JAK1 - recruited and stabilised by AF10 fusions, and the kinase whose downstream STAT1 the class I effect of menin inhibition explicitly does not need

also called Janus kinase 1 · JAK-1 · JAK1A · JAK1B

JAK1 is the enzyme that carries the interferon signal from the cell surface to the genes, including the identity-card genes. One family of KMT2A fusions grabs hold of it directly - and, separately, the way a menin inhibitor switches identity-card genes on turns out not to need it at all.

The same thing, for a scientist

JAK1 (UniProt **P23458**, JAK1_HUMAN, **1,154 aa**, primary gene name JAK1, synonyms JAK1A and JAK1B) is the Janus kinase that, with JAK2, transduces interferon-gamma receptor signalling to STAT1 and thence to IRF1 and NLRC5 [E1]. It has two distinct and almost opposite connections to this beat. **First, it is physically bound to a KMT2A fusion.** Inducible mouse models of PICALM::MLLT10 and KMT2A::MLLT10 show AF10 fusion proteins activating a JAK/STAT-mediated inflammatory cascade through **direct recruitment of JAK1**, with higher JAK1 protein and no change in JAK1 mRNA, and genetic Jak1 deletion or pharmacological JAK/STAT inhibition is antioncogenic in mouse and human AF10-fusion models [E2]. This graph's `interface-jak1-mllt10-fusion-kinase-contact-no-site` is the entry for that contact and is not duplicated here. **Second, the class I derepression caused by menin targeting does not run through this axis at all**: depleting STAT1, which is required for interferon-induced MHC class I upregulation, did not impair MHC-I gene activation after menin targeting [E3]. So a JAK inhibitor - a reasonable partner for an AF10-rearranged leukaemia - would be expected to block interferon-driven antigen presentation while leaving the menin-inhibitor chromatin route intact.

Go deeper
Two mechanisms on one gene, pointing opposite ways

In KMT2A::MLLT10 disease, JAK1 is a target. The fusion recruits and stabilises it, and removing it is antioncogenic 2.

In antigen presentation, JAK1 is the conduit. Interferon-gamma to IFNGR1 to JAK1/JAK2 to STAT1 to IRF1 and NLRC5 to class I. Blocking it removes the cell's ability to raise class I in response to immune attack.

These are not in conflict as biology, but they are in conflict as a therapeutic plan, and the conflict is specific to one partner. mechanism-menin-inhibition-shifts-the-kmt2a-polycomb-balance and this beat's class I entry describe a route that does not need STAT1 3 - which is the one piece of good news: in a cell where a JAK inhibitor is wanted for the fusion, the menin inhibitor's class I effect should survive it, while any interferon-driven component would not.

That is a prediction with a clean experiment: menin inhibitor plus or minus ruxolitinib, class I by flow, in an MLLT10-rearranged line. Nobody has run it, and this graph's absence-mllt10-kinase-site-relations records the general thinness of the MLLT10 kinase literature.

Why STAT1-independence is the load-bearing negative

Sparbier tested viral mimicry directly and excluded three candidate routes for the class I effect 3:

  • STAT1 depletion did not impair MHC-I activation after menin targeting - and STAT1 is essential for interferon-induced MHC-I upregulation, so this is a strong test.
  • MDA-5 (IFIH1) depletion, the cytoplasmic dsRNA sensor of viral mimicry, did not impair it.
  • RELA was not required, and TNF-alpha-induced p65 phosphorylation did not rise in menin- or LEDGF-deficient cells.

This is the sharpest available separation between the class I route and the class II/HERV route that cell-state-interferon-herv-mhc2 records for PMID 41144759, whose whole mechanism is HERV derepression driving interferon-stimulated genes. Both cannot be the mechanism for both arms. The entry mechanism-class-i-derepression-under-menin-inhibition-is-not-viral-mimicry sets this out in full.

paralogue warningclinical JAK inhibitors are not JAK1-selective (ruxolitinib JAK1/JAK2, tofacitinib JAK1/JAK3); a drug result is a pathway claim, not a JAK1 claim
subnuclear localizationNOT ASSIGNED, and this is a BOUNDED ABSENCE rather than a NOT APPLICABLE: JAK1 demonstrably enters the nucleus through a classical NLS [E_q93_jak1_loc2], so there is a nuclear pool that could have a subnuclear address and nobody has determined one. The bound is clean. JAK1[tiab] against a twelve-term subnuclear clause returns 4 records and ALL FOUR are off topic at title level - a colorectal SNORA28 study, radiation-induced osteocyte senescence, an oesophageal SNHG20 lncRNA paper, and HPV genome loss in PML-deficient keratinocytes - so the usable yield is ZERO of 4 [E_q93_jak1_loc4]. WHAT EXISTS INSTEAD OF A COMPARTMENT IS A SUBSTRATE: nuclear JAK1 and JAK2 act epigenetically by phosphorylating histone H3 tyrosine 41, which derepresses global gene expression and has been implicated in leukaemogenesis, and JAK1 specifically is activated by autocrine IL6 and IL10 in ABC DLBCL to impart that epigenetic regulation [E_q93_jak1_loc2][E_q93_jak1_loc5]. A histone substrate is a chromatin address by implication and not a measured compartment, and this entry says which it is.
localization shown for fusionNO - nobody has localised JAK1 in any KMT2A fusion, in any lineage, and the gap is pointed because the CONTACT is established. The gene clause against a nine-term fusion clause returns 8 records; the gene clause AND a localisation clause AND the fusion clause returns ZERO [E_q93_jak1_loc4]. The experiment this entry most wants is the simplest one available: in a KMT2A::MLLT10 or PICALM::MLLT10 model, where AF10 fusions raise JAK1 protein without raising JAK1 mRNA, is the extra JAK1 in the cytoplasm with the fusion or in the nucleus on chromatin? Nothing in the literature answers it, and the answer decides whether the inflammatory cascade or the H3Y41 epigenetic route is the relevant one.

How this could bite us back
  • The therapeutic proposal for KMT2A::MLLT10 - inhibit JAK/STAT - is in direct tension with the therapeutic proposal for the rest of this beat - raise antigen presentation - because JAK1 is the conduit for the second.
  • Pan-JAK inhibitors remove interferon-gamma signalling entirely, so a patient on one is a patient whose blasts cannot upregulate class I in response to immune attack, and this would not show up on any leukaemia-directed endpoint.
  • JAK1 loss-of-function is an established acquired resistance mechanism to checkpoint blockade in solid tumours; applying interferon-dependent immune pressure in leukaemia should select for the same lesion, and no MRD assay in this disease would detect it.
  • The AF10 result is a partner-specific finding, and this graph's standing warning about partner import applies: a JAK1 strategy derived from MLLT10 disease has no evidential basis in KMT2A::AFF1.
Still open
  1. Does a JAK inhibitor abolish the antigen-presentation benefit of a menin inhibitor? A menin inhibitor plus or minus ruxolitinib with class I flow in an MLLT10-rearranged line is a small experiment with a direct clinical read-out, and the STAT1-independence result predicts the answer is 'only partly'.
  2. Is the JAK1 recruitment by AF10 fusions accompanied by any change in class I or class II on those blasts? The fusion drives an inflammatory cascade, which should raise antigen presentation, which would make KMT2A::MLLT10 the most immunologically visible KMT2A subtype - and nobody has measured it.
  3. Does the JAK1-fusion contact survive a menin inhibitor? The menin inhibitor evicts the fusion from chromatin; the JAK1 interaction is cytoplasmic or nucleoplasmic and there is no reason to expect it to be affected, which would leave the inflammatory arm running after the transcriptional arm is off.

    What this evidence cannot show

Database fact, fetched 2026-09-20, gene_primary read back per rule 62; a single reviewed human record. The JAK family is a paralogue trap of the kind rule 63 describes - JAK1, JAK2, JAK3 and TYK2 share domain architecture and are hit by overlapping inhibitors, so attributing a ruxolitinib or tofacitinib result to JAK1 specifically is naming rather than measurement unless a genetic arm is present.

Evidence that argues against this (1)
    • The clinical JAK inhibitors are not JAK1-selective: ruxolitinib inhibits JAK1 and JAK2, tofacitinib JAK1 and JAK3. Any therapeutic inference from a JAK1 genetic result to a JAK inhibitor carries an off-paralogue burden, and JAK2 is separately required for interferon-gamma signalling, so a pan-JAK agent removes antigen presentation more completely than a JAK1-selective one would. The antigen-presentation consequence of removing JAK1 is not measured anywhere in the paper. Read: abstract only; record and identifiers fetched 2026-09-20.

Evidence that argues against this (1)
    • The paper's therapeutic proposal and this beat's therapeutic direction point opposite ways in the same cell: JAK1 inhibition is antioncogenic in AF10-rearranged AML, and JAK1 is also the conduit for interferon-driven MHC class I upregulation. A JAK inhibitor in this genotype would be expected to reduce the blast's capacity to present antigen at the same time as it reduces the fusion's inflammatory output, and no published experiment measures both. K-562 only; a negative result in one cell line, obtained by CRISPR depletion, with the interpretation resting on the depletions being effective (the authors report immunoblots in Extended Data). It shows the menin route does not REQUIRE STAT1, not that STAT1 signalling is absent or irrelevant - in a cell receiving interferon, both routes would operate. No KMT2A-rearranged cell. Read: full text (PMC7614190), 2026-09-20.

Evidence that argues against this (1)
    • STAT1-independence of the drug-alone effect coexists in the same paper with a strong dependence on IFN-gamma co-stimulation for the size of the surface MHC-I response, which necessarily runs through JAK/STAT. The clean statement is that the chromatin route and the cytokine route are additive and separable, not that the cytokine route is dispensable for the magnitude that matters therapeutically. UniProt P23458 carries exactly one SUBCELLULAR LOCATION value, 'Endomembrane system' with topology 'Peripheral membrane protein', and BOTH have an EMPTY evidence list - no experimental, similarity or rule-based code of any kind - alongside the hedged note 'Wholly intracellular, possibly membrane associated'; the record carries no nucleus value.

    What this evidence cannot show

An empty evidence array is not a claim that the annotation is wrong; peripheral association of a receptor-proximal kinase with the endomembrane system is entirely plausible and is probably what decades of cell fractionation show. What is recorded is that nothing in the record lets a reader find out, and that the same record omits a nuclear pool with a mapped import mechanism. This is a statement about the database, not the biology.

Evidence that argues against this (1)
    • The obvious rejoinder - that an absent annotation is a curation backlog rather than an error - is weakened by what IS on the record. UniProt models compartment detail finely when it wants to: this graph has found isoform-scoped locations on CD33, fragment-scoped locations on KMT2A, and molecule-scoped locations on NFKB1 in this same tranche. So the omission of a nucleus on a kinase whose classical NLS and importin-alpha recognition were published in 2017, in favour of a single evidence-free 'Endomembrane system', is a choice the record makes rather than a gap it happens to have. It is the second unsourced kinase compartment this beat has found after MAP3K14. Zhu F et al. 2017

In HUMAN ACTIVATED-B-CELL-LIKE DIFFUSE LARGE B-CELL LYMPHOMA cells, JAK1 has a classical nuclear localization signal toward the N-terminal region that is recognised by multiple importin-alpha isoforms; nuclear import of JAK1 is independent of its kinase activity but is required for the optimal expansion of ABC DLBCL cells in vitro, and the noncanonical nuclear role - epigenetic regulation of transcription through histone H3 tyrosine-41 phosphorylation, first shown for JAK2 - is conserved with JAK1 activated by the autocrine cytokines IL6 and IL10.

    What this evidence cannot show

ABC DLBCL is a mature-B lymphoma, not an infant pro-B KMT2A-rearranged leukaemia, and nothing here was tested in a fusion-bearing cell (brief rule 73; the claim names the system in its first clause). The functional readout is in-vitro expansion of cell lines; no primary sample and no in-vivo arm is described in the abstract. This claim is bounded by the abstract, not the full text.

Evidence that argues against this (1)
    • The finding argues against its own therapeutic framing in a way that matters for this graph. If nuclear import of JAK1 is INDEPENDENT of kinase activity, then every JAK inhibitor in clinical use - which blocks catalysis, not trafficking - leaves the nuclear pool where it is, and any H3Y41-phosphorylation-independent function of nuclear JAK1 survives the drug. That is the opposite of the usual assumption when a JAK inhibitor is proposed in a leukaemia, and it applies to this entry's existing AF10-fusion result, where JAK1 PROTEIN rises without JAK1 mRNA rising: more protein at an unchanged catalytic sensitivity is a trafficking question, and nobody has asked where the extra protein goes. In CHO cells stably transfected with rat growth-hormone receptor cDNA, JAK1 and JAK2 show a constitutive nucleocytoplasmic distribution by immunocytochemistry, JAK1 is detected at 130 kDa by western blot of purified nuclear extracts, and no change in the nuclear content of JAK1 or JAK2 occurs on growth-hormone stimulation for 5 to 60 minutes, although stimulation does put tyrosine-phosphorylated JAK2 into the nucleus.

Constitutive nuclear localization of Janus kinases 1 and 2. · Lobie PE, Ronsin B, Silvennoinen O, Haldosén LA, Norstedt G, Morel G · Endocrinology 1996
    What this evidence cannot show

CHO cells overexpressing a rat receptor, plus rat hepatocytes - a heterologous overexpression system in a non-haematopoietic cell, from 1996, with the immunogold electron-microscopy confirmation done for JAK2 rather than JAK1 (brief rule 73). A nuclear-extract western is vulnerable to cytoplasmic carry-over unless fractionation purity is shown, which the abstract does not state. Bounded by the abstract.

Evidence that argues against this (1)
    • This paper and the 2017 one do not straightforwardly agree, and the difference is informative rather than a conflict to smooth over. Here JAK1's nuclear content is CONSTITUTIVE and stimulus-insensitive; the 2017 work frames nuclear JAK1 as driven by autocrine IL6 and IL10 in a lymphoma, and the review frames nuclear JAKs as appearing under conditions of high growth. The reconciliation is probably that ABUNDANCE in the nucleus is constitutive while ACTIVE, tyrosine-phosphorylated kinase in the nucleus is induced - which is exactly the constitutive-versus-induced distinction this beat draws for condensate proteins, arriving here on a kinase. No paper measures both variables in one system. Zhu F et al. 2017

Bounded 2026-09-21: the JAK1 gene clause against a twelve-term subnuclear clause returns 4 records of which 0 are on topic, three of the four being snoRNA or SNHG lncRNA papers matched through 'nucleolar'; JAK1[tiab] AND "nuclear"[ti] returns 19 of which 3 are on topic; and the gene clause AND a localisation clause AND a nine-term KMT2A/MLL fusion clause returns 0 against an operand control of 6,382.

    What this evidence cannot show

Titles and abstracts only; supporting figures not searched (brief rule 80). Both non-zero counts needed hand title-screening and the raw numbers are worthless without it - 4 becomes 0 and 19 becomes 3 - so what is recorded is the checked number, per the standing alias-precision rule.

Evidence that argues against this (1)
    • The zero here is narrower than it looks and the reason is this entry's own content. JAK1 is already recorded as physically recruited by AF10 fusion proteins, so the fusion-context literature is not empty - it simply contains no COMPARTMENT measurement. That is a different and more actionable absence than 'nobody has looked at this gene in this disease', and conflating the two is the error rule 86 was written to stop. Stated precisely: the contact exists, the nuclear import pathway exists, and no experiment has ever put a KMT2A fusion and a JAK1 localisation readout in the same cell. Zhu F et al. 2017

Nuclear JAK1 and JAK2 are reported in certain cells often under conditions associated with high rates of cell growth, where they affect gene expression by activating transcription factors other than the STATs and by exerting epigenetic actions such as histone H3 phosphorylation, an action described as derepressing global gene expression and implicated in leukaemogenesis.

    What this evidence cannot show

A REVIEW, included as a map rather than as primary evidence, per the standing quality bar. Its leukaemogenesis statement refers to the JAK2 H3Y41 literature rather than to a JAK1 result in a KMT2A-rearranged cell, and the review predates the 2017 JAK1 NLS mapping. No system is specified because none is - it is a synthesis.

Evidence that argues against this (1)
    • The review's own framing is the counter-argument to using it here: nuclear JAK localisation is described as present in CERTAIN cells under CERTAIN conditions, which is a statement about heterogeneity, and a graph that records 'JAK1 is nuclear' from it would be flattening exactly the conditionality the source insists on. The honest reading is that JAK1's compartment is a distribution rather than an address, that the distribution is growth-state dependent, and that the fraction in the nucleus has never been quantified in any haematopoietic cell - which is why this entry records a bounded absence for the subnuclear question rather than a compartment.
