Analysisstrong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.Q106-isr-stress-programme

ATF4's own transcript does NOT move under either menin inhibitor - and the whole ISR arm is reproduced by a DOT1L inhibitor, so it is not a menin-interface readout

also called ATF4 transcript test · ISR panel pre-registered run · menin versus DOT1L specificity

This graph concluded that menin-blocking drugs switch off a stress programme by watching the genes the programme controls, never the master switch itself. Measuring the switch directly shows it barely moves, and - more awkwardly - a completely different drug reproduces the whole effect almost exactly.

The same thing, for a scientist

A pre-registered 72-symbol ISR panel run over the cached GSE63664 (MI-2-2 and EPZ004777, SEM / RS4;11 / REH, GPL570 RMA) and GSE127506+GSE127508 (VTP-50469 330 nM and EPZ5676 1 uM, RS4;11 and MOLM13, day 2 and day 7, 3-prime-end RNA-seq) matrices, with the panel frozen to disk in `panel-preregistration.json` BEFORE any expression value was read and LOADED by `run.py` rather than restated. **Result 1, the question asked: ATF4's own transcript does not move.** 0 of 1 array probes and 0 of 4 RNA-seq line/day contrasts reach 1 log2; the maximum excursion anywhere is **-0.86** (RS4;11, VTP-50469, day 7), against **CHAC1 -5.11 in the same samples**, and the array baseline is **13.72 log2 RMA, level with ACTB**, so the null is a measurement [E1]. **Result 2, which was not asked for and matters more: the ISR arm is not menin-specific.** The RNA-seq series carries a potent DOT1L inhibitor arm the prior entry never reported. At RS4;11 day 7, **19 of 37 panel genes are SHARED with DOT1L inhibition to within 1 log2** - CHAC1 -5.11 vs -5.03, STC2 -4.40 vs -4.16, TRIB3 -3.10 vs -3.07, ATF5 -2.43 vs -2.36, DDIT3 -1.50 vs -1.59, SESN2 -1.42 vs -1.53, CD84 +4.18 vs +3.88 - while the **menin-dependent target programme discriminates the two compounds by 1.0 to 3.8 log2** (MEIS1 -5.25 vs -1.50, MEF2C -4.35 vs -1.71, PBX3 -2.15 vs -1.13) [E2]. **Result 3: the entire eIF2alpha kinase/substrate module is transcriptionally silent** - EIF2AK1 max 0.26, EIF2AK3 max 0.35, EIF2AK4 max 0.38, EIF2S1 max 0.31 - so there is no transcriptional evidence of engagement or disengagement at the sensing layer [E1]. **Result 4: only eight of 37 are menin-selective**, and they are SOCS2, SGK1, RGS2, KIAA1598, EMID1, FAM69C, HOXA10 and KCNK12 - none of them ISR genes, and SOCS2 has a published MEF2C-dependent explanation [E2]. Three findings are instrument facts and are recorded as such: **four genes give fold changes that are exactly minus their DMSO baseline** (GDAP1L1, KCNK12, HOXA9, PROM1 - the treated arm is zero counts, a floor collision and not a measured fold change); **the ATF5 triple the graph quotes (-3.02/-2.89/-2.77) is SEM and not RS4;11**, where the same probes give -1.09/-1.12/-0.74; and **REH cannot serve as the negative control for STC2 or SOCS2** because SEM does not express SOCS2 and REH does not express STC2 [E3].

What was pre-registered, and why it is loaded rather than restated

analyses/does-atf4s-own-transcript-move-under-a-menin-inhibitor/panel-preregistration.json was written to disk first and contains the 72-symbol panel in nine named groups, the alias strings to be checked, the arms to be reported, and - importantly - the prespecified interpretation of each possible outcome:

if ATF4 mRNA falls by 1 log2 or more in both: transcriptional loss of ATF4, the simple story. if ATF4 mRNA is flat while targets collapse: loss of ATF4 ACTIVITY, which in the ISR is translational, so the graph's phrase describes an OUTPUT and not a cause. if the upstream kinases are also flat: narrows further, and a kinase's mRNA is a weak proxy for its activity, so this is a bound.

run.py imports that file and iterates its panel rather than defining its own list, so the panel in force is provably the panel declared. The second outcome is the one that occurred, and the third also occurred.

Four methodological choices, all made before the result and all recorded in the script's docstring.

  1. Every probe, not the best one. The repo's earlier loader keeps one probe per symbol. That would have collapsed ATF5's four probes to one and hidden the four-probe agreement, and would have hidden that three of ATF3's and seven of CD84's probes are at background.
  2. Alias resolution on the array annotation by ID SET, not count.
  3. A detection floor printed beside every null, because "ATF4 does not move" is only a result if ATF4 is measured.
  4. Both timepoints, both lines and both EPZ arms, which is what made Result 2 visible at all.

Tally: 19 shared, 8 menin-selective, 7 differing by >=1 log2 in the same direction, 2 not moved, 1 DOT1L-selective.

The reading, stated at the strength the design supports. VTP-50469 and EPZ5676 hit different surfaces of the same complex - menin's pocket and DOT1L's SAM site - and they do discriminate: the HOX/MEIS/MEF2C arm separates them by 1.0 to 3.8 log2. So the assay has the resolution to detect a menin-specific effect, and on the ISR arm it detects none. Every ISR gene the graph used to infer the signature (CHAC1, TRIB3, ATF3, SESN2, STC2, plus ATF5 and DDIT3) is shared.

What this does NOT license. It does not show the ISR collapse is irrelevant, nor that it is a generic toxicity response - REH does not show it, and the specificity controls XBP1/ATF6/ERN1/HSPA5 do not move. The defensible conclusion is narrower and sharper: the ISR-output collapse marks disruption of the KMT2A-fusion transcriptional programme by EITHER route, and is a readout of fusion-programme loss rather than of the menin interface. That is a fusion-dependence claim, which is good for the lab's central hypothesis, and simultaneously a refutation of menin-interface specificity for this particular programme.

Instrument facts that change how earlier numbers should be read

1. Four floor collisions. GDAP1L1, KCNK12, HOXA9 and PROM1 give a fold change exactly equal to minus their DMSO value, because the treated arm is zero counts. run.py flags these as floor_collision. GDAP1L1 and KCNK12 are two of the sixteen genes the prior entry lists as concordantly down, and for those two the RNA-seq half of the concordance is a floor artefact, not a measurement 3.

2. The ATF5 triple is SEM. The graph records "-3.02 / -2.89 / -2.77 on three MI-2-2 probes". Those are SEM; the same three probes in RS4;11 give -1.09 / -1.12 / -0.74 3. The prior entry says "in the earlier dataset" without naming a line and is not strictly false, but it sits in an RS4;11-scoped argument and the dispatch brief quoted it as RS4;11. What survives is better than the number: all four ATF5 probes move down in both t(4;11) lines and all four are flat-to-positive in REH, across a baseline range of 8.07 to 12.53 log2 RMA.

3. REH is not a universal negative control. The prior entry argues the 24 concordant genes are "expressed in the wild-type line, unresponsive in it", naming TSC22D3 (11.37), TRIB3 (10.31), SESN2 (9.99) and CHAC1 (8.95) - all four correct. But STC2 sits at 4.89 in REH, at background, so its flat response there is an absence of signal; and SOCS2 sits at 3.22 and 3.67 in SEM, i.e. one of the two t(4;11) lines does not express it at all. Three of the four array-measured cascade members also show a large RS4;11-versus-SEM discrepancy (CHAC1 -1.38 vs -0.38, ATF5 -1.09 vs -3.02, ATF3 -1.16 vs -0.36), which looks like a property of the GSE63664 experiment rather than of any one gene 3.

4. One irreconcilable platform disagreement. SGK1's array baseline is 8.94-10.89 log2 RMA and its RNA-seq baseline is 0.39-1.02 log2 CPM. Most likely a 3-prime-end window mismatch against a transcript variant. Both platforms agree on the direction and neither magnitude can be trusted 3.

The declines: panel members that did NOT earn an entry, with the measurement that justified it

Recorded rather than silently dropped, as the dispatch brief requires. All figures RS4;11 day 7 VTP-50469 unless stated 1, 2.

Declined because the measurement is a floor artefact: GDAP1L1 (-3.10 with DMSO exactly 3.10, treated arm zero counts) and KCNK12 (-1.08 with DMSO 1.08, same). Both are in the prior entry's concordant-down list and both have no usable RNA-seq measurement.

Declined because the gene is not detectably expressed where it matters: CD84 (7 of 8 array probes at background 2.93-5.39; the +4.18 rises from a 3.81 log2 CPM baseline), CASZ1 (4 of 5 array probes at background; RNA-seq baseline 1.26), RGS2 (RNA-seq baseline 1.08), SERPINE2 (2.76, and it moves +1.38 under EPZ5676 - opposite direction).

Declined because there is no ISR or fusion mechanism to attach: KIAA1598/SHTN1, KIAA0754, ZNF503, TTC28, EMID1, FAM69C/DIPK1C, FAM129A/NIBAN1, TSC22D3, RHEBL1, RGS16. These are real, reproducible movers with clean baselines and no published connection to the ISR, to ATF4 or to a KMT2A fusion; writing an entry per gene would have been padding. TSC22D3 deserves a note: it is the glucocorticoid-induced leucine zipper, dexamethasone is backbone therapy in this disease, and its -1.66 is worth an entry in a steroid beat rather than an ISR one.

Declined because the transcript is flat and the gene adds nothing beyond the two kinases written: EIF2AK1/HRI (max 0.26 anywhere), EIF2S1 (max 0.31), EIF2S2, EIF2S3, PPP1R15B, QRICH1 (max 0.23). EIF2AK2/PKR is declined for a different reason and it is the interesting decline: it is the ONE kinase that moves (-1.88 at RS4;11 day 7) and it sign-flips to +1.40 at day 2 in the same line and arm while sitting at +0.20 on a well-expressed array probe. A sign flip between adjacent timepoints on a low-baseline gene is noise, and an entry built on it would have been a false positive.

Declined as specificity controls that behaved: XBP1 (-1.31), ATF6 (+0.14), ERN1 (-0.38), HSPA5 (-0.23), EDEM1 (-0.72), DNAJB9 (-0.93). The IRE1 and ATF6 arms do not move while the ATF4 arm falls 1.4-5.1, which is the specificity Mungrue established for CHAC1 - their value is as controls inside gene-atf4, not as entries.

Declined but flagged as the strongest candidates for the NEXT beat: PHGDH (-3.24, and strongly menin-selective at -1.52 under EPZ5676) and PSAT1 (-2.40). These are the serine-biosynthesis genes the menin-ATF4 Ewing paper is built on; PHGDH is named 35 times in this corpus with no entry, PSAT1 zero times, and PHGDH is also one of the four genes in the AML prognostic signature whose top gene is SOCS2. A serine/one-carbon beat is the obvious successor to this one and would have been padding here. NUPR1 (-2.35) and CEBPB (-0.96, DOT1L-selective at -1.70) belong with them.

result summaryATF4's own transcript does NOT move (max -0.86 anywhere, against CHAC1 -5.11); the entire eIF2alpha kinase/substrate module is flat; and 19 of 37 panel genes - including every ISR gene from which the signature was inferred - are reproduced to within 1 log2 by a DOT1L inhibitor, while the menin-dependent HOX/MEIS/MEF2C arm discriminates the two compounds by 1.0-3.8 log2.

localizationNOT APPLICABLE - this is an analysis of bulk transcript abundance and contains no positional information whatsoever. No compartment is claimed for any gene from these data, and every localisation statement in this beat's gene entries comes from UniProt or from a named paper, never from this analysis.
subnuclear localizationNOT APPLICABLE AND NOT ASKABLE from a bulk RNA measurement. Recorded explicitly so that no later reader mistakes a transcript result for a positional one. The one subnuclear statement this beat makes - ATF4's p300-conditional nuclear speckle pool - comes from PubMed 16219772 and not from here.
cell typeRS4;11 (infant t(4;11) KMT2A::AFF1 B-ALL - the only line in BOTH datasets and the only one where all four drug arms plus a matched DMSO exist), SEM (t(4;11) KMT2A::AFF1 B-ALL, array only), REH (KMT2A wild-type ETV6::RUNX1 B-ALL, array only, the negative control) and MOLM13 (KMT2A::MLLT3 AML, RNA-seq only). NO primary patient sample, NO xenograft, NO normal human haematopoietic cell, and NO infant material of any kind. Every conclusion in this analysis is a cell-line conclusion.
cell stateContinuous drug exposure to day 6 (array) or day 2 and day 7 (RNA-seq) - i.e. the arrested and differentiating state a menin or DOT1L inhibitor produces, never a steady proliferative state. THE UNCONTROLLED VARIABLE, stated once for the whole beat: the ISR is by definition a nutrient- and stress-state programme, the drug arms grow more slowly than the DMSO arms and therefore exhaust medium differently, and NEITHER public experiment reported medium composition, amino-acid supply, feeding schedule or cell density at harvest. Several DMSO baselines drift up 1.5-3.1 log2 between day 2 and day 7, so part of every day-7 effect size is failure-to-induce rather than repression.
epigenetic readoutTHE CENTRAL RESULT IS EPIGENETIC IN FORM: the ISR-output collapse is reproduced to within 0.02-0.24 log2 by EPZ5676, which removes H3K79me2/me3 by inhibiting DOT1L, while the menin-dependent HOX/MEIS/MEF2C arm is not - so the ISR arm tracks the fusion's H3K79-methylation-dependent elongation output and the HOX arm tracks the menin interface. NOTE WHAT IS ABSENT: this is entirely inferred from drug concordance. NO histone-mark measurement, ChIP or occupancy experiment at ANY of the 72 panel loci exists in any KMT2A-rearranged cell, and none was performed here.
shown for fusionMEASURED in KMT2A::AFF1 (RS4;11 under both compounds, SEM under MI-2-2 and EPZ004777 only) and in KMT2A::MLLT3 (MOLM13 under VTP-50469 and EPZ5676), with KMT2A wild-type REH as an internal negative control on the array. THE DECISIVE MISSING ARM: there is NO KMT2A-wild-type line anywhere in GSE127506/GSE127508, so the potent compound's fusion-selectivity cannot be tested at all - the wild-type null rests entirely on the weak compound MI-2-2, whose whole-transcriptome effect in REH was small (80 probes). Transcript only throughout; no protein, no phospho, no ChIP, no functional test.

How this could bite us back
  • If the ISR collapse is shared between menin and DOT1L inhibition, then it cannot be used as a pharmacodynamic marker of menin engagement - and a trial using an ATF4-signature readout to confirm target engagement would be measuring something either drug produces.
  • The corollary is also actionable and points the other way: the HOX/MEIS/MEF2C arm DOES discriminate the two compounds by 1.0-3.8 log2, so MEIS1 and MEF2C are the defensible pharmacodynamic markers for menin engagement and the ISR genes are not.
  • A menin/DOT1L inhibitor combination would buy nothing on the ISR axis, because either agent saturates it alone. If a combination has value it is on the HOX/MEIS arm, where the two compounds are 2.6-3.8 log2 apart.
  • Every number in this analysis is from cell lines in tissue culture at day 6-7 with uncontrolled nutrient state. The ISR is the programme most sensitive to exactly that, so of all the questions this graph asks, this one is the most likely to behave differently in a marrow.

  1. Does ATF4 PROTEIN fall, and does phospho-eIF2alpha change, in RS4;11 under VTP-50469? Every mechanistic sentence in this beat turns on it and it is one blot. It is written as exp-phospho-eif2alpha-and-atf4-protein-under-vtp-50469-in-rs4-11.
  2. Is the shared VTP-50469/EPZ5676 effect a dose artefact? A dose-response in both compounds on CHAC1, ATF5 and MEIS1 would show whether 'shared' means 'both saturated'. This is the single most serious alternative explanation for the beat's main finding.
  3. Does the ISR arm collapse in a KMT2A-WILD-TYPE line under a POTENT compound? GSE127506/GSE127508 contains no wild-type line at all, so the entire fusion-selectivity argument rests on MI-2-2 in REH - a weak compound that moved only 80 probes there.
  4. Is the -0.86 at day 7 a small real transcriptional component? Both datasets sample only day 2 and day 7, which is far too late to separate a direct effect from a consequence of arrest. A 6/12/24-hour time course would settle it and would cost one experiment.
  5. What was the amino-acid state of the medium? An amino-acid-response programme measured in cultures of differing density with no reported medium composition has an alternative explanation that no deposited metadata can exclude, and it applies to this beat's whole serine and amino-acid arm.

  1. E1established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.dataset

On a 72-symbol panel frozen to disk before any value was read, ATF4's own transcript moves 0 of 1 array probes and 0 of 4 RNA-seq line/day contrasts past 1 log2 with a maximum excursion of -0.86, against CHAC1 -5.11 in the same samples and an ATF4 array baseline of 13.72 log2 RMA level with ACTB; and the entire eIF2alpha kinase/substrate module is flat (EIF2AK1 max 0.26, EIF2AK3 max 0.35, EIF2AK4 max 0.38, EIF2S1 max 0.31).

    What this evidence cannot show

ESTABLISHED ONLY AS A STATEMENT ABOUT mRNA IN THESE SAMPLES. A flat transcript does not establish that ATF4 protein is intact, and 3-prime-end RNA-seq cannot see the 5-prime leader where ATF4's regulation lives - so the assay is blind in principle to the mechanism the result points at. GPL570 carries ONE ATF4 probe. The RS4;11 DMSO array arm is n=2 (submitter QC exclusion). MI-2-2 at 10 uM is a weak tool compound that does not collapse MEIS1/MEF2C/PBX3 here, so its arm is not a clean menin-inhibition arm. Kinase mRNAs are weak proxies for kinase activity, which is post-translational, so the kinase result bounds the transcriptional response only. No multiple-testing correction; p-values are nominal on a small pre-registered panel.

Evidence that argues against this (1)
    • -0.86 log2 is a 1.8-fold fall and 1.0 log2 is an arbitrary threshold. Jimenez 2021 reports that menin inhibition causes loss of ATF4 in MLL-rearranged B-ALL by transcriptional AND post-transcriptional mechanisms, so the most uncomfortable reading is that -0.86 IS the transcriptional component and this analysis has excluded it by convention. Nothing here rules that out, and the threshold was pre-registered but not justified from first principles. Jimenez JA et al. 2021
  2. E2established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.dataset

    At RS4;11 day 7 in the same experiment and platform, 19 of 37 panel genes move concordantly under both VTP-50469 (330 nM) and EPZ5676 (1 uM) to within 1 log2 - including CHAC1 -5.11 vs -5.03, STC2 -4.40 vs -4.16, TRIB3 -3.10 vs -3.07, ATF5 -2.43 vs -2.36, DDIT3 -1.50 vs -1.59, SESN2 -1.42 vs -1.53, ASNS -1.72 vs -1.47 and CD84 +4.18 vs +3.88 - while the menin-dependent target programme discriminates the two compounds by 1.0 to 3.8 log2 (MEIS1 -5.25 vs -1.50, MEF2C -4.35 vs -1.71, PBX3 -2.15 vs -1.13); only 8 of 37 are menin-selective and none of them is an ISR gene.

    What this evidence cannot show

THE EPZ5676 ARM WAS IN THE PUBLIC DATA ALL ALONG and the prior entry did not report it, so this is a re-analysis of an unexamined arm and not a new experiment. The classification uses a 1.0 log2 threshold on both the effect and the between-arm difference, and several genes sit near it - SOCS2's difference is 1.10, HOXA10's classification rests on -1.46 vs -0.89. Three verdicts are floor collisions (GDAP1L1, NUPR1, KCNK12) and are flagged. ONE CELL LINE, ONE TIMEPOINT: this is RS4;11 day 7 only, because it is the only condition where both drug arms and a matched DMSO exist. No dose-response, so 330 nM VTP-50469 versus 1 uM EPZ5676 is a comparison at two arbitrary single doses and a potency mismatch cannot be excluded as the explanation for the HOX/MEIS discrimination.

Evidence that argues against this (1)
    • The single most serious alternative explanation is dose. If 1 uM EPZ5676 is further above its IC50 than 330 nM VTP-50469 is above its own, then 'shared' could mean 'both arms saturated' and the HOX/MEIS discrimination could mean 'one arm saturated, one not' - which would make the whole specificity argument a potency artefact. A dose-response in both compounds on the same genes is required to exclude it and does not exist. Note the direction of the risk: VTP-50469 is the LARGER effect on the discriminating genes, so if anything the menin arm is the better-engaged one, which makes the shared ISR result harder rather than easier to dismiss. 3. E3established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.dataset

Four panel genes give a fold change exactly equal to minus their DMSO baseline because the treated arm is zero counts (GDAP1L1, KCNK12, HOXA9, PROM1); the ATF5 values -3.02/-2.89/-2.77 quoted in the corpus are SEM, while the same three probes in RS4;11 give -1.09/-1.12/-0.74; STC2 is at background in REH (4.89 log2 RMA) and SOCS2 is at background in SEM (3.22 and 3.67), so REH is not a usable negative control for STC2 and SEM does not express SOCS2; and SGK1's array baseline (8.94-10.89 log2 RMA) is irreconcilable with its RNA-seq baseline (0.39-1.02 log2 CPM).

    What this evidence cannot show

These are properties of the instruments and of the deposited data, found only because the script reports every probe with its own baseline rather than one summarised value per symbol. THE ATF5 ITEM IS A CORRECTION TO ANOTHER QUEEN'S ENTRY AND IS REPORTED, NOT EDITED: the prior entry says 'in the earlier dataset' without naming a line, so it is not strictly false, and what survives - four probes agreeing in direction in both t(4;11) lines with a clean REH control - is stronger than the number that was quoted. The SGK1 platform disagreement is diagnosed as a probable 3-prime-end window mismatch and that diagnosis is NOT testable from these data.

Evidence that argues against this (1)
    • Flagging floor collisions could be over-cautious: a treated arm of zero counts on a gene with a real DMSO signal is exactly what complete repression looks like, so 'not a measured fold change' may be understating a genuine and total effect. The honest position is that zero counts cannot distinguish complete repression from a detection failure at low depth, and for GDAP1L1 - whose DMSO baseline is only 3.10 log2 CPM - the second is at least as likely.
