TP53BP1 (53BP1) - the end-protection factor that decides between the two repair routes, reachable only under the wrong symbol
also called TP53BP1 · 53BP1 · p53BP1 · p53-binding protein 1 · TP53-binding protein 1
53BP1 marks a broken chromosome end and guards it from being chewed back, which pushes the cell to glue the ends straight together instead of copying a template. Which of those two routes runs decides what scar the break leaves, and the scars at KMT2A junctions are the only physical record of how the fusion was made.
The same thing, for a scientist
TP53BP1 (Q12888, 1972 aa) protects DNA double-strand-break ends from resection and thereby biases repair toward non-homologous end joining and away from homologous recombination. It is central to this beat for a structural reason rather than a therapeutic one: **the repair-pathway choice it governs determines the junction signature**, and junction signatures are the only surviving physical evidence of how any individual KMT2A fusion was made. This graph already has a runnable analysis waiting on exactly that (`ana-junction-microhomology-signature-mining`). The disease-specific evidence is thin and all of it is as a readout. 53BP1 foci, scored together with gamma-H2AX, were the instrument in the cord-blood studies that found **no difference in endogenous DNA damage between preleukaemic-fusion-positive and fusion-negative newborns** [E2]; 53BP1 protein fell alongside RAD51 in the chidamide + JQ1 combination in MLL-rearranged lines [E3]. No study perturbs 53BP1 in a KMT2A-rearranged system. **A retrieval fact worth recording:** `(MLL OR KMT2A) AND TP53BP1` returns **0** PubMed records; the same query with **53BP1** returns 5 [E4]. The HGNC symbol is unusable for this gene and a beat keyed to it would have written a confident, wrong absence.
Why pathway choice is the thing that matters here
A KMT2A translocation junction carries a signature of the repair route that made it: blunt or near-blunt joins point to classical NHEJ, short microhomologies to alternative end joining, and exactly 4 bp of perfect homology points to a TDP2-processed TOP2 cohesive overhang religating to a distal TOP2 break [see mechanism-tdp2-repair-of-trapped-top2-complexes]. 53BP1 is the factor that decides whether ends are protected (favouring NHEJ) or resected (permitting HR and alternative end joining).
So 53BP1 sits directly upstream of the one aetiological readout in this beat that could be computed from data already in the public domain - the distribution of junction classes across therapy-related and de novo KMT2A cohorts. Nobody has measured 53BP1 in a fetal or cord-blood progenitor at the KMT2A locus, and nobody has counted the junction classes. The two facts are related: the protein is unmeasured and its footprint is uncounted.
The symbol problem, in numbers
| query | records |
|---|---|
(MLL OR KMT2A) AND TP53BP1 | 0 |
(MLL OR KMT2A) AND 53BP1 | 5 |
A zero from the current HGNC symbol, five from the name everyone actually publishes under. This is the septin lesson in a different family, with the additional hazard that the zero is clean - a well-formed esearchresult with count: 0 and a querytranslation containing no parsing artefact, indistinguishable from a real negative. The five records include both cord-blood studies and the chidamide combination this entry cites.
The transferable form: for any gene whose common name is a number-bearing abbreviation, run the abbreviation as well as the symbol, because HGNC symbols for such genes are almost never the published form.

| subnuclear localization | STATE-DEPENDENT, THREE DISTINCT PATTERNS. (1) UNDAMAGED: nuclear, diffuse - UniProt's note states it explicitly, 'Localizes to the nucleus in absence of DNA damage' [E_q89_tp53bp1_loc1]. (2) AFTER ACUTE DAMAGE: ionising-radiation-induced foci at double-strand breaks, recruited by reading H2AK15Ub and H4K20me2 [E_q89_tp53bp1_loc1]. (3) IN G1, WITHOUT ACUTE DAMAGE: 53BP1 NUCLEAR BODIES, discrete compartments that sequester chromosomal lesions inherited through mitosis from replication stress in the previous cycle, increased by BLM loss, suppressed by SMC2 knockdown, and protective of fragile sites [E_q89_tp53bp1_loc2]. A FOURTH, BY SIMILARITY ONLY: UniProt annotates 'Chromosome, centromere, kinetochore' on ECO:0000250 to the MOUSE orthologue P70399, with the note 'Associated with kinetochores during mitosis (By similarity)' - INFERRED FROM MOUSE, no human experiment, and recorded as such rather than as a human measurement. |
| localization shown for fusion | PARTIAL, and only as a readout. 53BP1 FOCI have been COUNTED in a fusion-relevant human system - KMT2A-MLLT3-positive and other preleukaemic-fusion-positive umbilical cord blood, scored alongside gamma-H2AX (this entry's E2, and E_q89_tp53bp1_loc3) - and 53BP1 PROTEIN LEVEL has been measured in MLL-rearranged AML lines under drug (E3). Neither is a localisation experiment: a focus count assumes the damage-induced state and says nothing about the resting distribution, the nuclear-body population, or whether any of it differs in a fusion-bearing cell. NOTHING at all for KMT2A::AFF1 specifically. |

}- 53BP1 is not proposed as a target here. If it were, the direction matters: lowering 53BP1 shifts repair toward resection-dependent routes, and alternative end joining is the route most associated with translocation-prone junctions - the wrong direction in a disease defined by a translocation.
- Two of this beat's mechanism claims rest on 53BP1 protein levels falling in a combination that also includes a BET inhibitor, an agent expected to lower transcription of highly expressed genes generally. Treating that as a pathway-specific effect would be over-reading.
- What is the distribution of junction classes - blunt, microhomologous, 4 bp perfect - across the published KMT2A recombinome, and does it differ between therapy-related and de novo infant cases? 53BP1 governs the choice that produces those classes and nobody has counted them.
- Is 53BP1 expressed at normal levels in human fetal liver HSC? If end protection is weak in the cell where the de novo break happens, resection-dependent joining would dominate and the junction signature should show it.
- Does the KMT2A fusion protein, or wild-type KMT2A, occupy chromatin at 53BP1-marked damage domains? KMT2 complex components are known to be recruited to breaks through the gamma-H2AX/MDC1/RNF8 axis, and whether the fusion follows is untested.
- Is the KMT2A breakpoint cluster region ever inside a 53BP1 nuclear body? These bodies sequester fragile-site DNA carried through mitosis, the breakpoint region is a documented break hotspot, and the experiment is an immunoFISH that nobody has run.
- Do KMT2A-rearranged blasts carry more G1 53BP1 nuclear bodies than fusion-negative leukaemia lines? That would be a replication-stress phenotype rather than a damage phenotype, and it is invisible to every gamma-H2AX focus count in this literature.
- UniProt's kinetochore annotation for 53BP1 is mouse-inferred. Is there a human experiment, and does it matter for a disease in which mitotic transmission of lesions is a proposed step in fusion genesis?

UniProtKB Q12888 (TP53B_HUMAN), TP53-binding protein 1, 1972 aa, primary gene name TP53BP1 · UniProt Consortium 2026What this evidence cannot show
A naming fact. gene_exact:TP53BP1 AND organism_id:9606 AND reviewed:true returned exactly one row with gene_primary TP53BP1. Note that the record lists NO gene synonym for 53BP1 - the abbreviation the entire literature uses is not in the gene-synonym field, which is precisely why a synonym-aware search does not rescue the retrieval problem described in E4.
Evidence that argues against this (1)
- The protein-name field does contain '(53BP1)', so a full-text or protein-name search reaches it where a gene-symbol search does not. That asymmetry between UniProt's gene_synonym and protein_name fields is a general hazard: a lookup pipeline that reads only gene_synonym will conclude the abbreviation is not an alias of this gene. 53BP1 here is an instrument, not a subject. Focus counting is a population-average microscopy readout at a single timepoint (birth) in a tissue (cord blood) that is not the tissue where the fetal break occurs (fetal liver). RT-qPCR-based fusion screening in cord blood is known to be artefact-prone.
Evidence that argues against this (1)
- A null endogenous-damage result at birth cannot bound the fetal period when the break occurs, and 53BP1 focus number measures damage load rather than repair-pathway choice - which is the property this entry argues actually matters at the KMT2A locus. The right measurement has not been made. Škorvaga M et al. 2018

Abstract only, three cell lines, western blot and qRT-PCR, no in vivo arm, no perturbation of 53BP1 itself. Reducing both 53BP1 and RAD51 simultaneously removes the antagonists of both repair routes at once, which is a difficult result to interpret mechanistically and the paper does not attempt to.
Evidence that argues against this (1)
- Lowering 53BP1 and RAD51 together is not a pathway-choice perturbation - it is a reduction in repair capacity generally, which is consistent with the BET inhibitor arm transcriptionally downregulating DDR genes en bloc rather than with a specific mechanism. A BET inhibitor lowering a large set of highly transcribed genes is the null hypothesis this design cannot exclude. Ye J et al. 2019

What this evidence cannot show
Both counts are small and all five records were title-checked: two cord-blood studies from one group, the chidamide + JQ1 combination, an interventional-radiology occupational-exposure study and a charged-particle DSB repair study. Only the first three are on beat. The complex-form check required before a counted absence was run as 'shieldin' and 'end resection' with (MLL OR KMT2A) and added nothing.
Evidence that argues against this (1)
- The count is a retrieval fact and not a statement about biology. 53BP1 is one of the most studied proteins in DNA repair; its near-absence from the KMT2A literature reflects that nobody has asked the question in this disease, which is an absence of testing rather than a negative result. Curated composite across many papers and cell systems, none haematopoietic among the rows examined. The kinetochore value is ECO:0000250 from mouse and is recorded as inference, not measurement - the same handling Q87 gave NR1H3's mouse-inferred cytoplasmic pool in tranche 2. None of the attributions is in a KMT2A-rearranged cell.
Evidence that argues against this (1)
- The clean constitutive/induced split this entry draws is cleaner than the biology, and the third state is what breaks it. 'Localizes to the nucleus in absence of DNA damage' implies that an unperturbed cell shows diffuse nucleoplasmic 53BP1 - but Lukas et al. showed that ordinary, unmanipulated cycling cells carry 53BP1 NUCLEAR BODIES in G1, generated by replication stress mild enough to require no treatment at all. So 'absence of DNA damage' is a condition that is rarely met in a proliferating population, and a leukaemic blast under oncogene-driven replication stress is precisely the cell in which it would be met least. The practical consequence for this graph: a 53BP1 focus count in a fusion-positive versus fusion-negative cell may be comparing nuclear-body burden rather than acute damage, and the cord-blood studies that underpin this entry's genesis reasoning cannot distinguish the two. Lukas C et al. 2011
- E_q89_tp53bp1_loc2strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.paper
53BP1 HAS A THIRD, INHERITED-LESION COMPARTMENT. Mild replication stress increases the frequency of chromosomal lesions transmitted to daughter cells; throughout G1 those lesions are sequestered in nuclear compartments marked by 53BP1 and other chromatin-associated genome caretakers. The number of 53BP1 nuclear bodies increases after genetic ablation of BLM, a helicase associated with dissolution of entangled DNA, and is partially suppressed by knocking down SMC2, a condensin subunit required for mechanical stability of mitotic chromosomes. 53BP1 nuclear bodies shield chromosomal fragile sites sequestered in these compartments against erosion.
53BP1 nuclear bodies form around DNA lesions generated by mitotic transmission of chromosomes under replication stress. · Lukas C, Savic V, Bekker-Jensen S, Doil C, Neumann B, Pedersen RS, Grøfte M, Chan KL, Hickson ID, Bartek J, Lukas J · Nat Cell Biol 2011What this evidence cannot show
Human cultured cells; not haematopoietic, no KMT2A fusion. Abstract read, full text not read. The BLM and SMC2 manipulations are genetic perturbations rather than natural variation, so the bodies' dependence on mitotic transmission is inferred from how they respond to those perturbations. 'Shield against erosion' is the authors' interpretation of a protective effect at fragile sites and is the weakest of the three claims in the abstract.
Evidence that argues against this (1)
- A protective reading of 53BP1 nuclear bodies is not the only one available and this graph has a specific reason to be uneasy with it. If 53BP1 bodies mark under-replicated fragile-site DNA carried into G1, then they mark exactly the class of lesion that this project's genesis reasoning implicates in KMT2A translocation - and a compartment that CONCENTRATES broken and entangled ends is, structurally, a place where two ends from different chromosomes could meet. Shielding and juxtaposition are not mutually exclusive, and the same paper cannot distinguish 'protects the fragile site' from 'holds the fragile site next to other fragile sites'. Nobody has asked whether the KMT2A breakpoint cluster region is ever found inside a 53BP1 nuclear body, and the reagents to ask have existed since 2011. UniProt Consortium 2026

Graded WEAK on the substance rather than the sourcing: a focus count is not a localisation, this is normal neonatal cord blood rather than leukaemia, and the abstract was read at title-and-metadata level only. Identifiers were re-fetched from PubMed efetch on 2026-09-21 rather than copied from this entry's existing E5, which carries the same PMID.
Evidence that argues against this (1)
- The temptation with cord-blood focus data is to treat it as a measurement of 53BP1 in the pre-leukaemic cell, and this entry's own existing E2 shows why that fails: fusion-positive cord blood accumulated THE SAME level of endogenous damage as fusion-negative cord blood. So the foci are not reporting a fusion-associated state; they are reporting baseline neonatal genome maintenance, and the comparison came out null. The value of these studies to this graph is the null, not the foci - and a null on damage burden makes it less likely, not more, that a 53BP1 redistribution would be found in the same cells. Anyone proposing to look should expect the same answer unless they look in blasts instead. UniProt Consortium 2026
