ZC3H18 (Q86VM9) - the CBC-to-exosome bridge in the pan-MLL-fusion core, and the ONLY member of this tranche whose own complex came with it

also called ZC3H18 · NHN1 · zinc finger CCCH domain-containing protein 18 · Nuclear protein NHN1

ZC3H18 decides whether a newly made RNA is kept or destroyed, by physically bridging the cap-binding complex on the RNA's front end to the machinery that degrades it. It co-purifies with every MLL fusion tested - and unlike the other proteins in this tranche, most of its own partners came along too.

The same thing, for a scientist

ZC3H18 (Q86VM9, 953 aa) binds the nuclear cap-binding complex, which sits on every capped RNA, and also associates with the nuclear exosome targeting (NEXT) complex, bridging RNA production to RNA decay; genome-wide it affects transcription of a subset of protein-coding genes, and a phosphorylation-dependent isoform of it associates with core histones. In Skucha 2018 it co-purified with all seven MLL fusions with MLL-AF4 at p = 0.0319 (5|4), negative control 0|0, and four baits at or below 1e-4. What distinguishes this entry from the other eleven is the module: RBM7 (4 of 7 fusions), ZCCHC8 (4), SRRT/ARS2 (1) and four RNA-exosome core subunits EXOSC4, EXOSC5, EXOSC8 and EXOSC9 are all in the 960-protein network. NEXT is present without MTREX; the exosome core is present in fragments. **This is the only coherent complex among the five RNA-processing members of this tranche**, and it is a complex nobody has ever examined in a KMT2A context - the bounded query returns 0 at the protein level and 0 at the complex level.

Four baits at or below 1e-4 with 40-plus total spectra; MLL-AF4 contributes 9 against 54 under MLL-ENL, the second-widest index-fusion gap in this tranche after SON.

The module - and this is the one that is real

Are the RNA-processing members of this tranche a module, the way the CPSF pair is? Measured by this beat from the 960-protein table, 2026-09-21, and the answer is different for each of them.

So the group is scattered, with one clear exception. The right summary is not 'the splicing machinery came along' but 'one RNA-surveillance module came along, one large splicing cohort came along without its scaffold pair, and three proteins came along alone'.

What ZC3H18 does

The human cap-binding complex associates with ARS2 to form CBCA and then, together with ZC3H18, connects to the nuclear exosome targeting complex to form CBCN, bridging the RNP 5' cap to exosomal RNA degradation; CBCA suppresses read-through products of several RNA families by promoting transcriptional termination 2. A dedicated dissection of ZC3H18 found a phosphorylation-dependent isoform whose modified region associates with core histone proteins, and showed genome-wide that ZC3H18 affects transcription of a subset of protein-coding genes, requiring its CBC-interacting domain, with some genes additionally dependent on the NEXT- and histone-interacting domains 3. That histone association is the reason a decay-adaptor protein is a plausible occupant of a chromatin-protein purification rather than a bystander.

The instrument note: 'NEXT' is an unusable search token

Running the complex form of the bounded query, as the standing rule requires, exposed a collision worth recording. NEXT[ti] inside a complex-level query against the KMT2A clause returns 33 records, and essentially all of them are 'next-generation sequencing' or 'Next Steps' in a title. Re-running with the quoted phrase "NEXT complex"[tiab] alongside "nuclear exosome"[tiab], "exosome targeting"[tiab] and "cap-binding complex"[tiab] returns 0. So the honest complex-level count is zero and the naive one is thirty-three. data/symbol-collisions.json has no row for NEXT; it should.

A second token hazard in the same area: 'exosome' unqualified means extracellular vesicles in most of the haematology literature, which is a different organelle entirely.

What would make this interesting or kill it

The RNA exosome degrades promoter-upstream transcripts and enhancer RNAs, and KMT2A::AFF1 works through elongation and enhancer activity. If the fusion's chromatin were unusually dependent on - or unusually protected from - exosome-mediated surveillance, that would be a mechanism, and this network contains the adaptor plus most of a NEXT complex plus four exosome core subunits. If instead this is CBC-bound RNA carried along with a chromatin protein in a 420 mM nuclear extract, the whole module is one RNase-sensitive artefact. Skucha et al. do not report RNase treatment of their purifications, and that single missing control is the difference between these two readings for every RNA-binding protein in the 960.

NEXT[ti] inside a KMT2A-scoped complex query returns 33 records that are almost entirely 'next-generation sequencing' and 'Next Steps'; the quoted "NEXT complex"[tiab] form returns 0. Separately, 'exosome' unqualified means extracellular vesicles in most haematology literature.
localizationNucleus - UniProt Q86VM9, but by SIMILARITY ONLY (ECO:0000250), with no experimental citation, fetched 2026-09-21. Per this project's standing rule about evidence codes, that is a curator inference and not a measurement, and it is recorded as such.
subnuclear localizationNOT ESTABLISHED. No subnuclear compartment is recorded in UniProt and this beat located no imaging study. A bounded absence, not an inference from partners.
localization shown for fusionNO - nobody has imaged ZC3H18 in any KMT2A-rearranged cell, and its bulk nuclear localisation is itself only an inference.
shown for fusionCo-purification with all seven MLL fusions including MLL-AF4 in Jurkat (p = 0.0319); shRNA-screened against MLL-AF9 in MOLM-13, score unpublished. NO independent experiment ties ZC3H18 to any KMT2A fusion, and none ties the nuclear exosome or NEXT to one either.
selectivityUNKNOWN - not named among the paper's controls and not known to be among the 40 re-screened. Must not reach a target list.
functional screenFUNCTIONAL SCREEN. Supplementary Data 2 (file MOESM5) is the shRNA library for the negative-selection screen: 768 rows, 128 unique gene symbols, exactly six shRNAs per gene - counted by this beat on 2026-09-21. All 128 conserved interactors were screened in MLL-AF9-expressing MOLM-13 cells, and the paper says so in those words ('scoring of shRNA-induced effects upon knockdown of all 128 MLL-fusion interactors'). So this protein WAS functionally tested against an MLL fusion, which is more than a co-purification. But the per-gene result is published only as the heatmaps in Fig. 2c/2d, with no table of scores anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable. Absence class for that number: measured-not-reported - an afternoon with the authors' source data would close it.
absence classnever-measured
absence class noteNeither ZC3H18 nor the nuclear exosome nor NEXT has been examined in any KMT2A-rearranged system. The MOLM-13 shRNA score is separately measured-not-reported. PRIDE checked: PXD009338 is the only relevant deposition.
graph contextZC3H18 appears in ZERO node files before this entry (id listing over 1,900 nodes, 2026-09-21). RBM7, ZCCHC8, SRRT and the EXOSC subunits are likewise unwritten.

How this could bite us back
  • Nuclear RNA surveillance operates on every transcript; an intervention here is a global RNA-metabolism intervention with no lineage selectivity.
  • If the exosome restrains fusion-driven transcription, inhibiting it would increase the output being treated.
  • The module could be a single RNase-sensitive artefact. Every conclusion in this entry rests on a control the source paper does not report having run.
Still open
  1. The CBCN/NEXT/exosome module was NOT among the ten complexes tested in analyses/mll-fusion-interactome-complexes. Re-running that hypergeometric with NEXT, CBCA and the exosome core as defined sets would place this row against the CCT/TRiC and SEC controls, and is a ten-minute job.
  2. Is the association RNA-bridged? Repeating the pulldown with and without RNase in a t(4;11) line would answer it for this protein and, by extension, for every RNA-binding protein in the 960.
  3. The RNA exosome degrades enhancer RNAs and promoter-upstream transcripts, and KMT2A::AFF1 works through enhancers and elongation. Is exosome surveillance altered at fusion-bound loci? Nascent-RNA data already in GEO could be re-analysed - measured-not-analysed.
  4. MTREX is the one NEXT subunit missing. Is it below the rank cutoff in PXD009338, or genuinely absent? That single answer decides whether this is a complex or three proteins.

    What this evidence cannot show

SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate (buffer C420, 420 mM NaCl) after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). Measured by this beat from the cached MOESM4 xlsx on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05; within the MLL-AF4 column alone it is 186 of 291 (63.9%), and that column's maximum p is 0.175. MEASURED BY THIS BEAT, 2026-09-21, from the cached MOESM4 xlsx: across all 42 pan-fusion proteins the MLL-AF4 column carries the LOWEST total spectral counts of the seven baits for 34 of 42, and is sixth or seventh for 40 of 42. That is a bait-level property (transgene expression, purification depth or the DDX5/DDX17 GLM normalisation), not a statement about any one prey, so a low MLL-AF4 count must not be read as a weaker association than the same protein's count under another bait. For ZC3H18 the MLL-AF4 total (9 spectra over two replicates) is rank 7 of the seven baits, against a maximum of 54 under another bait. All seven per-bait values, p (replicate spectral counts): MLL-AF1p 0.0090 (7|4); MLL-AF4 0.0319 (5|4); MLL-AF9 0.0001 (18|18); MLL-CBP 0.0057 (4|20); MLL-EEN 0.0041 (14|13); MLL-ENL 0.0000 (27|27); MLL-GAS7 0.0000 (27|21). SPECIFIC TO THIS PROTEIN: four baits at or below 1e-4 with 40-plus total spectra, so the pan-fusion pattern is strong; the MLL-AF4 column is the second-shallowest gap in this tranche (9 spectra against 54). AND THE CONTROL THAT IS MISSING FROM THE PAPER MATTERS MOST HERE: the purifications are not reported to have been RNase-treated, so an RNA-bridged association cannot be distinguished from a protein-protein one for any RNA-binding prey, and ZC3H18 binds the cap-binding complex on every capped RNA. SELECTIVITY: the paper's named non-selectivity controls are RFC1, SF3A3 and CCT3 - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 - against MEN1 as the selective positive. Only 40 of the 128 ('the 40 candidate genes with the highest confidence') entered that MLL-r versus MLL-wild-type re-screen, and the paper does not list which 40. This protein is not named among the controls, but that is NOT evidence of selectivity: it is equally consistent with the protein never having reached the second screen. Recorded as unknown, and this entry must not be read as nominating a target. Values re-read from the cached xlsx on 2026-09-21 and cross-checked against analyses/skucha-mll-fusion-interactome/results.json, whose two controls (128 proteins shared by >=5 baits and 42 by all seven, both matching the paper; MEN1 present with all seven) both PASS on today's re-run.

    • IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as 'either frequently observed contaminants or ... not detected in human hematopoietic cell lines', which concedes that the rank cutoff lets contaminants through - and ACTB survived that filter, sitting in the pan-fusion 42 with a NON-ZERO negative control (3|3). Ten of the 42 carry a non-zero negative control: PSIP1 0|5, MCM2 0|2, ACTB 3|3, CSNK2A1 2|0, RUNX1 0|2, SF3A3 0|3, TCEB3 0|1, CHD4 2|2, SMARCC1 1|0, ZNF512 0|2 - counted by this beat from the xlsx neg_ctrl column, 2026-09-21. • The paper states that 'more than one third of proteins in the network of conserved MLL-fusion protein interaction partners were identified as essential in recent genome-wide screens'. Abundance and essentiality both raise the odds of recovery in an AP-MS experiment, so membership in the conserved core is partly a statement about how much of a protein is present in a nucleus, not only about what it binds.
