NOP2 / NSUN1 / p120 (P46087) - the 28S rRNA m5C4447 methyltransferase in the MLL-fusion nucleolar block, present in the index fusion's column at p = 0.0223, and the gene whose PubMed token is two-thirds contaminated by its NSUN paralogues
also called NOP2 · NSUN1 · NOL1 · p120 · nucleolar protein 1 · proliferating-cell nucleolar antigen p120 · 28S rRNA (cytosine(4447)-C(5))-methyltransferase
NOP2 is the enzyme that puts a specific chemical tag on the large ribosomal RNA, and it has been used for decades as a marker of how fast cells are dividing. It co-purifies with five of seven MLL fusions including the one this project studies.
The same thing, for a scientist
NOP2 (P46087, 812 aa), also NSUN1, NOL1 and the classical proliferation antigen p120, deposits m5C at position 4447 of the 28S rRNA and - importantly for this block - also works NON-catalytically by forming complexes with box C/D snoRNPs [E2]. In Skucha 2018 it co-purified with five of the seven MLL fusions and is present in the index fusion's own column at combined p = 0.0223, one of only four nucleolar-block members below 0.05 there, with a zero negative control [E1]. UniProt places it predominantly in the nucleolus and to a smaller extent in the wider nucleus [E3]. It is one of the 128 conserved interactors that were shRNA-screened in MLL-AF9 MOLM-13, so a functional measurement against an MLL fusion exists but was published only as a heatmap. **A retrieval warning belongs in the summary, not the footnotes: the symbol NOP2 is a contaminated PubMed token.** 191 of 284 records returning `NOP2[tiab]` (67.3%) also name an NSUN paralogue or the family string, because HGNC names the whole NSUN family after NOP2 - NSUN2 is 'NOP2/Sun RNA methyltransferase family member 2'. The single record my bounded KMT2A query returned for NOP2 is an **NSUN2** paper in MLL-AF9 AML and has nothing to do with this protein [E4].
The Skucha row
Five of seven baits recovered NOP2: MLL-AF1p, MLL-AF4, MLL-AF9, MLL-EEN and MLL-ENL. MLL-CBP and MLL-GAS7 did not. The index fusion's combined p is 0.0223, negative control zero 1.
That makes NOP2 the second-best index-column measurement in this block, behind PA2G4 (0.014) and ahead of TBL3 (0.0369) and GNL2 (0.0492). Seven of the thirteen block proteins appear in the MLL-AF4 column at all; four are below 0.05, and NOP2 is one of them.
What NOP2 does - and the non-catalytic half is the part that matters here
A miCLIP-seq study of human NOP2/NSUN1 identified its substrate as m5C at position 4447 of the 28S rRNA, and additionally found that NOP2/NSUN1 regulates ribosome biogenesis through non-catalytic complex formation with box C/D snoRNPs 2.
That second finding is why NOP2 is the right protein to read this block through. Box C/D snoRNP cores are FBL (fibrillarin) and NOP58 - and both FBL and NOP58 are in this same 960-protein MLL-fusion network, recovered by MLL-CBP and MLL-AF1p respectively. So the nucleolar block is not a bag of unrelated abundant proteins: at least one documented physical sub-network runs through it. That is an argument for coherence and not an argument for fusion-specific binding, because a coherent complex is exactly what co-purifies as a unit when any one member is captured, specifically or not.
The symbol trap, measured
HGNC names the entire NSUN family after this gene. NSUN2 is formally NOP2/Sun RNA methyltransferase family member 2, so every NSUN2 paper that spells out its gene name matches a NOP2 search. Measured live on 2026-09-21:
| query | records |
|---|---|
NOP2[tiab] | 284 |
NOP2[tiab] also naming an NSUN paralogue or the family string | 191 (67.3%) |
the literal phrase "NOP2/Sun"[tiab] | 170 (59.9%) |
NSUN1[tiab] (the unambiguous alias) | 20 |
NOL1[tiab] | 49 |
This bit immediately. My bounded KMT2A query for NOP2 returned exactly one record, PMID 41816830 - and it is about NSUN2, not NOP2, in an MLL-AF9 murine AML model. A reader who took that count at face value would conclude NOP2 has an MLL-AF9 leukaemia result. It does not. The true count for this protein is zero 4.
This is a new row for data/symbol-collisions.json, which this beat checked first per rule 88 and found empty for NOP2, NSUN1 and NOL1. This beat does not own that file and has not edited it; it is reported for the coordinator to add.

| accession resolution | Resolved live 2026-09-21: gene_exact:NOP2 AND organism_id:9606 AND reviewed:true returns EXACTLY ONE reviewed row - P46087, NOP2_HUMAN, gene_primary NOP2, synonyms NOL1 and NSUN1, 812 aa. Primary gene name equals the symbol queried (rule 62 satisfied). The dispatch brief warned that NOP2 is also known as NSUN1 and p120 - confirmed, both are in the protein name string ('Nucleolar protein 1', 'Proliferating-cell nucleolar antigen p120'), and the gene_exact query did NOT return a paralogue first. data/symbol-collisions.json checked per rule 88 BEFORE the first query: no row for NOP2, NSUN1 or NOL1. A row is now warranted and is reported to the coordinator rather than written, because this beat does not own that file. |
| localization | Nucleus, nucleolus predominantly, with a smaller general nuclear pool (UniProt P46087, ECO:0000269 citing PubMed 12429849, 26196125, 36161484, 8089149; fetched 2026-09-21). |
| subnuclear localization | NUCLEOLUS, compartment-level only, with an explicit smaller non-nucleolar nuclear pool. NO fibrillar-centre / DFC / GC assignment in UniProt or in the literature this beat read - recorded as a BOUNDED ABSENCE. This is a real gap: NOP2's substrate is 28S rRNA at position 4447, and 28S processing is a DFC/GC activity, so a specific sub-nucleolar assignment ought to exist and does not. |
| localization shown for fusion | NO - nobody has imaged NOP2 in any KMT2A-rearranged cell. |
| shown for fusion | MLL-AF4 (= KMT2A::AFF1) by co-purification in Jurkat at p = 0.0223, plus MLL-AF1p, MLL-AF9, MLL-EEN and MLL-ENL. shRNA-screened against MLL-AF9 in MOLM-13, score unpublished. NO independent experiment ties NOP2 to any KMT2A fusion - and the one record that looks like it does is about the paralogue NSUN2. |
| selectivity | UNKNOWN. Not among the paper's named non-selectivity controls (RFC1, SF3A3, CCT3), but only 40 of 128 entered that re-screen and they are not named, so that carries no information. p120/NOP2 has been used for four decades as a general proliferation marker, which is the profile of a protein whose abundance tracks growth rate in every lineage - the opposite of a selectivity signal. Not nominated as a target. |
| functional screen | FUNCTIONAL SCREEN. Supplementary Data 2 (MOESM5) is the shRNA library for the negative-selection screen: 768 data rows, 128 unique gene symbols, EXACTLY six shRNAs each -- counted with openpyxl by this beat on 2026-09-21, and this protein's symbol IS in it with six shRNAs. So it was functionally tested against an MLL fusion (MLL-AF9 in MOLM-13), which is more than a co-purification. But per-gene scores are published only as the heatmaps in Fig. 2c/2d with no table anywhere in the paper or its five supplementary files, so the outcome for this protein is not recoverable: measured-not-reported. |
| absence class | measured-not-reported |
| absence class note | The MLL-AF9 MOLM-13 shRNA score for NOP2 exists (one of the 128, six shRNAs) and is published only as a heatmap: measured-not-reported, closable from the authors' source data. A NOP2 experiment in a KMT2A::AFF1 B-lineage cell is separately never-measured. PRIDE checked: PXD009338 is the only relevant deposition. |
| graph context | NOP2 appeared in 3 node files before this entry, all as a list member in nucleolar-block enumerations, and had no entry of its own. Siblings: gene-tbl3, gene-nolc1 (read before writing, neither edited), gene-pa2g4 and the rest of this beat's folder. |

}- p120/NOP2 is a proliferation marker in every tissue that has been looked at. An inhibitor would hit every dividing cell in an infant, and the infant is the point.
- Its enzymatic output is a single methyl group on 28S rRNA, and the paper that mapped it also showed NOP2 works NON-catalytically through snoRNP complexes - so a catalytic-site inhibitor might leave the function that matters untouched. That is the worst case for a drug-discovery programme: a tractable active site attached to the wrong mechanism.
- The symbol contamination is itself a bite-back. Any future literature sweep, competitive-intelligence scan or automated evidence pull keyed on 'NOP2' will return two-thirds NSUN-family noise and will silently credit this protein with other enzymes' results.
- NOP2's non-catalytic partners are the box C/D snoRNP cores FBL and NOP58, and BOTH are in this same MLL-fusion network (FBL via MLL-CBP, NOP58 via MLL-AF1p). Is the nucleolar block actually one physical particle being recovered as a unit? Testing that needs only the raw spectra at PXD009338 and a correlation of per-bait recovery across the fifteen members - no wet work.
- NSUN2, NOP2's paralogue, has a published MLL-AF9 leukaemia-stem-cell phenotype (PMID 41816830) and NOP2 has never been tested in that system. The reagents and the model are standard and the experiment has simply not been done.
- NOP2 methylates 28S C4447. Is that modification altered in KMT2A-rearranged blasts? RiboMethSeq or bisulfite rRNA sequencing on existing t(4;11) lines would answer it and nobody has looked.

NOP2 IS in the MLL-AF4 column, at combined p = 0.0223, recovered by 5 of the seven baits (MLL-AF1p, MLL-AF4, MLL-AF9, MLL-EEN, MLL-ENL). Negative control: ZERO spectra. Second-lowest MLL-AF4 p-value of the eleven nucleolar-block proteins this beat wrote, and one of only four block members below 0.05 in that column. FUNCTIONAL SCREEN. THE BLOCK, re-measured by this beat on 2026-09-21 by re-running analyses/mll-fusion-interactome-complexes/run.py. A 26-subunit nucleolar / ribosome-biogenesis set returns 15 of 26 present in the 960-protein network against 1.25 expected by chance, hypergeometric p = 6.99e-14, q(BH) = 8.39e-13 across the twelve complexes tested -- the TOP-RANKED complex in the whole interactome, ahead of the CCT/TRiC negative control (q = 1.4e-09) and the SEC positive control (q = 1.5e-09). The fifteen are FBL, FTSJ3, GNL2, LYAR, NOLC1, NOP2, NOP58, PA2G4, RRP12, RRP9, TBL3, TCOF1, UTP14A, UTP18, WDR18. BUT THE BACKGROUND IS THE ~20,000-PROTEIN PROTEOME, not the ~4,600 proteins the study actually recovered before filtering, so every q here is an UPPER BOUND on significance and it is loosest for a complex of abundant nuclear proteins -- which this one is, more than any other row in that table. AND THE POOLED NUMBER IS NOT THE PER-BAIT NUMBER. Subunits of the block recovered per bait, out of 26: MLL-AF1p 8, MLL-AF4 7, MLL-AF9 12, MLL-CBP 10, MLL-EEN 12, MLL-ENL 11, MLL-GAS7 7. The index fusion is TIED LAST. In its column there are seven members and only four at p<0.05 -- GNL2, NOP2, PA2G4 and TBL3; LYAR (0.141), NOLC1 (0.134) and TCOF1 (0.163) are above it. So the strongest complex-level signal in this entire interactome is weakest in the fusion this project studies. SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained."). In the MLL-AF4 column 186 of 291 listed p-values (63.9%) exceed 0.05; the pooled rate over all baits is 26.6%, and the pooled rate must NOT be quoted for a per-bait claim. BAIT DEPTH: MLL-AF4 is the shallowest of the seven baits by spectral counts, so a low or absent MLL-AF4 count is a property of the bait (transgene expression, purification depth, normalisation) and must not be read as a weaker association. ABUNDANCE IS THE LEADING ALTERNATIVE EXPLANATION. The nucleolus is the densest compartment in the nucleus, every bait here is a tagged nuclear protein, and the complex-level analysis in this repo exists to make exactly that point: its strongest per-bait signature in the index fusion's own column is CCT/TRiC, a canonical AP-MS contaminant, at 8 of 9 subunits with 6 at p<0.05 -- BETTER represented in MLL-AF4's column than the nucleolar block is. Complex-wide enrichment is not by itself evidence of specific binding. THE ARGUMENT ON THE OTHER SIDE: all thirteen members of the nucleolar block, this protein included, have a negative control of ZERO spectra. A non-specific sticky abundant protein would be expected to appear in the control purification too, and none of them does. That is the strongest single fact about this block and it is not explained by abundance alone. SELECTIVITY: the paper's own named NON-selectivity controls are RFC1, SF3A3 and CCT3 -- knockdown inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13 -- against MEN1 as the selective positive. This protein is not among them. That is NOT evidence of selectivity: only 40 of the 128 entered the MLL-r versus MLL-wild-type re-screen and the paper does not say which 40, so absence from the control list is equally consistent with never having reached the second screen. Recorded as UNKNOWN. This entry does not nominate a target. Per-bait membership re-derived by this beat on 2026-09-21 by re-running analyses/skucha-mll-fusion-interactome/run.py (both controls PASS: 128 shared by >=5 baits, 42 by all seven, MEN1 present with all seven) and analyses/mll-fusion-interactome-complexes/run.py. n_fusions and the MLL-AF4 p-value were supplied pre-verified by the coordinator from the cached MOESM4 xlsx and were independently reproduced by this beat's re-run of the complex analysis.
Evidence that argues against this (2)
- IntAct has never curated this dataset, so no independent curator has re-examined these calls and no interactome-coverage metric built on IntAct can see them; the raw spectra at ProteomeXchange PXD009338 have not been reanalysed here. The authors themselves removed seven proteins from the shared set by hand as frequently observed contaminants, which concedes that a rank cutoff lets contaminants through. ProteomeXchange/PRIDE 2018
- The same paper that motivates the nucleolar reading supplies its null hypothesis: MLL-AF4 is reported predominantly nucleolar, so every abundant nucleolar protein becomes a high-probability co-purification partner on compartment grounds alone. And the prediction that reading makes fails -- if nucleolar residency of the bait drove recovery, the index fusion should pull MORE of the block than the other six baits, and it pulls the FEWEST (7 of 26, tied last with MLL-GAS7). The report is also an ectopic-overexpression system, which this project treats as weak evidence about an endogenous protein. Siemund AL et al. 2022

HUMAN cultured cells, 2022 Nucleic Acids Research, miCLIP-seq plus complex purification. Not leukaemia, not a fusion, no haematopoietic system. Read from the abstract only - the substrate position and the non-catalytic snoRNP finding are the abstract's own stated results, and the supporting figures were not opened. Cited for what NOP2 does, which is the independent credential this entry needs; it says nothing about KMT2A. The box C/D link is used here to argue that the nucleolar block has internal structure, which is a statement about the block and not about the fusion.
Evidence that argues against this (1)
- A protein that forms complexes with box C/D snoRNPs is a protein that travels with a large, abundant, tightly associated particle. FBL and NOP58 - the box C/D cores - are themselves in this same 960-protein network. That makes the nucleolar block MORE likely to be recovered as a unit by any nuclear bait, specifically bound or not, and so the internal coherence of the block cuts in favour of the abundance explanation as much as against it. Recovering a whole coherent particle is what a contaminant complex does: the CCT/TRiC chaperonin is in this network at 8 of 9 subunits for exactly that reason. Skucha A et al. 2018

NO sub-nucleolar assignment - no fibrillar centre, no dense fibrillar component, no granular component - is given by UniProt, and this beat found none in the literature it read. That is a BOUNDED ABSENCE recorded as such, and it is a real gap for a protein whose substrate is 28S rRNA, which is processed in the DFC and GC.
Evidence that argues against this (1)
- Recorded as an explicit non-contradiction rather than a dispute: UniProt's own record gives NOP2 a general nuclear pool as well as the nucleolar one (ECO:0000269 PubMed 36161484), so a protein pool outside the nucleolus exists and a nuclear-lysate co-purification could in principle have captured that pool rather than the nucleolar one. Nothing in the AP-MS experiment distinguishes them. Skucha A et al. 2018

The PubMed token NOP2 is two-thirds contaminated by its own paralogues - 191 of 284 records (67.3%) matching NOP2[tiab] also name an NSUN paralogue or the string NOP2/Sun, because HGNC names the whole NSUN family after NOP2 - and the single record returned by a bounded NOP2-plus-KMT2A query is an NSUN2 paper, so the true bounded count for NOP2 itself is zero.
NCBI PubMed esearch, symbol-contamination measurement and bounded-absence query · NCBI E-utilities 2026What this evidence cannot show
Measured live 2026-09-21 by this beat, counts quoted above. The 67.3% figure is an intersection count against a fixed paralogue name list (NSUN2, NSUN4, NSUN5, NSUN6, NSUN7 and the literal phrase 'NOP2/Sun'), so it is a FLOOR on contamination, not a point estimate: an NSUN paper that names neither a paralogue nor the family string is not counted. The one returned KMT2A-intersection record, PMID 41816830, was FETCHED AND TITLE-CHECKED, not assumed - its title is 'NSUN2-FOSB reciprocity facilitates leukemogenesis in an m5C-dependent manner by increasing BCL2L1 expression', it studies NSUN2 in an MLL-AF9 murine model, and it matched only because its first sentence spells out 'NOP2/Sun RNA methyltransferase family member 2 (NSUN2)'. Bounded by titles and abstracts only.
Evidence that argues against this (1)
- This is a RETRIEVAL finding, not a biological one, and it must not be over-read in the other direction either. NSUN2 is a genuine paralogue with a genuine MLL-AF9 leukaemia stem-cell phenotype, and the existence of that result is a reason to ask whether NOP2/NSUN1 has been tested in the same system - not a reason to treat the family as interchangeable. NSUN2's substrate is mRNA m5C; NOP2's is 28S rRNA position 4447. They are different enzymes. Zhou B et al. 2026
co-purifies with MLL-AF4 in Jurkat AP-MS, p = 0.0223, neg ctrl 0 - not a demonstrated direct contact
both in the nucleolar/ribosome-biogenesis block of the MLL-fusion interactome
the two lowest MLL-AF4 p-values in the nucleolar block (0.0223 and 0.014)
- related to →The nucleolus — the one compartment with direct published images of a KMT2A fusion inside it
28S rRNA m5C methyltransferase recovered in the fusion interactome
both below p = 0.05 in the index fusion's own column; GNL2 acts on 60S, NOP2 methylates 28S
