2 is UniProt Q7Z4V5, synonyms HDGF2, HDGFRP2 and HRP2 - fetched, with the primary name read back. It is LEDGF's paralogue, and it appears here against the PSIP1 bait.

That is not a coincidence in this graph. The Q33 LEDGF beat corrected a premise of mine using PMID 22396646: LEDGINs remain active in cells with the PSIP1 IBD exons deleted, by acting through HRP-2's IBD. HRP-2 is the documented functional substitute for LEDGF in the one system where LEDGF removal was pushed to completion.

So HRP-2 is a paralogue that (a) carries the same IBD module, (b) has been shown to substitute when LEDGF is gone, and (c) is now selectively required in KMT2A-rearranged lines with no entry in this graph. The ledger's standing LEDGF hole - no published experiment removes LEDGF from an established KMT2A-rearranged leukaemia in any animal - acquires a second half: any such experiment that does not also remove HRP-2 may be measuring paralogue buffering rather than LEDGF dispensability.

The numbers are weak and should be said so: pan-essentiality -0.119 and an index mean of -0.239 mean this is a small effect on a gene that is barely required anywhere, and the myeloid/lymphoid split (-0.35 / -0.05) runs opposite to FANCD2's.

DAXX is the strongest, and the least expected

DAXX (Q9UER7) has the largest selective difference in the whole unwritten set, -0.305, appears against four baits (AFF4, DOT1L, MLLT10, MLLT3), is not pan-essential (-0.374), and is most required in the lymphoid half at -0.89 on four lines.

DAXX is the H3.3 histone chaperone partner of ATRX and a component of PML nuclear bodies - both of which this graph already touches, at protein-pml-domains and in the subnuclear beat. It has no entry.

Its database evidence is one laboratory, so on the previous ranking it sat mid-queue. That is the point of this analysis: the two rankings disagree, and where they disagree the dependency ranking is the one tied to something the cells do.

TRAF2 (Q12933) and QKI (Q96PU8) complete the five. QKI's index mean is -0.122 against +0.035 in other leukaemia lines - it is close to not required at all in the comparator, so the difference is real and the effect is tiny.

What the pan-essential 64 say, and one that should be read anyway

64 of the 254 are pan-essential at mean gene effect at or below -0.5 across all lines: the ribosome (RPL13, RPL13A, RPLP0, RPL10, RPS11), the spliceosome and RNA machinery (SRSF6, SRSF7, NCBP2, CNOT1, RAN), the chaperonin CCT6A, MCM6, HUWE1, OGT, CDK7 - and MYC, MED19 and CDK6.

Eighteen of the 23 largest selective differences are in this group, and the single most extreme difference in the whole set (-0.527) belongs to a pan-essential gene. A difference between two lethal effects is dominated by where each arm sits against the Chronos floor, which this project has corrected three times and did not have to rediscover here because the filter was built in.

CDK6 deserves a note of its own. The ledger carries a standing priority - CDK6, not CDK4/6 - requiring any entry recommending the class to say which gene carries the rationale. CDK6 has no entry of its own, and it comes back pan-essential, which is an argument about the therapeutic window that the priority as written does not make.

Still open
  1. Read PMID 12874027 in full: is the menin-FANCD2 interaction mapped to a domain, endogenous or tagged, and in what cells? Everything the fifth explanation needs is in that answer.
  2. If the menin-FANCD2 interaction is real, does a menin inhibitor disrupt it? That is the experiment that separates 'menin binds FANCD2' from 'the FA signal runs through menin', and it is a co-immunoprecipitation under revumenib in a KMT2A-rearranged line.
  3. Write gene-hdgfl2 and ask whether the standing LEDGF-removal experiment must remove HRP-2 too. A LEDGF knockdown that leaves HRP-2 intact may be measuring paralogue buffering.
  4. gene-daxx does not exist and DAXX has the largest selective difference in the set across four baits. Its database evidence is one laboratory, which is why the previous ranking buried it.
  5. CDK6 has no entry and comes back pan-essential. The ledger's 'CDK6, not CDK4/6' priority should carry that, because it is an argument about the therapeutic window.

Of 262 curated interactors of the twelve KMT2A::AFF1-related baits that have no entry of their own, 254 have usable DepMap Chronos data. Comparing 11 KMT2A-rearranged lines with 43 other leukaemia lines, 23 have a mean gene-effect difference at or below -0.15, of which 18 are pan-essential at or below -0.5 across all 1,208 lines. Five are both selective and not pan-essential: DAXX (-0.305), TRAF2 (-0.181), HDGFL2 (-0.161), QKI (-0.157) and FANCD2 (-0.153).

    What this evidence cannot show

Run 2026-09-20. **Strong, not established**: the numbers are a faithful reading of the API, but the thresholds (-0.15 difference, -0.5 pan-essentiality) are this project's conventions rather than derived cut-offs, and moving either changes the membership of a five-item list. **The index arm is 11 lines and the lymphoid half is four**, so every lymphoid mean quoted here rests on four cell lines. **DepMap contains no infant KMT2A::AFF1 line** - the index-fusion arm is three people, none under one year - so this is a statement about adult and paediatric cell lines and not about the index disease. No permutation null was computed; this is a triage, not a test. **Null computed 2026-09-20 and this item does not survive it** (`ana-the-null-kills-my-own-shortlist`): 50,000 label permutations give no gene below 0.05 after correction; FANCD2 at p = 0.1241 and TRAF2 at p = 0.1618 are not significant even uncorrected, and Bonferroni over the 254 genes the shortlist was drawn from leaves nothing below 0.05. This entry's own caveat said no null had been computed. It has now been, by the cycle that wrote the entry.

Evidence that argues against this (1)
    • A five-item list drawn from 254 genes with no multiple-testing correction will contain false positives by construction, and the three smallest effects here (HDGFL2, QKI, FANCD2, all between -0.15 and -0.17) sit close enough to the threshold that a different DepMap release could drop any of them. The list is a reading order, not a set of findings. Oncofusion knowledge graph (internal analysis) 2026

FANCD2 is a curated menin interactor reported in a 2003 paper titled 'Menin associates with FANCD2, a protein involved in repair of DNA damage', which is cited nowhere in this graph, and FANCD2 is the only Fanconi anaemia protein with a published direct menin interaction and the only central-effector FA gene without an entry here.

Record fetched from PubMed on 2026-09-20 with title, journal, year and author list read back; **the full text was not read for this entry** and Q36 was dispatched to read it. Established as a fact about what the paper is titled and that the graph does not cite it - **not** as a claim that menin and FANCD2 interact in leukaemia. A 2003 co-immunoprecipitation is `established` for an association detected in that system and `weak` for anything about KMT2A-rearranged disease.

Evidence that argues against this (1)
    • The convergence is the reason for suspicion, not the reason for confidence. This project has adopted and then killed four explanations for the Fanconi signal, and a fifth that arrives as three modest numbers pointing the same way is exactly the shape of the previous four. The correct next step is reading the 2003 paper to see whether the interaction is mapped, endogenous and reproduced - and reporting a clean negative if it is not. HDGFL2 is UniProt Q7Z4V5 with synonyms HDGF2, HDGFRP2 and HRP2 - the LEDGF/p75 paralogue HRP-2 - and it reaches this list through the PSIP1 bait. HRP-2 is the documented functional substitute for LEDGF: LEDGINs remain active in cells with the PSIP1 IBD exons deleted by acting through HRP-2's integrase-binding domain.

    What this evidence cannot show

Accession and synonyms fetched 2026-09-20 with the primary gene name read back. The HRP-2 substitution result is from **HIV-1 replication**, not from leukaemia, and transfers only as a statement about the paralogue's IBD being functional. HDGFL2's dependency numbers are the weakest of the five: pan-essentiality -0.119 on an index mean of -0.239 is a small effect on a gene barely required anywhere.

Evidence that argues against this (1)
    • HDGFL2's myeloid/lymphoid split (-0.35 against -0.05) runs opposite to FANCD2's and to the Fanconi complex result, so the two cannot both be read as evidence for a single lymphoid-biased mechanism. Whichever direction is used to argue for one argues against the other. PLoS Pathogens 2012

Resolving TRAF2 with a gene_exact UniProt query returns two reviewed human records and the first is TANK (Q92844), whose synonym list contains TRAF2; the correct record is Q12933.

    What this evidence cannot show

Encountered live on 2026-09-20 while preparing this entry, and recorded because the first attempt took the first row and got the wrong protein. The graph already logs `gene_exact:TCF3` returning TCF7L1 and `search=MEN1` returning KREMEN1; **what is new is the mechanism - taking the first row of a multi-row result** - and it is a one-line fix in any script that does this.

Evidence that argues against this (1)
    • This is a trap in the tooling and not a finding about the biology, and it is recorded inside an analysis entry only because the analysis is where it bit. It belongs in the queen brief, where it has been added, and the redundancy is deliberate. Oncofusion knowledge graph (internal analysis) 2026
