DHX16 / hPRP2 (O60231) - the spliceosomal catalytic-activation helicase, pan-MLL-fusion, and one of only two in the 42 whose index-fusion p-value exceeds 0.05

also called DHX16 · hPRP2 · PRP2 · DBP2 · DDX16 · KIAA0577 · Pre-mRNA-splicing factor ATP-dependent RNA helicase DHX16 · DEAH-box protein 16 · DHX16_HUMAN · O60231

DHX16 is the motor that switches the spliceosome - the machine that edits new RNA - into its cutting mode, by crawling along the RNA and pulling other parts off. It is a genuinely nuclear protein, which most of this batch are not, but its score against the index fusion is the second-weakest of the whole shared set.

The same thing, for a scientist

DHX16/hPRP2 (O60231, 1,041 aa) is the DEAH-box ATPase that drives catalytic activation of the human spliceosome at the Bact to B* transition. The 2023 cryo-EM work shows it translocating along the intron while stripping the RES complex, opening the SF3B1 clamp and unfastening the branch helix, with translocation terminating six nucleotides downstream of the branch site through an assembly of PPIL4, SKIP and PRP2's own N-terminal domain. It co-purified with all seven MLL fusions in Skucha 2018, but its MLL-AF4 p-value is **0.0929 - above 0.05, rank 38 of 42**, and it is one of the two proteins this graph deferred on that ground. Two measurements bear on that deferral. First, the table is rank-selected and 63.9% of the MLL-AF4 column exceeds 0.05, so 0.05 was never the criterion. Second, **the three weakest MLL-AF4 calls in the whole pan-fusion set - SMC3 0.174, NOLC1 0.134, TRIM28 0.129 - already have entries here, two of them at `weak` with those p-values recorded.** The deferral was not consistent with the corpus. Module-wise DHX16 is isolated from its own machine: DHX15, DHX8, PRPF8, SNRNP200, AQR, PPIL4, SNW1/SKIP, CDC5L and PLRG1 are all absent from the 960; only the U2 snRNP pair SF3A3 and SF3B2 keeps it company, and SF3A3 is the paper's own named NON-selectivity control.

The Skucha row, stated in full

7 of 7 fusions. MLL-AF1p 0.0838 (5|3), MLL-AF4 0.0929 (5|1), MLL-AF9 0.0393 (6|5), MLL-CBP 0.0336 (2|12), MLL-EEN 0.0113 (9|12), MLL-ENL 0.00372 (11|11), MLL-GAS7 0.0569 (7|7); negative control 0|0 1. Rank 38 of 42 by MLL-AF4 p. This is a weak row across the whole panel, not only in the index column: three of the seven baits exceed 0.05 and the best is 0.00372. Of the nine proteins in this tranche it and LUZP1 are the two above the line - but unlike LUZP1, which reaches p = 2.63e-10 under MLL-ENL, DHX16 never gets below 0.0037 anywhere.

Why the p > 0.05 deferral does not survive contact with the corpus

This protein and LUZP1 were deferred twice on the ground that their MLL-AF4 p-values exceed 0.05. Measured on 2026-09-21, that criterion is not the one this graph actually uses:

pan-fusion proteinMLL-AF4 pentryconfidence
SMC30.174gene-smc3moderate
NOLC10.134gene-nolc1weak
TRIM280.129gene-trim28weak
LUZP10.127deferred twice-
DHX160.0929deferred twice-

Three proteins with worse index-fusion p-values than either deferred one are already written. The Methods state the selection rule was 'The 300 most significant interactions per bait were retained', and 186 of the 291 MLL-AF4 values (63.9%) exceed 0.05, so 0.05 was never the inclusion criterion of the experiment. The deferral was a judgement, and the measurement does not support it 1.

What DHX16 does, and the one cross-dataset link

Catalytic activation of the human spliceosome occurs in two ATP-dependent stages driven by two helicases, PRP2/DHX16 and Aquarius. PRP2 translocates along the intron while it strips away the RES complex, opens the SF3B1 clamp and unfastens the branch helix; translocation terminates six nucleotides downstream of the branch site through an assembly of PPIL4, SKIP and the N-terminal domain of PRP2 2. The functional demonstration in human cells came earlier: anti-DHX16 antiserum inhibits in vitro splicing and immunoprecipitates pre-mRNA, splicing intermediates and spliceosomal snRNAs, and a helicase-domain mutant (G724N) accumulates unspliced intron-containing transcripts and acts dominant-negatively on nuclear extract 3.

The cross-dataset link is PPIL4. This graph already holds gene-ppil4, written from the proximity-interactome beat - and PPIL4 is absent from the Skucha 960 at any n. The two proteins are in direct structural contact in the human spliceosome, and they enter this graph from two completely different experiments. Neither dataset sees the other's protein.

Isolated from its own machine

Checked against the full 960-row table on 2026-09-21. Absent at any n: DHX15, DHX8, PRPF8, SNRNP200, AQR (Aquarius, the other catalytic-activation helicase), PPIL4, SNW1/SKIP, CDC5L, PLRG1, RBM22, BUD31, ISY1. Present: SF3A3 at n = 7 (MLL-AF4 p 0.000595, neg 0|3) and SF3B2 at n = 5 (0.113, neg 6|4); SF3B1 at n = 1 with a dirty 8|4 control. So the only spliceosomal company DHX16 keeps is the U2 snRNP SF3 module - whose representative SF3A3 is the paper's own named NON-selectivity control, knockdown of which inhibited MLL-wild-type K562 and HL-60 as much as MOLM-13. That is the least useful company available: it is the arm of the spliceosome the authors themselves flagged as generically essential. And the project's own complex analysis scores U2 snRNP at q = 0.062, not significant against a realistic nuclear background 1.

Verdict

Undecidable, and the deferral was not justified on the stated ground. For: DHX16 is unambiguously and experimentally nuclear (four ECO:0000269 citations), it is a real chromatin-adjacent machine component, and a splicing connection is not absurd in a disease whose fusion drives transcription elongation. Against: the row is weak across the whole panel rather than only in the index column, no other DEAH helicase and no core spliceosome subunit is in the network, and its only companions are the U2 SF3 module whose own representative is the paper's non-selectivity control. The honest classification is a weak entry, which is exactly what gene-nolc1 and gene-trim28 already are at worse p-values.

identifier hazardREAL, NOT IN data/symbol-collisions.json AS OF 2026-09-21 (registry read before searching, per rule 88), AND A ROW IS WARRANTED. Three traps in one record. (1) `PRP2` is a curated synonym of DHX16 and is ALSO the name of the S. cerevisiae orthologue, of an unrelated Plasmodium protein, and of proline-rich protein 2 - a bare PRP2 search is uninterpretable; run against the KMT2A clause here it returns 0, so no damage. (2) `DDX16` is a curated synonym but the protein is a DEAH-box (DHX) helicase, not a DEAD-box (DDX) one - the synonym asserts the wrong family, and the DDX/DHX distinction is mechanistically real. (3) `DBP2` is a curated synonym and is also the name of a completely different S. cerevisiae DEAD-box helicase. Rule 65 readback SUCCEEDS - the protein name contains DHX16. Length is a usable defence against the nearest paralogue DHX15 (795 aa).
localizationNUCLEUS, EXPERIMENTALLY AND REPEATEDLY - the best-supported nuclear record in this tranche. UniProt O60231, fetched live 2026-09-21 with per-location evidence codes read individually: 'Nucleus' ECO:0000269 PubMed:20423332, 20841358, 25296192 and 29360106; 'Nucleus, nucleoplasm' ECO:0000269 PubMed:20423332; 'Cytoplasm' ECO:0000269 PubMed:35263596 (the RIG-I antiviral paper, a separate and later function). Four independent experimental nuclear citations, against zero for MAP7D1, MAPRE1 and PRKAR1A.
subnuclear localizationNUCLEOPLASM. UniProt O60231, ECO:0000269 PubMed:20423332, fetched 2026-09-21; the source is the in vitro splicing and dominant-negative study cited here as E3, checked per rule 91 and genuinely about nuclear DHX16. No finer compartment is recorded - no speckle assignment, which is notable for a splicing factor and should NOT be filled in by inference from function. Not measured in any leukaemia cell and not measured in any KMT2A-rearranged cell.
localization shown for fusionNO - nobody has imaged or fractionated DHX16 in any cell expressing any KMT2A fusion.
shown for fusionCo-purification with all seven MLL fusions including MLL-AF4 in Jurkat, but at p = 0.0929, above the conventional line and rank 38 of 42; shRNA-screened in MLL-AF9 MOLM-13, score unpublished. NO independent experiment ties DHX16 to any KMT2A fusion.
selectivityUNKNOWN, and the nearest evidence points AWAY from selectivity. Not named among the paper's controls and not known to be among the 40 re-screened. But SF3A3 - the one spliceosomal pan-fusion protein the authors did re-screen - was a named NON-selectivity control, inhibiting MLL-wild-type K562 and HL-60 as much as MOLM-13. A catalytic-activation helicase required for all pre-mRNA splicing is the same class. BARRED from any target list on that basis. (Note the separate and real fact that spliceosome modulators are an active leukaemia therapeutic area; that literature is not about this interaction.)
absence classnever-measured
absence class noteNo instrument has been pointed at DHX16 in a KMT2A-rearranged cell outside the two screen hosts. The MOLM-13 shRNA score is measured-not-reported. PRIDE checked: PXD009338 is the only relevant deposition.
graph contextDHX16 appears in ZERO of this graph's 1,924 node files before this entry. Its direct structural contact PPIL4 does have an entry (`gene-ppil4`, proximity-interactome beat) and is absent from the Skucha network.
verdictUNDECIDABLE, AND THE DEFERRAL WAS NOT JUSTIFIED ON THE STATED GROUND. p > 0.05 is not a criterion this corpus applies - SMC3, NOLC1 and TRIM28 are all written at worse index-fusion p-values, two of them at 'weak'. On the merits: genuinely and repeatedly nuclear, a real machine component, but weak across three of seven baits, isolated from every other spliceosome subunit, and companioned only by the U2 SF3 module whose representative is the paper's own non-selectivity control.

How this could bite us back
  • DHX16 must not reach a target list. Catalytic activation of the spliceosome is required in every cell, and the closest measured proxy - SF3A3 - was explicitly non-selective in the source paper's own re-screen.
  • The tempting narrative is 'MLL fusions engage the spliceosome', and this graph should resist it on this evidence: the row is above 0.05 in three of seven baits and the machine is absent.
  • Spliceosome modulators are a genuine leukaemia therapeutic area, which makes this the row most likely to be over-read by someone looking for a rationale. The rationale would have to come from the MBNL1 and PTBP1 literature, which is about different proteins that are not in this network at all.
Still open
  1. Is any core spliceosome subunit in PXD009338 below the rank cutoff? DHX16 recovered without PRPF8, SNRNP200 or Aquarius is either a specific interaction or a detection artefact, and the public spectra decide it.
  2. Why do this graph's two datasets each hold one half of the DHX16-PPIL4 structural contact and neither hold the other? That is an instrument-coverage question with a concrete answer.
  3. SF3A3 is the paper's named non-selectivity control and is pan-fusion at p = 0.000595 - far stronger than DHX16. If the strongest spliceosomal pan-fusion protein is non-selective, what would make a weaker one selective? Nobody has asked, and the answer would settle how this whole class should be written.
  4. DHX16 has a documented cytoplasmic antiviral function (RIG-I pathway, PMID 35263596) that is entirely separate from splicing. Does any of the nuclear-lysate recovery report the cytoplasmic pool?

    What this evidence cannot show

SYSTEM: the AP-MS host is JURKAT, a human T-ALL line, while KMT2A::AFF1 disease is B-lineage infant leukaemia; a partner requiring a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-induced transgene at an FRT/Flp cassette, not the endogenous fusion. Prey came from bulk nuclear lysate after a single STREP-Tactin step, so co-purification is NOT evidence of a direct contact and is not evidence that the two proteins are ever in the same complex. INCLUSION RULE: the paper kept a fixed number of top-ranked interactions per bait rather than applying a p threshold. Methods, read verbatim from the PMC full text by this beat on 2026-09-21: "All the identified bait-prey pairs were ranked by the combined p-value. The 300 most significant interactions per bait were retained." Measured by this beat from the cached MOESM4 xlsx: within the MLL-AF4 column 186 of 291 listed p-values (63.9%) exceed 0.05, and that column's maximum p is 0.175. BAIT DEPTH: for all nine proteins in this tranche the MLL-AF4 spectral total is rank 7 of the seven baits - measured protein by protein - so a low MLL-AF4 count is a bait property (transgene expression, purification depth, or the GLM normalisation) and must not be read as a weaker association than the same protein's count under another bait. HOW TO READ THE NEGATIVE CONTROL, measured by this beat on 2026-09-21 over all 960 rows of MOESM4: the Spearman correlation between a protein's neg_ctrl spectral total and its maximum per-bait spectral total is +0.461, and the median maximum per-bait spectral count is 42 for the 145 proteins (15.1%) with a non-zero negative control against 8 for the 815 with 0|0. A dirty negative control in this table is therefore substantially a statement about protein ABUNDANCE, not about specificity, and a clean 0|0 is substantially a statement that two control replicates were not deep enough to see the protein at all. Two consequences. (1) PSIP1/LEDGF - the one pan-fusion partner with a solved co-crystal against the KMT2A N-terminus - carries 0|5, the second-dirtiest control of the 42, so a non-zero control cannot be used to call a protein a contaminant. (2) A 0|0 control is not purity; it is an unestimated baseline. The paper's GLM estimates each prey's baseline abundance A0,j from the control purifications, so a prey the controls never saw has its baseline set by a floor rather than by data, which is the direction that inflates apparent specificity. ABOVE THE CONVENTIONAL LINE, AND THAT IS NOT A DISQUALIFIER HERE. This protein's MLL-AF4 p-value exceeds 0.05. Three things make that interpretable rather than fatal. (1) The table is RANK-SELECTED, not threshold-selected - 186 of the 291 listed MLL-AF4 p-values (63.9%) exceed 0.05 and the column's maximum is 0.175 - so 0.05 was never the inclusion criterion and applying it retrospectively imposes a cutoff the experiment did not use. (2) Measured by this beat on 2026-09-21, the three WEAKEST MLL-AF4 calls in the entire pan-fusion 42 - SMC3 0.174, NOLC1 0.134, TRIM28 0.129 - ALL already have entries in this graph, and gene-nolc1 and gene-trim28 carry confidence_overall 'weak' with those exact p-values recorded. The precedent for writing a pan-fusion protein above 0.05 at 'weak' already exists here, twice. (3) The index bait is the shallowest of the seven for all nine proteins in this tranche, so the index column is where a real partner is most likely to fall short. SPECIFIC TO THIS PROTEIN, measured by this beat from the cached MOESM4 xlsx on 2026-09-21: THREE of the seven baits exceed 0.05 (MLL-AF1p 0.0838, MLL-AF4 0.0929, MLL-GAS7 0.0569) and the best p across the whole panel is only 0.00372, so unlike LUZP1 - which reaches 2.63e-10 under MLL-ENL - this is weak everywhere and not merely in the index column. The MLL-AF4 replicates are 5|1, a five-fold discordance on a small count. MODULE: DHX15, DHX8, PRPF8, SNRNP200, AQR, PPIL4, SNW1/SKIP, CDC5L, PLRG1, RBM22, BUD31 and ISY1 are ALL absent from the 960 at any n; only SF3A3 (n=7) and SF3B2 (n=5) are present, and SF3A3 is the paper's own named NON-selectivity control. The project's own complex analysis scores U2 snRNP at q = 0.062, NOT significant against a 5,754-protein nuclear background. SELECTIVITY: not named among the paper's controls and not known to be among the unpublished 40 re-screened. Recorded as unknown. run.py re-run 2026-09-21, both controls PASS.

Evidence that argues against this (2)
    • The company DHX16 keeps is the worst possible kind. Its only spliceosomal companions in the 960 are SF3A3 and SF3B2, and SF3A3 is one of the three proteins the authors named as NON-selective controls - knockdown inhibited MLL-wild-type K562 and HL-60 as much as MLL-fusion MOLM-13. A pan-fusion spliceosome signal whose representative is the paper's own negative control is the definition of a generically essential recovery. IntAct has never curated this dataset; the raw spectra at PXD009338 have not been reanalysed here. ProteomeXchange/PRIDE 2018
    • The clean 0|0 control carries no information here: 32 of 42 pan-fusion proteins have one, and over the 960 rows control counts track abundance at Spearman +0.461 with DHX16's maximum per-bait total only 22 - among the lowest in the 42, well below what two control replicates would be expected to detect. Frequently observed background proteins in affinity purification are precisely the abundant ones, and the CRAPome authors note that a study's own limited controls do not capture a complete background set - so for a low-abundance prey the control is uninformative in both directions. Catalytic activation of the human spliceosome proceeds in two ATP-dependent stages driven by the helicases PRP2 (DHX16) and Aquarius; cryo-EM of the stalled BAQR intermediate shows PRP2 translocating along the intron while stripping away the RES complex, opening the SF3B1 clamp and unfastening the branch helix, with translocation terminating six nucleotides downstream of the branch site through an assembly of PPIL4, SKIP and the amino-terminal domain of PRP2, after which Aquarius enables dissociation of PRP2 and of the SF3A and SF3B complexes.

    What this evidence cannot show

Cryogenic electron microscopy of in vitro assembled human spliceosome intermediates, stalled by Aquarius inactivation. This is structural biochemistry in a reconstituted system, not a cellular experiment, and nothing in it concerns leukaemia, KMT2A or any fusion. It is cited to establish what DHX16 is and where it sits in a machine, and for one cross-dataset fact: PPIL4 - which this graph holds as `gene-ppil4` from the proximity-interactome beat and which is ABSENT from the Skucha 960 at any n - is in direct structural contact with the DHX16 N-terminal domain. Evidence that argues against this (1)
    • Being a well-characterised machine component argues for DHX16 being a real protein doing real work; it argues nothing about whether it binds an MLL fusion. The relevant absence is the machine itself: Aquarius, PRPF8, SNRNP200, PPIL4, SKIP, CDC5L and every other DEAH helicase are missing from the 960-protein network, so if the spliceosome were co-purifying with MLL fusions it is not co-purifying as a spliceosome. DHX16 is required for human pre-mRNA splicing after formation of a pre-catalytic spliceosome: anti-DHX16 antiserum inhibits the in vitro splicing reaction and immunoprecipitates pre-mRNA, splicing intermediates and spliceosomal snRNAs; cells expressing a helicase-domain mutant (G724N) accumulate unspliced intron-containing minigene transcripts, and nuclear extracts from those cells form splicing complex B but are impaired in splicing, with the mutant protein inhibiting splicing when added to HeLa nuclear extract.

    What this evidence cannot show

HeLa cells and HeLa nuclear extract, in vitro splicing and dominant-negative overexpression; not haematopoietic, not a fusion system. The dominant-negative approach means the phenotypes report on interference with the machine rather than on loss of DHX16 specifically. This is the paper behind one of UniProt O60231's four experimental nuclear citations, fetched and read by this beat rather than taken on the database's pointer (rule 91) - and it is genuinely about nuclear DHX16 function, so the pointer is sound. Read from the abstract.

Evidence that argues against this (1)
    • This establishes a firmly nucleoplasmic, essential housekeeping function, which is the profile of the proteins the source paper's own selectivity re-screen excluded. SF3A3, the one spliceosomal protein in the pan-fusion 42 that WAS tested, behaved non-selectively - it inhibited MLL-wild-type K562 and HL-60 as much as MLL-fusion MOLM-13 - and it is the closest available proxy for what a DHX16 knockdown would do.
