WDR33 (Q9C0J8) - the subunit that reads AAUAAA, in the pan-MLL-fusion core, and the plant homolog of which physically links 3' processing to H3K4 demethylation
also called WDR33 · WDC146 · WD repeat-containing protein 33 · pre-mRNA 3' end processing protein WDR33 · FY (Arabidopsis homolog)
WDR33 is one of two proteins that physically read AAUAAA, the six-letter signal that tells a cell where to end a messenger RNA. It co-purifies with every MLL fusion tested, and in plants its counterpart sits in a complex that removes a histone mark - the same mark KMT2A writes.
The same thing, for a scientist
WDR33 (Q9C0J8, 1,336 aa) is a subunit of mPSF within CPSF and, with CPSF30/CPSF4, makes direct base-specific contact with the AAUAAA polyadenylation signal; the 3.4 A cryo-EM structure of CPSF160-WDR33-CPSF30-AAUAAA shows U3 and A6 forming an intramolecular Hoogsteen pair contacting WDR33. In Skucha 2018 it co-purified with all seven MLL fusions with MLL-AF4 at p = 0.0214 (6|3), negative control 0|0, and it is the stronger half of the pan-fusion CPSF pair with NUDT21. The reason it is more interesting than a generic 3'-end factor is a chromatin result: in Arabidopsis, SDG26 interacts with the RNA 3'-processing factor FY - the WDR33 homolog - and thereby links proximal polyadenylation of an antisense transcript to FLD-dependent H3K4 demethylation at FLC. That is a physical, published route from the AAUAAA reader to H3K4 methylation state, in a different kingdom and on a different gene, and it is the sharpest reason to take the WDR33 row seriously rather than as abundance.
The Skucha row, stated in full
7 of 7 fusions. MLL-AF1p 0.0046 (9|4), MLL-AF4 0.0214 (6|3), MLL-AF9 0.0001 (16|17), MLL-CBP 0.0006 (7|38), MLL-EEN 0.0005 (19|17), MLL-ENL 0.0000 (18|18), MLL-GAS7 0.0002 (22|16); negative control 0|0 1. Five of the seven baits are at or below 1e-3. MLL-AF4 contributes 9 spectra against 45 under MLL-CBP - the same index-fusion shallowness this beat measured across the whole pan-fusion set.
What WDR33 does: it is one of two proteins that touch AAUAAA
CPSF160 had been assumed to recognise AAUAAA. In 2014 two papers showed it does not: CPSF30 and WDR33 make the direct contacts 2. The 2018 cryo-EM structure at 3.4 A resolves the mechanism - the PAS adopts an unusual conformation in which A1/A2 are read by CPSF30 zinc finger 2, A4/A5 by ZF3, and U3 and A6 form an intramolecular Hoogsteen base pair that contacts WDR33 directly, with CPSF160 acting as a scaffold that pre-organises the two 3. This is a mechanistically well-defined protein, not an ill-characterised one, which is unusual for the pan-fusion set.
The chromatin link, and why it is in this entry despite being a plant
At Arabidopsis FLC, proximal polyadenylation of an antisense transcript by FCA reduces sense transcription, and this requires FLD, a homolog of the H3K4 demethylase LSD1. PMID 32541063 closed the mechanism: FLD associates with LD and SDG26, together preventing H3K4me1 accumulation over the FLC gene body, and SDG26 interacts with the RNA 3'-processing factor FY - which is WDR33 4. So there is a demonstrated physical chain from the AAUAAA reader to an H3K4-demethylating module. This graph is about a protein whose defining activity is depositing H3K4me3. A plant result is not evidence about human leukaemia and this entry does not claim it is; it is the reason the WDR33 row is worth an experiment rather than a note.
The 3'-end module in this network, and the negative control that caps it
READ THE CONTROLS BEFORE THE ROW. In the same hypergeometric analysis (analyses/mll-fusion-interactome-complexes/results.json) the single strongest complex is CCT/TRiC at 8/9, p = 2.4e-10 - the canonical AP-MS contaminant, which nobody believes is a specific partner. So complex-wide enrichment is not by itself evidence of specific binding, and that caps how much any row in that table can carry. The background is the 20,000-protein proteome rather than the 4,600 proteins the paper actually recovered, which inflates every p; the ranking is the result, not the absolute value.
MODULE READ, measured by this beat from the 960-protein table on 2026-09-21. The five 3'-end-processing proteins in the network are NUDT21 (7/7 fusions), WDR33 (7/7), CPSF4 (6/7), CSTF2 (6/7) and CPSF6 (4/7). What is ABSENT is the point: CPSF1/CPSF160, CPSF2/CPSF100 and CPSF3/CPSF73 - the scaffold and the endonuclease, the structural core of CPSF - are not in the network at any n, and neither are FIP1L1, PCF11, CLP1, CSTF1 or CSTF3. So what co-purifies is the AAUAAA-recognition pair (WDR33 + CPSF4/CPSF30) and the CFIm pair (NUDT21/CFIm25 + CPSF6/CFIm68), not the holo-machine. That is a sub-module signature rather than a complex carried along whole, and it is what the hypergeometric row 'CPSF/3'-end 5/12, p = 1.5e-4' is actually made of.
And the one published MLL link, from the other side of the same machinery: Symplekin interacts and co-localises with MOZ and MLL in immature haematopoietic cells and restrains their occupancy at HOXA9 5. SYMPK is not in the 960.
What is NOT here
No published experiment connects WDR33 to any KMT2A fusion. WDR33[tiab] OR WDC146[tiab] against the five-term KMT2A clause returns 0, with the querytranslation recorded in data and a positive control of 85 through the identical shape. WDR33 appears in zero node files in this graph before today. Its only non-canonical human biology in the literature is a set of non-canonical isoforms regulating STING-mediated immune responses, which this entry does not build on.

| subnuclear localization | NOT ESTABLISHED. UniProt records no subnuclear compartment for WDR33, and this beat found no imaging study placing it in speckles, paraspeckles or nucleoli. A bounded absence, not an inference: its partner NUDT21 is a paraspeckle protein, but this project's standing rule forbids inferring a compartment from a complex partner and that rule is followed here. |
| localization shown for fusion | NO - nobody has imaged WDR33 in any KMT2A-rearranged cell, and nobody has imaged it subnuclearly in any cell that this beat could find. |
| shown for fusion | Co-purification with all seven MLL fusions including MLL-AF4 in Jurkat (p = 0.0214); shRNA-screened against MLL-AF9 in MOLM-13 with the score unpublished. NO independent experiment ties WDR33 to any KMT2A fusion. |

Supplementary Data 2 (file MOESM5) is the shRNA library for the negative-selection screen: 768 rows, 128 unique gene symbols, exactly six shRNAs per gene - counted by this beat on 2026-09-21. All 128 conserved interactors were screened in MLL-AF9-expressing MOLM-13 cells, and the paper says so in those words ('scoring of shRNA-induced effects upon knockdown of all 128 MLL-fusion interactors'). So this protein WAS functionally tested against an MLL fusion, which is more than a co-purification. But the per-gene result is published only as the heatmaps in Fig. 2c/2d, with no table of scores anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable. Absence class for that number: measured-not-reported - an afternoon with the authors' source data would close it. |
| absence class | measured-not-reported |
| absence class note | The MOLM-13 shRNA result for WDR33 exists as six shRNAs' worth of flow-cytometry data and is published only as a heatmap. Whether WDR33 associates with an endogenous KMT2A fusion is never-measured. PRIDE checked: PXD009338 is the only relevant deposition. |
| graph context | WDR33 appears in ZERO node files before this entry (id listing over 1,900 nodes, 2026-09-21). NUDT21 is written today in the same tranche. |

}- 3'-end processing is required by essentially every transcribed gene in every cell; an inhibitor of AAUAAA recognition is a general transcription poison before it is a leukaemia drug.
- The one published direction for 3'-end factors at an MLL target gene is repressive, so depleting WDR33 could raise fusion-target protein output.
- CPSF3/CPSF73 is the druggable endonuclease in this machinery and it is NOT in this network at all; a reader looking for chemical matter here would end up targeting a subunit the data never implicated.
- The strongest mechanistic reason to care about this protein is a plant experiment. That is a real reason to run one experiment and not a reason to build a programme.
- Does WDR33 knockdown change H3K4me3 at KMT2A::AFF1 target genes in a t(4;11) line? That is the direct human test of the plant FY-SDG26-FLD chain, and it needs one ChIP.
- Do KMT2A::AFF1 targets use different poly(A) sites than in KMT2A-wild-type B-ALL? Answerable from deposited RNA-seq with an APA caller - measured-not-analysed, no wet work.
- Is the WDR33-CPSF4 pair in the fusion purification an assembled mPSF sub-complex or two independent recoveries? CPSF1 is absent, which argues against an intact mPSF, and the raw spectra at PXD009338 could be re-searched for CPSF1 peptides below the rank cutoff.
- Symplekin restrains MLL at HOXA9. Does WDR33 do the same, and does its loss raise HOXA9 protein without raising HOXA9 mRNA - the exact readout Largeot et al. used?

WDR33 co-purified with all seven Strep-HA-tagged MLL fusions expressed as single-copy transgenes in isogenic human Jurkat T-ALL cells; for MLL-AF4 (= KMT2A::AFF1) the combined p-value is 0.0214 with spectral counts 6|3 and a negative control of 0|0.

SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate (buffer C420, 420 mM NaCl) after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). Measured by this beat from the cached MOESM4 xlsx on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05; within the MLL-AF4 column alone it is 186 of 291 (63.9%), and that column's maximum p is 0.175. MEASURED BY THIS BEAT, 2026-09-21, from the cached MOESM4 xlsx: across all 42 pan-fusion proteins the MLL-AF4 column carries the LOWEST total spectral counts of the seven baits for 34 of 42, and is sixth or seventh for 40 of 42. That is a bait-level property (transgene expression, purification depth or the DDX5/DDX17 GLM normalisation), not a statement about any one prey, so a low MLL-AF4 count must not be read as a weaker association than the same protein's count under another bait. For WDR33 the MLL-AF4 total (9 spectra over two replicates) is rank 7 of the seven baits, against a maximum of 45 under another bait. All seven per-bait values, p (replicate spectral counts): MLL-AF1p 0.0046 (9|4); MLL-AF4 0.0214 (6|3); MLL-AF9 0.0001 (16|17); MLL-CBP 0.0006 (7|38); MLL-EEN 0.0005 (19|17); MLL-ENL 0.0000 (18|18); MLL-GAS7 0.0002 (22|16). SPECIFIC TO THIS PROTEIN: five of the seven baits are at or below 1e-3 for WDR33, so the pan-fusion pattern is among the better-supported in the 42; the MLL-AF4 value of 0.0214 is the second-weakest of its seven and its 9 spectra are the shallowest. SELECTIVITY: the paper's named non-selectivity controls are RFC1, SF3A3 and CCT3 - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 - against MEN1 as the selective positive. Only 40 of the 128 ('the 40 candidate genes with the highest confidence') entered that MLL-r versus MLL-wild-type re-screen, and the paper does not list which 40. This protein is not named among the controls, but that is NOT evidence of selectivity: it is equally consistent with the protein never having reached the second screen. Recorded as unknown, and this entry must not be read as nominating a target. Values re-read from the cached xlsx on 2026-09-21 and cross-checked against analyses/skucha-mll-fusion-interactome/results.json, whose two controls (128 proteins shared by >=5 baits and 42 by all seven, both matching the paper; MEN1 present with all seven) both PASS on today's re-run.

- IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as 'either frequently observed contaminants or ... not detected in human hematopoietic cell lines', which concedes that the rank cutoff lets contaminants through - and ACTB survived that filter, sitting in the pan-fusion 42 with a NON-ZERO negative control (3|3). Ten of the 42 carry a non-zero negative control: PSIP1 0|5, MCM2 0|2, ACTB 3|3, CSNK2A1 2|0, RUNX1 0|2, SF3A3 0|3, TCEB3 0|1, CHD4 2|2, SMARCC1 1|0, ZNF512 0|2 - counted by this beat from the xlsx neg_ctrl column, 2026-09-21. - The paper states that 'more than one third of proteins in the network of conserved MLL-fusion protein interaction partners were identified as essential in recent genome-wide screens'. Abundance and essentiality both raise the odds of recovery in an AP-MS experiment, so membership in the conserved core is partly a statement about how much of a protein is present in a nucleus, not only about what it binds. PLANT. Arabidopsis thaliana, at one locus (FLC), with an antisense transcript that has no established counterpart in this disease. No human, no haematopoietic cell, no fusion. This item is cited for ONE narrow thing - that a physical link between the AAUAAA reader and an H3K4-demethylating module exists somewhere in biology - and for nothing else. The mark in question is H3K4me1, not the H3K4me3 that KMT2A deposits. Read from the abstract. - FLD is an LSD1 homolog acting on H3K4me1 at a gene body; KMT2A's activity is H3K4me3 at promoters, and the KMT2A fusion has lost the SET domain altogether, so the enzymatic arm of any analogy is missing on the index fusion.
