MSL1 - the MSL scaffold that carries MOF and MSL2 to HOXA9 and MEIS1, with zero records against KMT2A and a mapped, drawable domain architecture
also called MSL1 · MSL1L1 · hMSL1 · male-specific lethal 1 homolog · MSL-1
MSL1 is the backbone of the MSL complex: it holds the acetylating enzyme MOF at one end and the ubiquitin ligase MSL2 at the other. Those two enzymes together switch on HOXA9 and MEIS1 - the exact two genes the KMT2A fusion depends on - yet not a single published paper puts MSL1 and KMT2A in the same study.
The same thing, for a scientist
MSL1 (Q68DK7, 614 aa) is the scaffold of the MSL complex, the MOF assembly distinct from NSL. Its architecture is unusually well mapped for a protein in this beat: a **coiled coil at 213-282**, an **MSL2-interaction region at 223-237**, a **PEHE domain at 472-591** containing a **KAT8 HAT-domain contact at 496-514** and a region **sufficient for MSL3 MRG-domain interaction at 550-591**, plus a monopartite NLS at 317-346 and a bipartite NLS at 505-519 [E4]. The structural work behind those boundaries shows MSL1 binds MSL3 as an extended chain and MOF through electrostatic contacts between the HAT domain and a long MSL1 helix, and - directly relevant here - that **MOF makes analogous interactions with NSL1/KANSL1** [E1]. The leukaemia connection runs through the complex, not the protein: **MSL2 together with MSL1 ubiquitylates nucleosomal H2B at K34, that mark regulates H3K4 and H3K79 methylation in trans, and MSL1/2 activity is important for transcription activation at the HOXA9 and MEIS1 loci** [E2]. The word 'robust' in that report has been contested: an independent in vitro reinvestigation found purified MSL1/MSL2 ubiquitylate free histone substrates efficiently but **modify nucleosomes very poorly**, implying that efficient H2BK34 ubiquitylation requires the nucleosome to be structurally altered first [E3]. MSL1's own KMT2A literature is empty - `(MLL OR KMT2A) AND (MSL1 OR KIAA1585 OR MSL-1 OR hMSL1)` returns **0**, and `MSL1 AND (leukemia OR leukaemia)` returns **1**, a DNA/HDAC dual-targeting drug paper [E5]. DepMap gives it no selectivity and barely any requirement: pan -0.3654, difference -0.0728, rank 2,078 of 17,728, with both lineage halves negative but small (myeloid z -0.27, B-lineage z -0.42) [E6][E7].
This is a prediction, not a measurement. No one has seen this protein in this shape. The colours say how much the software trusts itself, and that is worth reading before anything else — the orange stretches are places the model is effectively saying this part has no fixed shape.
I have never read one of these pictures before
A protein is one long chain of amino acids that folds up. The ribbon traces that chain from one end to the other; it is not a wire, it is a simplification of where the backbone runs. Drag to rotate, scroll to zoom.
Domains are the stretches of chain that do a particular job, and they are what the coloured blocks above the picture mark out. Click one and the view flies to it. In this project the important question about any domain is usually whether the fusion still has it — the labels say lost where it does not.
Anything in yellow sticks is a bound small molecule, which is usually the drug.
Why a gene with zero KMT2A records earns an entry
Three reasons, and the entry would not be worth writing on any one of them alone.
1. The graph already reasons about this complex and had no scaffold entry. gene-msl2 exists, hyp-msl-route-to-h2bub-at-fusion-targets exists and proposes that the fusion reaches H2Bub through MOF-MSL rather than RNF20/RNF40. That hypothesis is about an enzyme pair - MSL1 and MSL2 - whose activity is only demonstrated together 2, and until now one of the two had no node. A hypothesis resting on a complex with a missing subunit is a hypothesis nobody can audit.
2. The HOXA9/MEIS1 result is specific in a way most chromatin results are not. MSL1/2 activity is reported as important for transcription activation at the HOXA9 and MEIS1 loci 2 - the two loci the KMT2A fusion programme is defined by. That is not a generic chromatin claim; it names the right genes. It is also, importantly, a claim made in cells without any KMT2A fusion.
3. It has real, fetched, integer domain boundaries 4 - seven annotated features across 614 residues, including the two enzyme-binding modules. Most proteins written in this beat contributed one lane or none.
What the entry does not claim is that MSL1 is a KMT2A::AFF1 interactor. It is not. The count is zero and it is reported as zero.
MSL versus NSL: one enzyme, two scaffolds, two different marks
MOF/KAT8 is the catalytic subunit of both complexes, and this pair of entries exists so that the graph stops treating 'MOF' as a single thing.
| MSL | NSL | |
|---|---|---|
| scaffold | MSL1 (this entry) | KANSL1 |
| MOF-binding module | PEHE 472-591, HAT contact 496-514 4 | PEHE 884-1035, HAT contact 910-928 |
| H4 acetylation output | almost exclusively K16 8 | K5, K8 and K16 8 |
| second catalytic activity | MSL2, H2BK34 ubiquitylation 2 | none reported |
| shared with MLL/SET | no | WDR5 and HCF1 |
The structural paper makes the architectural parallel explicit: MOF's interaction with MSL1 is echoed by an analogous interaction with NSL1/KANSL1 1, and both scaffolds use a PEHE domain to do it.
The consequence for this graph is concrete. Existing entries reason about MOF through H4K16ac, which is the MSL-specific output 8. Any experiment meant to read out NSL rather than MSL has to measure H4K5ac or H4K8ac instead, and any experiment meant to distinguish the two complexes has to perturb the scaffolds, not the enzyme. Every published leukaemia result in this area perturbs the enzyme 9.
Cell type, cell state, subcellular and subnuclear localisation, epigenetics
Subnuclear localisation is the strongest axis here and it is genuine: UniProt annotates MSL1 to nucleus, nucleoplasm and nuclear speck 4, and the protein carries two separately annotated nuclear localisation signals, a monopartite one at 317-346 and a bipartite one at 505-519. Nuclear speckles are a splicing-factor compartment, which is a non-obvious address for an H4K16 acetyltransferase scaffold and is recorded as an annotation rather than interpreted.
Subcellular: nucleus. Cell type: human cell lines for the biochemistry and the HOXA9/MEIS1 result 2; Drosophila for the targeting genetics 1. No leukaemia cell line, no patient material, no KMT2A system anywhere. Cell state: not established.
Epigenetic readout - two marks, with different confidence:
- H4K16ac via MOF held in the MSL configuration 8. Established.
- H2BK34ub via MSL2, with MSL1 required for the activity, and trans-tail regulation of H3K4 and H3K79 methylation 2. Contested in vitro: purified MSL1/MSL2 modify nucleosomes very poorly, so the efficient reaction may require prior structural alteration of the nucleosome 3. This entry states the activity and states the contest, and does not use the word 'robust' in its own voice - matching the position
gene-msl2already takes, so the two entries do not disagree.
The targeting result, and the part of it that transfers
In Drosophila, selectively disrupting Msl1's interaction with either Msl3 or Mof severely impairs Msl1 targeting to the bodies of dosage-compensated genes and to several high-affinity sites, while leaving promoter binding unaffected 1.
That dissociation - gene body and high-affinity sites lost, promoter binding retained - is mechanistically interesting for this project because the KMT2A-fusion literature repeatedly distinguishes promoter recruitment from gene-body elongation, and because the graph's ECAS and pausing entries turn on exactly that distinction. The transferable statement is architectural: MSL1's enzyme-binding modules control where the complex spreads, not whether it arrives.
The limits are large and stated: Drosophila dosage compensation is a specialised system with no mammalian equivalent, mammalian MSL targeting is not X-chromosome-restricted, and nothing here has been tested in a leukaemia cell. It is recorded as an architectural analogy with an explicit label, not as a finding about human MSL1.

"how_to_read": "A negative difference means MORE required in KMT2A-rearranged lines than in other leukaemia lines. A rank near 17,728 is ANTI-selective. }- MSL1 is barely required anywhere (pan -0.365) and shows no KMT2A selectivity, so there is no genetic argument for it as a target and this entry makes none.
- Because MOF is shared between MSL and NSL, any MOF-directed agent hits both assemblies, and the two write different marks. A programme aiming at 'the MOF complex' would be aiming at two complexes with different outputs and different partners.
- If H2BK34 ubiquitylation is conditional on prior nucleosome alteration, then an MSL-directed intervention would only act where that alteration already occurs - which could make efficacy depend on chromatin state in a way that is hard to predict or dose against.
- MSL1 carries two nuclear localisation signals and a nuclear-speckle annotation; a degrader would perturb whatever speckle-associated function that reflects, which nobody has characterised.
- Does perturbing MSL1 - rather than MOF, which sits in both complexes - affect KMT2A-fusion target gene expression? No published experiment perturbs an MSL-specific scaffold in a leukaemia model, so the MSL contribution to the MOF phenotype is entirely undetermined.
- Is H2BK34ub present at HOXA9 and MEIS1 in KMT2A-rearranged cells, and does it require MSL1? The activity is reported important at those loci in cells without a fusion; nobody has looked in cells with one.
- Does the contested nucleosomal efficiency of MSL1/2 resolve in favour of a conditional reaction - one that needs the nucleosome altered first? If so, the relevant question becomes what alters it, which would connect this entry to the histone-chaperone machinery written elsewhere in this beat.
- Why is MSL1 annotated to nuclear speckles? A splicing-factor compartment is an unexpected address for an H4K16ac scaffold and the annotation has not been checked against its primary source here.

Structures of binary complexes of mammalian MSL3 and the histone acetyltransferase MOF with consecutive segments of MSL1 show MSL1 interacts with MSL3 as an extended chain forming an extensive hydrophobic interface, while the MSL1-MOF interface involves electrostatic interactions between the HAT domain and a long helix of MSL1; MOF makes analogous interactions with NSL1. In Drosophila, selective disruption of Msl1 interactions with Msl3 or Mof severely affects Msl1 targeting to the bodies of dosage-compensated genes and to several high-affinity sites without affecting promoter binding.

Abstract fetched from PubMed and read on 2026-09-19; full text not read, every identifier copied from that fetched record. Crystallography of **binary** complexes with MSL1 segments, not of the intact complex. The in vivo targeting experiments are in **Drosophila dosage compensation**, a specialised system whose mammalian counterpart is not X-restricted; the transfer to human MSL1 is architectural and is labelled as such. The statement about MOF-NSL1 is made in this paper and is consistent with both scaffolds carrying a PEHE domain.
Evidence that argues against this (1)
- Because MOF binds MSL1 and KANSL1 through analogous interactions, a MOF-directed intervention cannot distinguish the two complexes, and every leukaemia experiment in this area perturbs MOF rather than a scaffold. The complex assignment of the published MLL-AF9 phenotype is therefore unresolved. Valerio DG et al. 2017

MSL2 in the MOF-MSL complex is a histone ubiquitin E3 ligase that, together with MSL1, ubiquitylates nucleosomal H2B on lysine 34; H2BK34ub directly regulates H3K4 and H3K79 methylation through trans-tail crosstalk in vitro and in cells; and MSL1/2 activity is important for transcription activation at the HOXA9 and MEIS1 loci. The MOF-MSL complex therefore carries two distinct chromatin-modifying activities, H4K16 acetylation and H2BK34 ubiquitylation.

Trans-tail crosstalk with H3K4 and H3K79 is exactly the kind of in-vitro-plus-cells claim that has proved fragile elsewhere in this graph.

- Purified MSL1/MSL2 ubiquitylate free histone substrates efficiently but modify nucleosomes very poorly, which implies efficient H2BK34 ubiquitylation requires the nucleosome to be structurally altered first. Purified MSL1/MSL2 efficiently ubiquitylate free histone substrates but very poorly modify nucleosomes, implying a requirement for nucleosome structural alteration for efficient H2BK34 ubiquitylation; H2B ubiquitylation by MSL1/2 depends on substrate configuration, and gel-shift analysis suggests MSL1/2 can deposit two ubiquitin moieties in one nucleosome.

- If the in vitro specificity does not hold in cells, then H4K16ac would not discriminate MSL from NSL activity and much of the reasoning in this entry pair would lose its readout. No in vivo test of the discrimination was found in this beat. Valerio DG et al. 2017

MOF's histone acetyltransferase activity is required for MLL-AF9 leukaemogenesis: conditional Mof deletion reduced tumour burden and prolonged survival, catalytically inactive MOF failed to rescue, a MYST inhibitor blocked growth of murine and human MLL-AF9 lines, and Mof inactivation also suppressed leukaemia development in an NUP98-HOXA9 model.
Histone Acetyltransferase Activity of MOF Is Required for MLL-AF9 Leukemogenesis · Valerio DG, Xu H, Chen CW, Hoshii T, Eisold ME, Delaney C, Cusan M, Deshpande AJ, Huang CH, Lujambio A, Zheng YG, Zuber J, Pandita TK, Lowe SW, Armstrong SA · Cancer Research 77(7):1753-1762 2017What this evidence cannot show
Abstract fetched from PubMed and read on 2026-09-19; full text not read, identifiers copied from that fetched record. **MOF is the catalytic subunit of both MSL and NSL, so this experiment removes the enzyme from both complexes at once and cannot be assigned to MSL.** MLL-AF9 and murine models, not KMT2A::AFF1 and not human infant disease.
Evidence that argues against this (1)
- This is cited in this entry specifically to mark what is NOT known: no published experiment perturbs MSL1 or any MSL-specific scaffold in a leukaemia model, so the MSL contribution to the MOF phenotype is entirely undetermined. Kadlec J et al. 2011
- binds →MSL2 — the second H2B ubiquitin ligase, sitting inside the MOF complex the KMT2A fragment contacts
MSL1 binds MSL2 through residues 223-237 and is required with it for H2BK34 ubiquitylation.
MSL1 PEHE domain binds the KAT8 HAT domain at residues 496-514; MOF makes analogous contacts with KANSL1.
Parallel scaffolds: both use a PEHE domain to hold MOF, and the complex they build determines whether MOF writes H4K16ac alone or also H4K5ac and H4K8ac.
Supplies the missing scaffold subunit for the hypothesis that the fusion reaches H2Bub through MOF-MSL rather than RNF20/RNF40.
MSL1/2 activity is reported important for transcription activation at the HOXA9 locus - in cells without a KMT2A fusion.
MSL1/2 activity is reported important for transcription activation at the MEIS1 locus - in cells without a KMT2A fusion.
