UBAP2L (Q14157) - a BMI1-interacting protein essential for haematopoietic stem cell activity, in the pan-MLL-fusion core, and a stress-granule nucleator recovered from NUCLEAR lysate
also called UBAP2L · NICE-4 · NICE4 · KIAA0144 · ubiquitin-associated protein 2-like · RNA polymerase II degradation factor UBAP2L
UBAP2L is best known for building stress granules in the cytoplasm, but it was first found in blood as a partner of BMI1 that long-term stem cells cannot do without. It co-purifies with every MLL fusion tested - and it was pulled out of nuclear extract, not cytoplasm.
The same thing, for a scientist
UBAP2L (Q14157, 1,087 aa) is a stress-granule nucleator whose RGG motif is required for granule competence and is asymmetrically dimethylated by PRMT1, and whose DUF domain mediates the G3BP1/2 interaction. It is also - and this is the reason this entry matters to this project - a BMI1-interacting protein, preferentially expressed in mouse and human HSC-enriched populations, essential for long-term repopulating HSC activity, and acting independently of the Ink4a/Arf locus that BMI1 uses in progenitors. In Skucha 2018 it co-purified with all seven MLL fusions, MLL-AF4 at p = 0.0225 (6|2), negative control 0|0. It was recovered from NUCLEAR lysate, and UniProt records experimental nuclear and chromosome localisation for it alongside the cytoplasmic and stress-granule ones, so the cytoplasmic-contaminant reading is available but not obligatory. This graph already carries `hyp-menin-inhibition-creates-a-bmi1-dependency` and an experiment node for BMI1 knockout under menin inhibition in KMT2A::AFF1; UBAP2L is a BMI1 partner that nobody in that thread has considered.
The Skucha row, stated in full
7 of 7 fusions. MLL-AF1p 0.0027 (5|4), MLL-AF4 0.0225 (6|2), MLL-AF9 0.0016 (9|10), MLL-CBP 0.0054 (5|4), MLL-EEN 0.0292 (4|8), MLL-ENL 0.0000 (21|26), MLL-GAS7 0.0001 (24|17); negative control 0|0 1. MLL-ENL and MLL-GAS7 are the deep columns (47 and 41 total spectra); MLL-AF4 contributes 8. The 6|2 split between the two MLL-AF4 replicates is the most uneven in this tranche.
The BMI1 link, and the thread in this graph it lands on
UBAP2L was identified by isolating BMI1-containing protein complexes; it is preferentially expressed in mouse and human HSC-enriched populations relative to more mature cell types, and it is essential for long-term repopulating HSC activity. Crucially, unlike BMI1 knockdown, UBAP2L depletion does not affect the Ink4a/Arf locus - so it is a route by which BMI1 supports LT-HSCs that is separate from the Ink4a/Arf mechanism BMI1 uses in progenitors and short-term HSCs 2.
This graph already holds hyp-menin-inhibition-creates-a-bmi1-dependency, exp-bmi1-knockout-under-menin-inhibition-kmt2a-aff1, mechanism-bmi1-cdkn2a-cdk6-axis and gene-bmi1. UBAP2L is a BMI1 partner with its own HSC requirement, sitting in the pan-fusion core, and it is absent from all of them. Whether it belongs there is an open question and not a claim - the Blood paper concerns normal haematopoiesis, not leukaemia, and BMI1 itself is not in the Skucha 960-protein network at any n (checked by this beat, 2026-09-21), so the interactome does not independently corroborate a BMI1 axis here.
Stress granules are cytoplasmic and this was a nuclear purification
UBAP2L is required for both stress-granule assembly and disassembly; overexpression nucleates granules even without stress; the RGG motif is required for granule competence and recruits mRNPs, RNA-binding proteins and ribosomal subunits; the DUF domain mediates the G3BP1/2 interaction, and deleting it causes cytoplasmic-to-nuclear transport of UBAP2L and G3BP1/2 and compromises granule formation; and PRMT1 asymmetrically dimethylates the RGG motif 3.
So the headline function is cytoplasmic and the purification was nuclear. Three things bear on this. First, UniProt records Nucleus, Chromosome AND Cytoplasm for UBAP2L, all with ECO:0000269, plus 'Associates with nuclear chromatin' - so a nuclear pool is experimentally documented, not assumed. Second, the stress-granule partners in this network are shallow: G3BP1 at 3 of 7 fusions and CAPRIN1 at 3, with G3BP2 and UBAP2 absent - so a stress-granule module did NOT come along. Third, ("stress granule" OR "stress granules")[tiab] against the KMT2A clause returns 0. The honest position is that UBAP2L is in the nucleus for reasons unrelated to granules, and that its nuclear function is much less studied than its cytoplasmic one.
Why this is a better-than-average row and still not a target
UBAP2L has the strongest independent haematopoietic credentials of any protein in this tranche apart from SON: a Blood paper placing it in HSCs with a loss-of-function requirement. That cuts exactly the wrong way for therapy. A protein that long-term repopulating HSCs cannot do without is an essential-function liability, which is the same shape as the paper's own RFC1/SF3A3/CCT3 controls. The interesting question here is mechanistic, not therapeutic.

Matches Skucha's table. Note the third alternative name - 'RNA polymerase II degradation factor' - which is a nuclear function and is not the biology UBAP2L is usually discussed for. Its paralogue UBAP2 is a separate gene and is NOT in the network. Registry checked per rule 88: no row for UBAP2L or NICE-4. |
| localization | Nucleus (ECO:0000269), Chromosome (ECO:0000269), Cytoplasm (ECO:0000269) - all three from PubMed 35633597 - plus Cytoplasm/Stress granule (ECO:0000305, curator inference, PubMed 29395067). UniProt note: 'Associates with nuclear chromatin'. Fetched 2026-09-21. The nuclear and chromatin pools are EXPERIMENTAL; the stress-granule assignment in UniProt is the one that is a curator inference, which inverts the protein's popular reputation. |
| subnuclear localization | NOT ESTABLISHED beyond 'associates with nuclear chromatin'. No subnuclear body is recorded and this beat found none. Not inferred from partners. |
| localization shown for fusion | NO - nobody has imaged UBAP2L in any KMT2A-rearranged cell. |
| shown for fusion | Co-purification with all seven MLL fusions including MLL-AF4 in Jurkat (p = 0.0225); shRNA-screened against MLL-AF9 in MOLM-13, score unpublished. NO independent experiment ties UBAP2L to any KMT2A fusion. Its strongest independent credential is in NORMAL haematopoiesis as a BMI1 partner required by long-term repopulating HSCs. |
| selectivity | UNKNOWN from the Skucha screen, and independently discouraging: UBAP2L is essential for long-term repopulating HSC activity in mouse and human, which is an essential-function liability of the same shape as the paper's RFC1/SF3A3/CCT3 controls. Must not reach a target list. |
| functional screen | FUNCTIONAL SCREEN. Supplementary Data 2 (file MOESM5) is the shRNA library for the negative-selection screen: 768 rows, 128 unique gene symbols, exactly six shRNAs per gene - counted by this beat on 2026-09-21. All 128 conserved interactors were screened in MLL-AF9-expressing MOLM-13 cells, and the paper says so in those words ('scoring of shRNA-induced effects upon knockdown of all 128 MLL-fusion interactors'). So this protein WAS functionally tested against an MLL fusion, which is more than a co-purification. But the per-gene result is published only as the heatmaps in Fig. 2c/2d, with no table of scores anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable. Absence class for that number: measured-not-reported - an afternoon with the authors' source data would close it. |
| absence class | never-measured |
| absence class note | No instrument has been pointed at UBAP2L in a KMT2A-rearranged cell outside the two screen hosts, and nobody has asked whether the BMI1-UBAP2L axis operates in KMT2A-rearranged leukaemia. The MOLM-13 shRNA score is separately measured-not-reported. PRIDE checked: PXD009338 is the only relevant deposition. |
| graph context | UBAP2L appears in ZERO node files before this entry (id listing over 1,900 nodes, 2026-09-21). It connects to an existing thread that does not mention it: gene-bmi1, hyp-menin-inhibition-creates-a-bmi1-dependency, exp-bmi1-knockout-under-menin-inhibition-kmt2a-aff1, mechanism-bmi1-cdkn2a-cdk6-axis. |

}- UBAP2L is essential for long-term repopulating HSC activity in mouse and human. Depleting it in an infant would be expected to damage the stem-cell compartment the patient needs to reconstitute.
- Stress granules are a survival response to chemotherapy stress; an intervention that blocks granule formation could sensitise leukaemic cells and normal tissue equally.
- The BMI1 connection is an inference across two unrelated experiments - BMI1 is not in this interactome at all. Treating it as an observation would be exactly the kind of merge this project has been burned by.
- This graph proposes that menin inhibition creates a BMI1 dependency. UBAP2L is a BMI1 partner required by long-term HSCs and is in the pan-fusion core. Does UBAP2L loss phenocopy or modify BMI1 loss under menin inhibition in KMT2A::AFF1? The existing experiment node could be extended by one arm.
- UBAP2L acts on LT-HSCs independently of Ink4a/Arf, which is the axis BMI1 uses elsewhere. What is that mechanism, and does it operate in a leukaemic stem cell?
- Is the nuclear UBAP2L pool chromatin-bound at fusion-target loci, or is this a fractionation carry-over? UniProt records an experimental chromosome localisation, so a ChIP is a reasonable first experiment rather than a fishing trip.
- UBAP2L's third UniProt name is 'RNA polymerase II degradation factor'. Nothing in this beat's reading explains that name, and if it reflects a real Pol II-directed function it would be a far more relevant activity than stress granules.

UBAP2L co-purified with all seven Strep-HA-tagged MLL fusions expressed as single-copy transgenes in isogenic human Jurkat T-ALL cells; for MLL-AF4 (= KMT2A::AFF1) the combined p-value is 0.0225 with spectral counts 6|2 and a negative control of 0|0.
MLL-fusion-driven leukemia requires SETD2 to safeguard genomic integrity. · Skucha A, Ebner J, Schmoellerl J, Roth M, Eder T, Cesar-Razquin A, Stukalov A, Vittori S, Muhar M, Lu B, Aichinger M, Jude J, Mueller AC, Gyorffy B, Vakoc CR, Valent P, Bennett KL, Zuber J, Superti-Furga G, Grebien F · Nature Communications 2018What this evidence cannot show
SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate (buffer C420, 420 mM NaCl) after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). Measured by this beat from the cached MOESM4 xlsx on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05; within the MLL-AF4 column alone it is 186 of 291 (63.9%), and that column's maximum p is 0.175. MEASURED BY THIS BEAT, 2026-09-21, from the cached MOESM4 xlsx: across all 42 pan-fusion proteins the MLL-AF4 column carries the LOWEST total spectral counts of the seven baits for 34 of 42, and is sixth or seventh for 40 of 42. That is a bait-level property (transgene expression, purification depth or the DDX5/DDX17 GLM normalisation), not a statement about any one prey, so a low MLL-AF4 count must not be read as a weaker association than the same protein's count under another bait. For UBAP2L the MLL-AF4 total (8 spectra over two replicates) is rank 7 of the seven baits, against a maximum of 47 under another bait. All seven per-bait values, p (replicate spectral counts): MLL-AF1p 0.0027 (5|4); MLL-AF4 0.0225 (6|2); MLL-AF9 0.0016 (9|10); MLL-CBP 0.0054 (5|4); MLL-EEN 0.0292 (4|8); MLL-ENL 0.0000 (21|26); MLL-GAS7 0.0001 (24|17). SPECIFIC TO THIS PROTEIN: the 6|2 MLL-AF4 replicate split is the most uneven in this tranche, and the headline cellular function of UBAP2L is CYTOPLASMIC (stress granules) while this is a nuclear-lysate purification - so a fractionation-carry-over reading is available. Against that: UniProt records nuclear and chromosome localisation for UBAP2L with experimental evidence codes, and the stress-granule partners in the network are shallow (G3BP1 and CAPRIN1 at 3 of 7, G3BP2 and UBAP2 absent), so a granule did not come along as a unit. SELECTIVITY: the paper's named non-selectivity controls are RFC1, SF3A3 and CCT3 - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 - against MEN1 as the selective positive. Only 40 of the 128 ('the 40 candidate genes with the highest confidence') entered that MLL-r versus MLL-wild-type re-screen, and the paper does not list which 40. This protein is not named among the controls, but that is NOT evidence of selectivity: it is equally consistent with the protein never having reached the second screen. Recorded as unknown, and this entry must not be read as nominating a target. Values re-read from the cached xlsx on 2026-09-21 and cross-checked against analyses/skucha-mll-fusion-interactome/results.json, whose two controls (128 proteins shared by >=5 baits and 42 by all seven, both matching the paper; MEN1 present with all seven) both PASS on today's re-run.
Evidence that argues against this (2)
- IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as 'either frequently observed contaminants or ... not detected in human hematopoietic cell lines', which concedes that the rank cutoff lets contaminants through - and ACTB survived that filter, sitting in the pan-fusion 42 with a NON-ZERO negative control (3|3). Ten of the 42 carry a non-zero negative control: PSIP1 0|5, MCM2 0|2, ACTB 3|3, CSNK2A1 2|0, RUNX1 0|2, SF3A3 0|3, TCEB3 0|1, CHD4 2|2, SMARCC1 1|0, ZNF512 0|2 - counted by this beat from the xlsx neg_ctrl column, 2026-09-21. ProteomeXchange/PRIDE 2018
- The paper states that 'more than one third of proteins in the network of conserved MLL-fusion protein interaction partners were identified as essential in recent genome-wide screens'. Abundance and essentiality both raise the odds of recovery in an AP-MS experiment, so membership in the conserved core is partly a statement about how much of a protein is present in a nucleus, not only about what it binds. UBAP2L was identified as a novel BMI1-interacting protein from isolated BMI1-containing complexes; it is preferentially expressed in mouse and human haematopoietic-stem-cell-enriched populations compared with more mature cell types, is essential for long-term repopulating HSC activity, and unlike BMI1 knockdown its depletion does not affect the Ink4a/Arf locus.

NORMAL haematopoiesis, not leukaemia, and no MLL fusion anywhere in the study. BMI1 itself is NOT in the Skucha 960-protein network at any n, so the interactome does not corroborate a BMI1 axis at the fusion. Read from the abstract. Cited for two things: UBAP2L has a documented, non-redundant requirement in the cell compartment this disease arises from, and it connects to a Polycomb thread this graph already carries.
Evidence that argues against this (1)
- A requirement in long-term repopulating HSCs is an essential-function warning, not a therapeutic opening - the same shape as the paper's own non-selective controls RFC1, SF3A3 and CCT3. UBAP2L is required for both stress-granule assembly and disassembly; its overexpression nucleates granules under stress-null conditions; its Arg-Gly-Gly motif is required for granule competence and mediates recruitment of mRNPs, RNA-binding proteins and ribosomal subunits; its domain of unknown function mediates interaction with G3BP1/2, and deletion of that domain causes cytoplasmic-to-nuclear transport of UBAP2L and G3BP1/2, compromising granule formation; and PRMT1 asymmetrically dimethylates the RGG motif.

2020, Cell Death and Differentiation; cultured cells with overexpression, domain deletion and methyltransferase manipulation. Overexpression nucleating a condensate is weak evidence about endogenous behaviour, and this project's standing condensate rule applies in full: a punctate appearance is compatible with binding to spatially clustered sites, and neither 1,6-hexanediol nor classical FRAP distinguishes phase separation from that. Not haematopoietic, not a fusion system. CYTOPLASMIC biology, cited in an entry about a nuclear purification specifically so that the mismatch is on the record. Read from the abstract.
Evidence that argues against this (1)
- The same paper reports that a UBAP2L domain deletion drives UBAP2L into the NUCLEUS, which means the nuclear pool of this protein is regulated and can be substantial - so a nuclear recovery is not automatically a fractionation artefact, and the cytoplasmic-contaminant reading is weaker than the protein's reputation suggests.
