RAD21 - the cohesin subunit with the most break-prone sites in KMT2A-rearranged patients, and the degron experiment this graph keeps asking for

also called RAD21 · SCC1 · HR21 · NXP1 · hHR21 · double-strand-break repair protein rad21 homolog

RAD21 is the ring-closing subunit of cohesin, the clamp that holds chromosome loops together. Of the four features that mark preferentially breakable DNA in KMT2A-rearranged patients, RAD21's binding sites are the largest set - and cohesin binding is what has to be there before topoisomerase can be trapped at all.

The same thing, for a scientist

RAD21 (O60216, 631 aa; also SCC1) is the kleisin subunit that closes the cohesin ring. It is in this beat for three separable reasons. **First, patient break mapping:** 517 RAD21 binding sites were preferentially break-prone in KMT2A-rearranged AML patients' normal cells compared with non-fusion AML patients - the largest of the four feature sets, against 404 CTCF, 304 TOP2-sensitive and 256 SMC3 [E2]. **Second, mechanism:** TOP2 chromatin localisation and etoposide trapping require **pre-existing cohesin binding**, and cohesin binding plus transcriptional activity alone predict the kinetics of TOP2-induced DSBs [E3] - which makes cohesin causally upstream of the lesion rather than merely co-located with it. **Third, and against the obvious therapeutic reading:** cohesin loss and MLL-AF9 are **not** synthetic lethal in murine HSPCs - complete Stag2 loss or Smc3 haploinsufficiency were well tolerated in MLL-AF9-expressing cells, with minimal effect on in-vitro self-renewal, and the authors propose that cohesin and MLL fusions drive abnormal self-renewal through a **common** HOXA-upregulation mechanism, which would explain why cohesin mutations are rare in MLL-rearranged AML [E4]. That third result is the one this beat would not have found from a subunit-symbol search: it is reachable from `cohesin` and not from `RAD21`. It is Rule 64 paying for itself.

Go deeper
The experiment this graph has now asked for three times

hyp-kmt2a-aff1-shared-loop-anchor-hub lists as a prediction: 'Acute cohesin (RAD21) depletion reduces etoposide-induced KMT2A rearrangement frequency and shifts its position within the BCR', and as a falsifier: 'Acute RAD21 degron leaves both the frequency and the within-BCR position of etoposide-induced KMT2A rearrangement unchanged.' mechanism-loop-anchor-dsb-hotspots asks the same question in its open questions. This entry adds the reason the experiment is now better motivated than when those were written: cohesin binding is a stated precondition for TOP2 trapping 3, and RAD21 sites are the largest break-prone feature set in actual patients 2.

It also adds the feasibility answer the hypothesis flagged as its crux. Cohesin subunit silencing in mice did not impair cell viability and instead increased haematopoietic progenitor replating capacity 5; complete Stag2 loss and Smc3 haploinsufficiency were well tolerated in MLL-AF9-expressing HSPCs 4. So the objection that a cohesin degron would be too toxic to read out a rearrangement frequency is weaker than the hypothesis assumed - the published cohesin-loss haematopoietic phenotype is expansion, not death.

Cohesin mutation in myeloid malignancy is subunit-specific, and RAD21's half is the de novo half

Across 790 cohesin-mutant patients from two centres, STAG2 mutations are acquired at the MDS stage and associate with secondary AML, adverse prognosis and co-occurring secondary-AML-type mutations, while mutations in RAD21, SMC1A and SMC3 share features with de novo AML, better prognosis, and co-occurrence with de novo AML-type lesions 6.

This matters for a beat about therapy-related disease: the cohesin subunit whose mutations track with secondary AML is STAG2, and STAG2 is the subunit with no entry proposed here and no KMT2A-specific data. Anyone extending this beat should start there rather than with another SMC.

subnuclear localizationTHREE EXPERIMENTALLY CODED SUBNUCLEAR ADDRESSES, AND MY DISPATCH BRIEF'S PREMISE THAT SUBNUCLEAR LOCALISATION IS THE WRONG QUESTION FOR COHESIN IS WRONG FOR RAD21 - the literature answers it. (1) NUCLEAR MATRIX, and the evidence is the founding paper for one of RAD21's own UniProt synonyms: Sadano et al. 2000 characterised 'NXP-1' - nuclear matrix protein 1 - as a Rad21/Scc1/Mcd1-related component OF THE NUCLEAR MATRIX, and NXP1 is still listed as a RAD21 gene synonym today [E_q77_loc2]. (2) CHROMOSOME and specifically METAPHASE CENTROMERE, with hRad21 scattered along chromosome arms before prophase, dissociating from arms during prophase and prometaphase, and persisting at centromeres until anaphase [E_q77_loc3]. (3) SPINDLE POLE - a CYTOSKELETAL, non-nuclear address, from a study of cohesin in mitotic spindle aster assembly [E_q77_loc4]. The nuclear-matrix address is the one this graph should care about, because it holds localization-nuclear-matrix-mitotic-scaffold-kmt2a as an open KMT2A compartment and the two have never been put in the same sentence.
shown for fusionNO for the PROTEIN's compartment - nobody has imaged or fractionated RAD21 in a KMT2A-rearranged cell, an MLL-AF9 mouse or any other fusion system. What exists in KMT2A-rearranged patients is genomic: 517 RAD21 binding sites preferentially break-prone in remission material from three KMT2A-rearranged AML patients, and cohesin binding is a stated precondition for TOP2 chromatin localisation and etoposide trapping. Occupancy is not compartment and this field answers the compartment question.

RAD21 IS THE SAME STRUCTURE WITH THE OPPOSITE OUTCOME: its cleavage-product comment is fully coded on two references, so a filter keeps it. That makes RAD21 the positive control for the KMT2A complaint - the format supports coded fragment-scoped localisation, and KMT2A's record simply does not use it. The biology is also parallel: a site-specific protease cuts a chromatin protein in two and the C-terminal piece acquires a different distribution from the parent. For KMT2A that protease is taspase1 and the consequence is the fusion's architecture; for RAD21 it is caspase and the consequence is apoptosis.",

How this could bite us back
  • Cohesin loss is itself leukaemogenic: inducible silencing in mice increased progenitor replating and produced a myeloproliferative-neoplasm-like disease with age. Nothing in this entry proposes cohesin depletion as therapy, and the tolerability findings are cited to argue that a research degron is feasible, not that an intervention is safe.
  • The break-prone RAD21 site count is the largest of four collinear feature sets in a six-patient study. Ranking a set by size when the sets overlap by construction is not evidence that RAD21 matters most, and it should not be read that way.
  • If cohesin mutation and KMT2A fusion act through a common HOXA mechanism, as the non-synthetic-lethality preprint argues, then cohesin-directed ideas in this disease are redundant with the menin axis rather than complementary to it.
Still open
  1. Does an acute RAD21 degron change the frequency or the within-BCR position of etoposide-induced KMT2A rearrangement? The prediction is written into this graph's loop-anchor hypothesis as both a prediction and a falsifier, the cohesin-dependence of TOP2 trapping now motivates it, and the tolerability objection is weaker than assumed.
  2. Is RAD21 occupancy at the KMT2A BCR different in fetal versus adult progenitors? Cohesin binding predicts TOP2 trapping kinetics; if fetal occupancy is higher, that is a candidate explanation for the infant age peak that nobody has looked for.
  3. The cohesin/MLL-fusion non-synthetic-lethality preprint proposes a shared HOXA mechanism. If both lesions act through HOXA upregulation, does a menin inhibitor work in cohesin-mutant non-KMT2A AML? That is a testable and clinically consequential prediction of the same argument.
  4. STAG2 is the cohesin subunit whose mutations track with SECONDARY AML, and this beat wrote no entry for it. Is STAG2 status associated with therapy-related KMT2A-rearranged disease specifically?

    RAD21 is UniProt O60216, double-strand-break repair protein rad21 homolog, 631 residues, primary gene name RAD21 with synonyms HR21, KIAA0078, NXP1 and SCC1.

    What this evidence cannot show

A naming fact. gene_exact:RAD21 AND organism_id:9606 AND reviewed:true returned exactly one row with gene_primary RAD21. The protein name contains 'double-strand-break repair protein', which is a historical name from the fission-yeast rad21 mutant and reliably misleads readers into treating RAD21 as a repair factor rather than as the cohesin kleisin; both descriptions are defensible and the cohesin role is the one that matters here.

Evidence that argues against this (1)

    What this evidence cannot show

n=3 per arm, adult, treated patients in remission, comparator is other AML rather than healthy donors. The RAD21 site set is taken from reference ChIP data intersected with the break map, not from ChIP in these patients, so 'RAD21 sites' means sites annotated as RAD21-bound elsewhere. Evidence that argues against this (1)
    • The four feature sets are not independent: CTCF, RAD21 and SMC3 co-occupy loop anchors and TOP2 is recruited there, so ranking the sets by size measures the size and stringency of the underlying reference peak sets as much as it measures biology. Evidence that argues against this (1)
    • Cohesin dependence of TOP2 trapping is a genome-wide statement and has never been tested at the KMT2A BCR specifically. The locus-level break map at the MLL BCR placed etoposide-induced breaks at a Pol II binding site and gene-internal promoter and explicitly not at a TOP2 consensus, so the architecture-first account and the transcription-first account remain unreconciled at this locus. Complete loss of Stag2 or haploinsufficiency of Smc3 were well tolerated in MLL-AF9-expressing murine haematopoietic stem and progenitor cells, with minimal effect on in-vitro self-renewal; the authors conclude cohesin loss and MLL-AF9 are not synthetic lethal and propose that the rarity of cohesin mutations in MLL-rearranged AML reflects a common mechanism of action - both drive abnormal self-renewal through HOXA gene upregulation - rather than a lethal interaction.

    What this evidence cannot show

Mouse shRNA knockdown, partial loss rather than deletion, and the malignant phenotype appears only in aged animals. Knockdown level is the key uncontrolled variable for any inference about tolerability of an acute degron.

    • Tolerability of chronic partial knockdown says little about an ACUTE degron, and the same result is the toxicity flag against any therapeutic use: cohesin loss is itself leukaemogenic, producing an MPN-like disease. Using cohesin depletion as a research tool at the KMT2A locus is reasonable; proposing it as an intervention is not. Jann JC et al. 2024

In 790 cohesin-mutant myeloid-malignancy patients from two centres, STAG2 mutations are acquired at the MDS stage and are associated with secondary AML, adverse prognosis and co-occurrence of secondary-AML-type mutations, while mutations in RAD21, SMC1A and SMC3 share features with de novo AML, better prognosis and co-occurrence with de novo AML-type lesions.

Subunit-specific analysis of cohesin-mutant myeloid malignancies reveals distinct ontogeny and outcomes. · Jann JC, Hergott CB, Winkler M, Liu Y, Braun B, Charles A, et al. · Leukemia 2024
    What this evidence cannot show

Retrospective two-centre cohort, 390 with outcome data, adult myeloid malignancy. KMT2A rearrangement status is not the stratifying variable and the paper makes no KMT2A-specific claim; it is cited here for the subunit-specific structure, which is what makes the one-entry-per-subunit approach in this beat defensible rather than pedantic.

Evidence that argues against this (1)
    • Subunit-specific clinical associations in an adult retrospective cohort may reflect co-mutation patterns and disease ontogeny rather than distinct subunit biology, and the authors' own framing is 'suggestive of distinct ontogenies'. It does not establish that the subunits do different things mechanically. Mullenders J et al. 2015

UniProt O60216 (fetched 2026-09-21) carries TWO molecule-scoped subcellular blocks, and BOTH are fully experimentally coded: the full-length protein at Nucleus, Nucleus matrix, Chromosome, Chromosome centromere and Cytoplasm/cytoskeleton/spindle pole, all ECO:0000269; and the '64-kDa C-terminal product' at Cytoplasm cytosol and Nucleus, both ECO:0000269 on two references each. There is no ECO:0000250 or ECO:0000305 line anywhere in the record.

    What this evidence cannot show

A measurement of the database, read from the comment array with molecule scoping and evidence codes attached on 2026-09-21 - the flattened cc_subcellular_location field loses both the scoping and the codes, which is how the fragment block would be missed. RAD21 is the best-formed localisation record in this tranche of sixteen and is recorded as such so that the five records with no experimental code at all can be read against a positive control rather than against an assumption.

Evidence that argues against this (1)
    • Well-formed is not the same as relevant. Every reference behind these compartments is a human cultured non-haematopoietic cell study from 2000-2002, and none is in a leukaemic cell, a haematopoietic progenitor or a fusion-bearing system. The record's quality says the cohesin cell-biology field was rigorous twenty-five years ago; it says nothing about where RAD21 is in a blast. Kumar P et al. 2023

RAD21's NUCLEAR MATRIX annotation traces to the founding paper behind one of its own current gene synonyms: Sadano et al. 2000 characterised NXP-1 - nuclear matrix protein 1 - as a human protein related to Rad21/Scc1/Mcd1 and as A COMPONENT OF THE NUCLEAR MATRIX, and NXP1 is still listed among RAD21's UniProt gene synonyms today.

Rule 91 check performed and PASSED: the paper's title is the annotated fact. Human cultured cells; a 2000 short communication in BBRC, and nuclear-matrix preparations are operationally defined by an extraction protocol rather than by a structure that everyone agrees exists - a caveat this graph already carries in localization-nuclear-matrix-mitotic-scaffold-kmt2a. No haematopoietic material. Retrieval note: this literature is indexed under NXP-1 and is unreachable from a RAD21-only query, which is the retired-symbol failure mode the SEPT9 rule was written for, operating on a synonym rather than a retired symbol.

Evidence that argues against this (1)
    • The nuclear matrix is a contested operational compartment: what survives high-salt and nuclease extraction is partly determined by the protocol, and proteins with strong chromatin or scaffold affinity will appear 'matrix-associated' without occupying a distinct structure. This graph's own KMT2A nuclear-matrix entry carries the same objection. The reason to record RAD21's matrix association anyway is that it is the only compartment claim shared between a cohesin subunit and KMT2A in this graph, and it is therefore the place a comparison would start. RAD21 is phosphorylated in M phase and associated with METAPHASE CENTROMERES, and its chromosomal distribution is stage-resolved: scattered along chromosome arms before prophase, dissociating from condensing arms during prophase and prometaphase, persisting at centromeric regions, and removed from chromosomes only at anaphase by separase cleavage.

    What this evidence cannot show

Rule 91 PASSED - the paper's title carries the annotated fact. Human cultured cells, chromosome spreads. The prophase-pathway detail in UniProt's note draws additionally on PLK1 and separase references not cited in this item. Nothing haematopoietic and nothing fusion-bearing.

Evidence that argues against this (1)
    • A metaphase-centromere address is a MITOTIC compartment, and the biology this entry cares about - TOP2 trapping at cohesin-bound loop anchors, break-prone RAD21 sites in patient material - is INTERPHASE biology. Reading the centromeric enrichment as RAD21's address would be a stage error. The interphase statement the record supports is the arm-scattered one, which is a genomic-distribution claim rather than a subnuclear-body claim. Gregson HC et al. 2001

RAD21 has a NON-NUCLEAR pool: cohesin localises to SPINDLE POLES and has a potential role in mitotic spindle aster assembly, and UniProt annotates 'Cytoplasm, cytoskeleton, spindle pole' at ECO:0000269 on that basis.

Human cultured cells; a 2001 result that has had limited independent follow-up. Recorded because it is the reason this entry does not answer the subnuclear question with a single compartment: part of RAD21's coded localisation record is outside the nucleus altogether. Brief rule 74's principle applies - spindle-pole immunolocalisation of an abundant chromatin protein is antibody- and fixation-sensitive, and the clone is not recorded in the annotation.

Evidence that argues against this (1)
    • A spindle-pole signal for a protein that coats chromosome arms is the classic case where the compartment call depends on the extraction and the antibody. The functional arm of the paper - an effect on aster assembly - is what keeps this at moderate rather than weak, and it is a single study. UniProt Consortium 2026

A CLEAVAGE FRAGMENT OF RAD21 HAS ITS OWN CODED LOCALISATION. Caspase proteolysis of RAD21 generates a 64-kDa C-terminal product that promotes apoptosis, and UniProt annotates that product separately as Cytoplasm/cytosol AND Nucleus, each at ECO:0000269 on two references, the second of which links sister-chromatid cohesion and apoptosis through Rad21.

Caspase proteolysis of the cohesin component RAD21 promotes apoptosis. · Chen F, Kamradt M, Mulcahy M, Byun Y, Xu H, McKay MJ, Cryns VL · J Biol Chem 2002
    What this evidence cannot show

Human cultured cells under apoptotic stimuli; no haematopoietic or fusion-bearing system. The fragment's distribution is reported in the context of apoptosis induction, so it is a condition-scoped statement and not a steady-state compartment. Recorded because it is the structural parallel to KMT2A's taspase1 fragments and, unlike those, it is properly coded - which is the point brief rule 91 needs a positive control for.

Evidence that argues against this (1)
    • Two references support the fragment block and they are contemporaneous papers from different groups reaching a similar conclusion, which is genuine independence - but both study apoptosis in cultured cells with strong exogenous stimuli, and the fragment's abundance in an unperturbed cell is not reported. A localisation that exists only during apoptosis is a statement about a dying cell. Pati D et al. 2002

In MICE, conditional Rad21 HAPLOINSUFFICIENCY produces a LYMPHOID-SELECTIVE haematopoietic phenotype: Rad21-haploinsufficient cells show decreased haematopoietic reconstitution in competitive bone-marrow transplantation, with the reduction in peripheral blood chimerism seen SPECIFICALLY IN THE LYMPHOID COMPARTMENT while the myeloid compartment is unaffected, alongside altered HSPC and myeloid-progenitor compartments and significant accumulation of granulocyte-macrophage progenitors in the bone marrow.

    What this evidence cannot show

Murine conditional knockout in normal haematopoiesis - no leukaemia and no fusion. Haploinsufficiency rather than complete loss, which is the right model for a heterozygous somatic mutation and not for a degron. Competitive transplantation measures reconstitution under stress rather than steady-state output. Brief rule 73: murine normal haematopoiesis, not human infant KMT2A::AFF1.

Evidence that argues against this (1)
    • The complex-level study points the other way on severity and the two must be read together: inducible shRNA silencing of cohesin members in mice did NOT impair cell viability and INCREASED progenitor replating capacity, giving a myeloproliferative phenotype in aged animals. Reduced lymphoid reconstitution and increased myeloid replating are not contradictory - they are the same lineage skew read two ways - but a reader taking either alone would get the wrong impression of what cohesin dose does. Neither study involves a KMT2A fusion, and this entry's [E4] reports that cohesin loss and MLL-AF9 are not synthetic lethal. Mullenders J et al. 2015
