GPT2 (Q8TD30) - the EARLIEST-moving and third-most menin-selective gene in the serine arm, and the one REH cannot control because it is below the array floor there
also called alanine aminotransferase 2 · ALAT2_HUMAN · ALT2 · AAT2
GPT2 swaps amino groups between alanine and the carbon skeleton the serine pathway needs, keeping the glutamate supply moving. It falls fast under a menin inhibitor - more than half its total drop is already there on day two - and a DOT1L inhibitor barely reproduces it. The KMT2A-wild-type control line cannot be used here because it does not express the gene.
The same thing, for a scientist
GPT2 (Q8TD30, 523 aa, exactly one reviewed human record, synonyms AAT2 and ALT2) catalyses the reversible transamination of alanine and 2-oxoglutarate to pyruvate and glutamate [E3]. **It is the serine arm's kinetic outlier and its third-most menin-selective member:** RS4;11 day 7 VTP-50469 **-1.54** from a detected baseline of 7.65 log2 CPM against EPZ5676 **-0.51** - a margin of **-1.03 with only 33% reproduced, third after PHGDH (-1.72) and CBS (-1.47)** - and **58% of the day-7 effect is already present at day 2 (-0.90), the earliest of any serine gene** and inside the menin-target range (MEF2C 76%, PBX3 64%, HOXA10 60%) rather than the ISR range [E1]. In MV4;11 it is **-2.34 against SGC0946 -1.29** [E1]. **The mechanism is coherent**: PSAT1 consumes glutamate to transaminate 3-phosphohydroxypyruvate, and GPT2 is a glutamate-regenerating transaminase, so a serine programme that raises glutamate demand should recruit it. **But REH cannot test it: GPT2's REH array baseline is 5.17 log2 RMA, below the 6.0 floor, against 10.78 in RS4;11** - a new instance of the control-failure class the cycle-58 beat found for STC2 and SOCS2, on a different gene [E1]. MOLM13 -0.21, flat [E1]. DepMap: mean **-0.0882, 0.5% of 1,258 below -0.5, leukaemia -0.0406** [E2]. Germline biallelic loss causes a **neurodevelopmental disorder with spastic paraplegia and progressive microcephaly** [E3][E4].

I have never read one of these pictures before
A protein is one long chain of amino acids that folds up. The ribbon traces that chain from one end to the other; it is not a wire, it is a simplification of where the backbone runs. Drag to rotate, scroll to zoom.
Domains are the stretches of chain that do a particular job, and they are what the coloured blocks above the picture mark out. Click one and the view flies to it. In this project the important question about any domain is usually whether the fusion still has it — the labels say lost where it does not.
Anything in yellow sticks is a bound small molecule, which is usually the drug.
The earliest mover in the arm, and why that matters for the two-input model
Share of the day-7 VTP-50469 effect already present at day 2, RS4;11 1:
| gene | day 2 | day 7 | share | group |
|---|---|---|---|---|
| MEF2C | -3.29 | -4.35 | 0.76 | menin target |
| PBX3 | -1.38 | -2.15 | 0.64 | menin target |
| HOXA10 | -0.88 | -1.46 | 0.60 | menin target |
| GPT2 | -0.90 | -1.54 | 0.58 | serine arm |
| CBS | -1.86 | -4.07 | 0.46 | serine arm |
| PHGDH | -1.08 | -3.24 | 0.33 | serine arm |
| CHAC1 | -1.45 | -5.11 | 0.28 | ISR output |
| TRIB3 | -0.40 | -3.10 | 0.13 | ISR output |
GPT2 sits with the canonical menin targets on kinetics and third in the arm on compound-selectivity. Both orderings point the same way, and the two are independent measurements - one is a comparison between timepoints in one arm, the other a comparison between arms at one timepoint. That agreement is the strongest internal support the two-input model gets from these data, and it is stated here rather than in the analysis entry because GPT2 is where the two orderings coincide most cleanly.
It is not proof. Two coarse timepoints cannot separate a direct effect from a faster indirect one, and the ordering menin target -> serine -> ISR output is equally consistent with a single cascade of decreasing proximity.
REH fails as a control for this gene, which is the second instance of a known class
The cycle-58 ISR beat found that REH cannot serve as the negative control for STC2 (REH baseline 4.89 log2 RMA, at background) and SEM does not express SOCS2 (3.22 and 3.67 against 9.81 and 11.16 in RS4;11), so a flat response in those lines is an absence of signal rather than a null.
GPT2 is the same failure on a different gene: its single GPL570 probe reads 5.17 log2 RMA in REH, below the declared 6.0 floor, against 10.78 in RS4;11 and 10.35 in SEM 1. Its REH value of -0.21 therefore means nothing, and GPT2 has no usable KMT2A-wild-type control anywhere in this beat - the RNA-seq series contains no wild-type line at all.
That matters more for GPT2 than for most of the panel, because GPT2 is one of the three genes carrying the beat's menin-selectivity signal. Its fusion-dependence is untested, and the honest position is that the compound-selectivity is measured and the fusion-dependence is not.
Three genes in two cycles have now failed as controls in these two cell lines for the same reason. The generalisable practice is the one already in force here: print the detection floor beside every null, on every probe, in every line - which is how this instance was found rather than assumed.

| localization | NOT ANNOTATED IN UNIPROT - a bounded absence, not a compartment. Q8TD30 carries no SUBCELLULAR LOCATION comment of any kind; the comment types present are ALTERNATIVE PRODUCTS, CATALYTIC ACTIVITY, COFACTOR, DISEASE, FUNCTION, PATHWAY, SIMILARITY, SUBUNIT and TISSUE SPECIFICITY. GPT2 joins PHGDH (O43175) and PSAT1 (Q9Y617) as a panel enzyme with no curated compartment. GPT2 is WIDELY described as the mitochondrial alanine aminotransferase in the literature and no compartment is asserted here on that basis, because no primary source was opened for it - the gap is recorded rather than filled. No localisation experiment on GPT2 has been performed in any KMT2A-rearranged cell. |
| subcellular localization | UNKNOWN from the database this project resolves against. The literature consensus is mitochondrial, opposite the cytosolic paralogue GPT, and that is recorded here as an unverified literature consensus rather than as a fact. If it holds, this beat's statement that compartment does not predict compound-selectivity needs restating, because GPT2 is the third-most menin-selective gene in the arm. |
| subnuclear localization | NONE, answered negative rather than left blank: no nuclear pool is annotated or reported for GPT2. |
| cell type | RS4;11 and SEM (KMT2A::AFF1 B-ALL, both well expressed at 10.78 and 10.35 log2 RMA), REH (KMT2A wild type - NOT USABLE, baseline 5.17 log2 RMA below the 6.0 floor), MOLM13 (KMT2A::MLLT3 AML) and MV4;11 (KMT2A::AFF1 myeloid) measured here. Per UniProt, high in muscle, adipose, kidney and brain and lower in liver and breast - no lymphoid tissue named. HL-60 (AML) in a Chinese-language study not read. NO primary infant KMT2A-rearranged sample and NO normal human pro-B cell. |
| cell state | Measured in the drug-treated arresting state at day 7 of continuous menin-inhibitor exposure under uncontrolled medium amino-acid supply. GPT2 is the serine arm's EARLIEST mover: 58% of its day-7 effect is present at day 2, inside the menin-target range (MEF2C 76%, PBX3 64%, HOXA10 60%) rather than the ISR-output range (TRIB3 13%, ATF5 22%) - and because a transaminase reports on metabolite pools by design, that early response is also the panel's most plausible candidate for a transcript responding to metabolism rather than to chromatin. The state with a human phenotype is neurodevelopmental: progressive microcephaly and spastic paraplegia. |
| epigenetic readout | NONE MEASURED at the GPT2 locus in any menin- or KMT2A-scoped study; GPT2 is not among the SSP genes named in PMID 29672864. No H3K4me3, H3K79me2, KMT2A or menin ChIP exists in any system. Bounded absence with a concrete priority: GPT2 carries the third-largest menin-selective margin (-1.03) and the earliest kinetics in the arm, so after PHGDH and CBS it is the third locus to include in the ChIP this beat's entries request - and because its fusion-dependence is untested for want of a control line, a chromatin measurement would substitute for the missing wild-type arm. |
| shown for fusion | READOUT ONLY, IN KMT2A::AFF1, AND WITH NO WILD-TYPE CONTROL. -1.54 in RS4;11 and -2.34 in MV4;11, both KMT2A::AFF1; -0.87 in SEM on the array under the weak compound; FLAT in KMT2A::MLLT3 (MOLM13 -0.21). REH cannot test fusion-dependence because GPT2 is below the array floor there, and the RNA-seq series has no wild-type line - so unlike PHGDH, PSAT1, SHMT2 and MTHFD2, GPT2's fall has never been shown to require the fusion. The fusion-scoped and menin-scoped literature are both correctly formed zeros. |
| control failure is the second instance of a known class | The cycle-58 ISR beat found REH unusable as a negative control for STC2 (baseline 4.89 log2 RMA) and SEM not expressing SOCS2 (3.22 and 3.67 against 9.81 and 11.16 in RS4;11). GPT2 is the same failure on a third gene: REH baseline 5.17 against 10.78 in RS4;11. Three genes in two cycles, found only because the detection floor is printed beside every null on every probe in every line. |
| why a transaminase belongs in a serine panel | PSAT1 consumes glutamate to transaminate 3-phosphohydroxypyruvate to O-phosphoserine, producing alpha-ketoglutarate; GPT2 regenerates glutamate from alanine and 2-oxoglutarate. A serine programme running at high flux raises glutamate demand, so a glutamate-regenerating transaminase is a mechanistically expected co-member rather than a panel filler - which is why it was declared in the pre-registration. |
| absence class | measured-not-analysed |
| absence class note | The transcript response was in deposited data and unanalysed. Never-measured: GPT2's fusion-dependence, because no KMT2A-wild-type line in either series expresses it above floor, and any chromatin mark at the locus. |

}- **Germline biallelic GPT2 loss causes a neurodevelopmental disorder with severe psychomotor delay, poor or absent speech, spastic paraplegia and PROGRESSIVE microcephaly.** 'Progressive' is the word that matters for a paediatric intervention: unlike a fixed malformation, this is a phenotype that worsens postnatally, which is exactly the window in which a drug would act.
- **This gene's fusion-dependence has never been tested and cannot be tested in the available control line.** It is one of three genes carrying the beat's menin-selectivity signal, and for it the fusion-selectivity argument rests on nothing. Any use of GPT2 as evidence for a fusion-selective serine programme must say so.
- **GPT2 is not a target and has no inhibitor.** 0.5% of 1,258 DepMap lines fall below -0.5, its paralogue was not measured, and the fusion-scoped and menin-scoped literature are both zero.
- **A transaminase's transcript is the panel's most likely reporter of metabolism rather than of chromatin.** If GPT2's early, menin-selective fall reflects a glutamate-pool change, it is a consequence of the serine programme rather than a co-regulated member of it - and it would then be evidence that a metabolic shift is happening fast, which is interesting and is not the two-input mechanism this beat proposes.
- How can GPT2's fusion-dependence be tested at all? REH does not express it above the array floor and the RNA-seq series has no KMT2A-wild-type line, so one of the beat's three menin-selective genes has no available wild-type control. A second wild-type B-ALL line that does express GPT2 - NALM-6 is the obvious candidate and is already used in the PSAT1 literature - would close it, and a chromatin measurement at the locus would substitute.
- Is GPT2 mitochondrial? UniProt carries no compartment statement, the literature consensus says mitochondrial, and no primary source was opened here. If it is, this beat's observation that compartment does not predict compound-selectivity has to be restated, because GPT2 is the third-most menin-selective gene in the arm.
- Is GPT2's transcript responding to chromatin or to metabolite pools? A transaminase reports on glutamate and 2-oxoglutarate by design, and GPT2 is the earliest mover in the arm. A metabolite measurement at day 1 and day 2 under a menin inhibitor would separate these, and it is the same tracing experiment the rest of the beat needs.
- Does the paralogue GPT compensate? It was not in the declared panel. The SHMT1/SHMT2 case in this same panel shows a paralogue can hide a requirement completely, and GPT2's 0.5% DepMap fraction is uninterpretable without it.

On a pre-registered panel GPT2 falls 1.54 log2 in RS4;11 at day 7 under VTP-50469 330 nM from a detected baseline of 7.65 log2 CPM against 0.51 under EPZ5676 - a margin of -1.031 with 33% reproduced, third-largest in the serine arm - with 58% of the day-7 effect already present at day 2 (-0.902), the earliest share of any serine gene and inside the menin-target range; it is -2.34 against SGC0946 -1.29 in MV4;11 and -0.21 in MOLM13 from a detected baseline of 7.48; and on the GPL570 array its single probe 224839_s_at reads 10.78 log2 RMA in RS4;11 (MI-2-2 -0.43) and 10.35 in SEM (-0.87) but 5.17 IN REH, BELOW the 6.0 log2 RMA floor, so REH cannot serve as the KMT2A-wild-type control for this gene and the RNA-seq series contains no wild-type line at all.
What this evidence cannot show
One line per platform, single doses, NO dose-response, n=2-3 per arm, day 7 of continuous exposure so arrest is a competing explanation. No series records the amino-acid composition of the medium, and this is an amino-acid-response panel. MI-2-2 in the array arm is the WEAK compound, so the REH wild-type contrast has little dynamic range. GPT2 has NO usable KMT2A-wild-type control in this beat: REH is below the array floor and no wild-type line exists in the RNA-seq series. Its fusion-dependence is therefore untested, which is a significant gap for one of the three genes carrying the beat's menin-selectivity signal. GPT2 has only ONE probe on GPL570, so the every-probe discipline yields a single measurement and there is no internal probe agreement to check.
Evidence that argues against this (1)
- An early, menin-selective fall in a transaminase is equally consistent with GPT2 being a direct menin-complex target and with GPT2 responding rapidly to any change in glutamate or 2-oxoglutarate pools - and a menin inhibitor at day 2 is already changing the transcriptional programme broadly. A transaminase reports on metabolite pools by design, so it is the panel member whose transcript is most likely to be responding to metabolism rather than to chromatin. this repository 2026

Rule 83: the payload carries NO release identifier, so depmap_release is recorded as null and absolute values drift quarterly; the cross-gene contrast is the durable part. Leukaemia screens are matched on the payload's own diseaseFromSource string against four substrings and are NOT split by KMT2A status. Rule 84: no median-split proportion is reported - the percentage is against an absolute -0.5 threshold. A CRISPR knockout in cysteine- and serine-replete medium understates a biosynthetic dependency. GPT2's leukaemia mean (-0.0406) is SHALLOWER than its pan-lineage mean (-0.0882), i.e. leukaemia lines need it slightly less than average - the opposite direction from MTHFD1, GLS and MTHFD2 in the same fetch. With values this close to zero that difference is not interpretable as an effect and is reported only to prevent it being quoted as one.
Evidence that argues against this (1)
- The paralogue GPT (alanine aminotransferase 1) was NOT in this beat's pre-registered panel, so redundancy is unmeasured for GPT2 exactly as it is for ALDH1L2 - and the SHMT1/SHMT2 case in this same panel shows how completely a paralogue can hide a requirement. A 0.5% fraction on a gene with an unmeasured paralogue is not evidence of dispensability. Pikman Y et al. 2022

Resolved 2026-09-22 with gene_exact:GPT2 AND organism_id:9606 AND reviewed:true; exactly one reviewed row, gene_primary and length read back. The absent SUBCELLULAR LOCATION comment is a fact about the database - GPT2 joins PHGDH and PSAT1 as a panel enzyme with no curated compartment at all, which is notable because GPT2 is widely described as mitochondrial in the literature and UniProt records nothing. No compartment is asserted here on the strength of that literature because no primary source was opened for it. The single PDB entry was not fetched.
Evidence that argues against this (1)
- GPT2 is commonly described as the MITOCHONDRIAL alanine aminotransferase, opposite the cytosolic GPT - and UniProt carries no compartment statement at all, so the compartment most readers would assume is unsupported in the database this project resolves against. If GPT2 is mitochondrial, the beat's observation that compartment does not predict compound-selectivity would need restating, because GPT2 is the third-most menin-selective gene in the arm and would then be a mitochondrial one. - The one leukaemia paper that could bear on GPT2's role here is an IGF2BP2 glutamine-metabolism study in AML (PMID 36306790, Cancer Cell 2022) - and glutamine feeds the glutamate pool GPT2 transaminates, while this graph already holds gene-igf2bp3 from the same protein family and a serine-biosynthesis AML paper driven by IGF2BP3 (PMID 40328743).
