TCOF1 / treacle (Q13428) - the Treacher Collins nucleolar phosphoprotein in the MLL-fusion nucleolar block, the block's only link to rDNA damage signalling through NBS1, and the only member whose loss causes a named human developmental syndrome

also called TCOF1 · treacle · Treacle protein · Treacher Collins syndrome protein · TCS1

TCOF1, called treacle, helps switch on the genes that make ribosomal RNA, and it is also the protein that shuts that machinery down when DNA breaks. Losing one working copy in a person causes Treacher Collins syndrome, a craniofacial disorder.

The same thing, for a scientist

TCOF1 (Q13428, 1488 aa) encodes treacle, a large nucleolar phosphoprotein that interacts with UBF, affects rDNA transcription and participates in 2'-O-methylation of pre-rRNA [E3]. Its most consequential independent result for this graph is different: **treacle is the partner through which NBS1 is recruited into nucleoli, and the NBS1-Treacle complex silences rRNA transcription in response to DNA damage** [E2]. That places TCOF1 at the intersection of two things this project already tracks separately - the nucleolar convergence, and the DNA-break machinery beats - and it does so with a mechanism rather than an association. In Skucha 2018 TCOF1 co-purified with five of seven MLL fusions and is present in the index fusion's own column, but at **p = 0.163**, the highest of any block member in that column and close to the column maximum of 0.175, so it is there on rank and not on significance [E1]. Negative control zero. TCOF1 is one of the 128 shRNA-screened interactors. PubMed returns ZERO records pairing TCOF1 or treacle with KMT2A, MLL or t(4;11) [E4].

Go deeper
The Skucha row - the weakest index-column value in the block

Five of seven baits recovered TCOF1: MLL-AF1p, MLL-AF4, MLL-AF9, MLL-ENL and MLL-GAS7. MLL-CBP and MLL-EEN did not. Negative control zero. The index-fusion combined p is 0.163 1.

The MLL-AF4 column's maximum p-value is 0.175. TCOF1 at 0.163 is therefore near the very bottom of the ranked list that was retained, and its presence in that column carries close to no evidential weight on its own. This entry exists because of what TCOF1 is, not because of that number, and it says so rather than dressing the number up.

NBS1, rDNA and damage-induced rRNA silencing - the only mechanistic bridge in this block

Chromosome breakage triggers transient silencing of rRNA synthesis. The mechanism is an in trans signal that causes pan-nuclear silencing of rRNA transcription, associated with transient recruitment of NBS1 into the nucleoli - and TCOF1/treacle is NBS1's interaction partner, with NBS1 translocation into the nucleolus being treacle-dependent 2.

Why that matters here and nowhere else in this block. Every other member of the nucleolar block reaches this graph as a ribosome-biogenesis factor, and ribosome biogenesis is a housekeeping function this project has no specific reason to connect to KMT2A. TCOF1 connects the nucleolus to DNA-damage signalling at rDNA, and KMT2A fusion biology is saturated with DNA-break and repair questions - this repo carries break-machinery and break-repair-machinery beats, and the source paper itself is about SETD2 safeguarding genomic integrity in MLL-fusion leukaemia. So TCOF1 is the one member of the block whose function is a priori relevant to the index disease rather than generically relevant to growth.

That is a reason to write the entry. It is not evidence. Nobody has looked at treacle in a KMT2A-rearranged cell, and the co-purification that brought it here has a p of 0.163.

Sub-nucleolar position, and the honest state of it

Treacle interacts with UBF and acts on rDNA transcription 3, and UBF occupies the fibrillar centre and the fibrillar-centre/DFC border where Pol I transcription happens - so a fibrillar-centre assignment for treacle is the reading the function implies. This beat did not find a primary source stating it in those words and does not assert it. UniProt gives only 'Nucleus, nucleolus', with a single experimental citation 5.

Recorded as: nucleolus, experimentally; UBF-associated and rDNA-transcription-associated, experimentally, which is a functional localisation to the transcribing rDNA rather than a morphological sub-compartment call; and fibrillar centre as unsourced inference, explicitly not asserted. That distinction is the whole point of writing the field rather than filling it.

accession resolutionResolved live 2026-09-21: gene_exact:TCOF1 AND organism_id:9606 AND reviewed:true returns EXACTLY ONE reviewed row - Q13428, entry name TCOF_HUMAN (not TCOF1_HUMAN), gene_primary TCOF1, no synonyms listed, 1488 aa, protein name 'Treacle protein (Treacher Collins syndrome protein)'. Primary gene name equals the symbol queried (rule 62 satisfied). data/symbol-collisions.json checked per rule 88: no row for TCOF1, treacle or Treacher Collins. Note 'treacle' is an ordinary English word and would be an unsafe bare search token in any context other than a gene-paired query.
localizationNucleus, nucleolus (UniProt Q13428, a single ECO:0000269 citation, PubMed 12777385; fetched 2026-09-21).
subnuclear localizationNUCLEOLUS, experimentally, compartment-level only. FUNCTIONALLY localised to transcribing rDNA through its interaction with UBF (PMID 15930015) and to nucleoli as the docking partner that brings NBS1 in after damage (PMID 25064736) - both of which are functional rather than morphological localisations. A FIBRILLAR-CENTRE assignment is what UBF association implies, and this beat found NO primary source stating it and DOES NOT ASSERT IT. Recorded as a bounded absence on the sub-compartment question.
localization shown for fusionNO - nobody has imaged treacle in any KMT2A-rearranged cell, and nobody has tested damage-induced rDNA silencing in one either.
shown for fusionMLL-AF1p, MLL-AF4, MLL-AF9, MLL-ENL and MLL-GAS7 by co-purification in Jurkat - but the MLL-AF4 value is p = 0.163 against a column maximum of 0.175 and is NOT a usable index-fusion measurement. shRNA-screened against MLL-AF9 in MOLM-13, score unpublished. NO independent experiment ties TCOF1 to any KMT2A fusion.
selectivityUNKNOWN. Not among the paper's named non-selectivity controls (RFC1, SF3A3, CCT3), but only 40 of 128 entered that re-screen and they are not named, so that carries no information. Independently: TCOF1 haploinsufficiency causes a severe congenital craniofacial syndrome, which is the clearest contraindication in this block. Not nominated as a target.
functional screenFUNCTIONAL SCREEN. Supplementary Data 2 (MOESM5) is the shRNA library for the negative-selection screen: 768 data rows, 128 unique gene symbols, EXACTLY six shRNAs each -- counted with openpyxl by this beat on 2026-09-21, and this protein's symbol IS in it with six shRNAs. So it was functionally tested against an MLL fusion (MLL-AF9 in MOLM-13), which is more than a co-purification. But per-gene scores are published only as the heatmaps in Fig. 2c/2d with no table anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable: measured-not-reported.
absence classmeasured-not-reported
absence class noteThe MLL-AF9 MOLM-13 shRNA score for TCOF1 exists (one of the 128, six shRNAs) and is published only as a heatmap: measured-not-reported. Damage-induced rDNA silencing in a KMT2A-rearranged cell, and any imaging of treacle in one, are never-measured. PRIDE checked: PXD009338 is the only relevant deposition.
graph contextTCOF1 appeared in 3 node files before this entry, all as a list member in nucleolar-block enumerations, and had no entry of its own. It is the block's only connection to this repo's break-machinery and break-repair-machinery beats, and that connection is a hypothesis-generator, not evidence. Siblings: gene-tbl3, gene-nolc1 (read before writing, neither edited), and the rest of this beat's folder.

How this could bite us back
  • TCOF1 haploinsufficiency causes Treacher Collins syndrome. Partial inhibition in a developing infant is proposing a pharmacological phenocopy of a congenital craniofacial disorder, and the Tcof1+/- mouse strains used in the methylation work exhibit a lethal phenotype.
  • Treacle's damage-response function is a genome-protection function. Inhibiting it in a cell that is already genomically unstable, in a child who will receive genotoxic chemotherapy, is the wrong direction on second-malignancy risk.
  • The index-fusion evidence is p = 0.163 against a column maximum of 0.175. If this protein is ever quoted as a fusion interactor, that number has to travel with it.
Still open
  1. The NBS1-Treacle axis silences rRNA transcription after DNA damage, and MLL-fusion leukaemia is a disease of genomic instability whose founding source here is a paper about SETD2 and genome integrity. Does damage-induced rDNA silencing behave normally in a KMT2A-rearranged blast? Nobody has asked, and the assay is standard.
  2. TCOF1 is the only member of this block whose function is a priori relevant to KMT2A biology rather than generically relevant to growth - and it has the WORST index-column p-value of the block. Is that a coincidence, or is it the signature of a block whose ranking is driven by abundance rather than by relevance?
  3. Does treacle occupy the fibrillar centre in human cells? It associates with UBF, which does, but this beat found no source that states it, so the graph currently cannot place the block's rDNA-transcription member in a sub-compartment.

TCOF1 co-purified with five of the seven Strep-HA-tagged MLL fusions in isogenic human Jurkat T-ALL cells, including the index fusion MLL-AF4 (= KMT2A::AFF1), but at a combined p-value of 0.163 - the highest of any nucleolar-block member in that column, against a column maximum of 0.175 - so it is listed on rank and not on significance; the negative control is zero spectra.

    What this evidence cannot show

TCOF1 IS in the MLL-AF4 column, at combined p = 0.163, recovered by 5 of the seven baits (MLL-AF1p, MLL-AF4, MLL-AF9, MLL-ENL, MLL-GAS7). Negative control: ZERO spectra. AND THIS ROW IS ABOVE p = 0.05 IN THE INDEX COLUMN. It is listed only because the paper's inclusion rule is a rank cutoff - the top 300 preys per bait - and 63.9% of the MLL-AF4 column exceeds 0.05, with a maximum of 0.175. So membership of that column is a statement about rank, and for this protein the index-fusion p-value does not support an association on its own. Say so in the claim, not only here. SPECIFIC TO THIS PROTEIN: 0.163 against a column maximum of 0.175 means TCOF1 sits near the very bottom of the retained ranking for the index bait. This entry is justified by what TCOF1 does, not by this measurement, and the measurement must not be quoted as support. FUNCTIONAL SCREEN. THE BLOCK, re-measured by this beat on 2026-09-21 by re-running analyses/mll-fusion-interactome-complexes/run.py. A 26-subunit nucleolar / ribosome-biogenesis set returns 15 of 26 present in the 960-protein network against 1.25 expected by chance, hypergeometric p = 6.99e-14, q(BH) = 8.39e-13 across the twelve complexes tested -- the TOP-RANKED complex in the whole interactome, ahead of the CCT/TRiC negative control (q = 1.4e-09) and the SEC positive control (q = 1.5e-09). The fifteen are FBL, FTSJ3, GNL2, LYAR, NOLC1, NOP2, NOP58, PA2G4, RRP12, RRP9, TBL3, TCOF1, UTP14A, UTP18, WDR18. BUT THE BACKGROUND IS THE ~20,000-PROTEIN PROTEOME, not the ~4,600 proteins the study actually recovered before filtering, so every q here is an UPPER BOUND on significance and it is loosest for a complex of abundant nuclear proteins -- which this one is, more than any other row in that table. AND THE POOLED NUMBER IS NOT THE PER-BAIT NUMBER. Subunits of the block recovered per bait, out of 26: MLL-AF1p 8, MLL-AF4 7, MLL-AF9 12, MLL-CBP 10, MLL-EEN 12, MLL-ENL 11, MLL-GAS7 7. The index fusion is TIED LAST. In its column there are seven members and only four at p<0.05 -- GNL2, NOP2, PA2G4 and TBL3; LYAR (0.141), NOLC1 (0.134) and TCOF1 (0.163) are above it. So the strongest complex-level signal in this entire interactome is weakest in the fusion this project studies. SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). In the MLL-AF4 column 186 of 291 listed p-values (63.9%) exceed 0.05; the pooled rate over all baits is 26.6%, and the pooled rate must NOT be quoted for a per-bait claim. BAIT DEPTH: MLL-AF4 is the shallowest of the seven baits by spectral counts, so a low or absent MLL-AF4 count is a property of the bait (transgene expression, purification depth, normalisation) and must not be read as a weaker association. ABUNDANCE IS THE LEADING ALTERNATIVE EXPLANATION. The nucleolus is the densest compartment in the nucleus, every bait here is a tagged nuclear protein, and the complex-level analysis in this repo exists to make exactly that point: its strongest per-bait signature in the index fusion's own column is CCT/TRiC, a canonical AP-MS contaminant, at 8 of 9 subunits with 6 at p<0.05 -- BETTER represented in MLL-AF4's column than the nucleolar block is. Complex-wide enrichment is not by itself evidence of specific binding. THE ARGUMENT ON THE OTHER SIDE: all thirteen members of the nucleolar block, this protein included, have a negative control of ZERO spectra. A non-specific sticky abundant protein would be expected to appear in the control purification too, and none of them does. That is the strongest single fact about this block and it is not explained by abundance alone. SELECTIVITY: the paper's own named NON-selectivity controls are RFC1, SF3A3 and CCT3 -- knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 -- against MEN1 as the selective positive. This protein is not among them. That is NOT evidence of selectivity: only 40 of the 128 entered the MLL-r versus MLL-wild-type re-screen and the paper does not say which 40, so absence from the control list is equally consistent with never having reached the second screen. Recorded as UNKNOWN. This entry does not nominate a target. Per-bait membership re-derived by this beat on 2026-09-21 by re-running analyses/skucha-mll-fusion-interactome/run.py (both controls PASS: 128 shared by >=5 baits, 42 by all seven, MEN1 present with all seven) and analyses/mll-fusion-interactome-complexes/run.py. n_fusions and the MLL-AF4 p-value were supplied pre-verified by the coordinator from the cached MOESM4 xlsx and were independently reproduced by this beat's re-run of the complex analysis.

Evidence that argues against this (2)
    • IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as frequently observed contaminants, which concedes that a rank cutoff lets contaminants through. ProteomeXchange/PRIDE 2018
    • The same paper that motivates the nucleolar reading supplies its null hypothesis: MLL-AF4 is reported predominantly nucleolar, so every abundant nucleolar protein becomes a high-probability co-purification partner on compartment grounds alone. And the prediction that reading makes fails -- if nucleolar residency of the bait drove recovery, the index fusion should pull MORE of the block than the other six baits, and it pulls the FEWEST (7 of 26, tied last with MLL-GAS7). The report is also an ectopic-overexpression system, which this project treats as weak evidence about an endogenous protein. Siemund AL et al. 2022

Evidence that argues against this (1)
    • The relevance argument cuts the other way too. Damage-induced rDNA silencing is a general genome-integrity response present in every cell type, so its presence in a leukaemia is expected rather than informative. And this graph has a documented failure mode of treating a mechanism that COULD connect to the index disease as though it did: the entry that flagged it is the standing nucleolar-convergence absence, which is classified measured-not-analysed precisely because the connection has never been tested on data that exist. TCOF1 encodes the nucleolar phosphoprotein treacle, which interacts with upstream binding factor (UBF) and affects transcription of the ribosomal DNA gene, and treacle also participates in 2'-O-methylation of pre-rRNA - antisense knockdown in Xenopus oocytes reduced pre-rRNA 2'-O-methylation, and Tcof1 heterozygous mouse embryos showed significantly reduced 2'-O-methylation at nucleotide C463 of 18S rRNA.

XENOPUS OOCYTES and MOUSE embryos, 2005 Human Molecular Genetics. Not human cells, not leukaemia, not a fusion. Read from the abstract only. The UBF interaction and the rDNA-transcription role are stated in this paper's own background as established prior knowledge rather than as its result, so for those two facts this citation is a secondary pointer and the primary source was not traced by this beat - flagged rather than hidden. Its own result is the 2'-O-methylation finding, and the Tcof1+/- mouse strains used exhibit a lethal phenotype, so the methylation deficit is measured in a severely affected background.

Evidence that argues against this (1)
    • Treacle's best-known consequence in humans is Treacher Collins syndrome, a craniofacial disorder from haploinsufficiency - a neural-crest phenotype with no reported haematopoietic component. What this evidence cannot show

A counted negative with a date, the exact query, the querytranslation and the tool. Bounded by TITLES AND ABSTRACTS ONLY - supporting figures not searched (rule 80), which matters more than usual here because a damage-induced rDNA-silencing panel is exactly the kind of supporting figure a paper is not titled after. Bounded also by the name list: TCOF1, treacle, Treacher Collins. 'Treacle' is an ordinary English word and was included deliberately for recall; the intersection is empty so no title-screening was needed. The bare operand returns 249, so the instrument works for this symbol.

Recorded here chiefly as a BOUNDED ABSENCE on the sub-nucleolar question: for a protein that works with UBF at rDNA, a fibrillar-centre assignment is what the function implies, and neither UniProt nor the literature this beat read states it. This beat therefore does NOT assert it.

Evidence that argues against this (1)
    • The single-citation localisation is thinner than it looks for a protein this large and this well studied, and TCOF1's 1488 residues with extensive phospho-regulated repeats make it a protein whose distribution could plausibly differ between conditions. A one-line database localisation should not be the basis of a sub-nuclear claim in either direction. Larsen DH et al. 2014
