DDX6 - the only protein ever proposed to do for a cell what Tat does for the virus, on the strength of one 2016 paper

also called DDX6 · RCK · HLR2 · p54 · probable ATP-dependent RNA helicase DDX6

A virus can pull the elongation enzyme out of its storage particle. Only one protein our own cells make has ever been proposed to do the same thing: an RNA helicase called DDX6, which was reported to bind the storage RNA and hand the enzyme over to the AF4 scaffold. It has been shown once, in one laboratory, in a low-profile journal.

The same thing, for a scientist

DDX6 (UniProt P26196, 483 aa) is a conserved DEAD-box RNA helicase best known in mRNA storage, translational control and decay. Mueck, Bracharz and Marschalek reported that DDX6 **binds 7SK snRNA and causes the release and transfer of P-TEFb to the AF4/AF4N super elongation complex**, binds stably to AF4 and to AF4N by GST pull-down and co-IP, and that overexpressing AF4/AF4N or DDX6 raised cellular mRNA production 5-6 fold with an 11-fold increase when both were expressed, while DDX6 knockdown reduced it by 70% [E1]. If this is right it is the cellular counterpart of Tat's extraction, and it is the only such candidate in the literature. Four things temper it: it is a single paper from one laboratory, in Am J Blood Res, with no DOI and, as far as this beat can find, no independent replication; the central experiments are overexpression in HEK 293T with recombinant protein; a 5-11-fold change in *total cellular mRNA production* is a very large global effect that would be expected to have been noticed elsewhere; and the same laboratory's model is the one this graph has already had to qualify for the AF4-MLL complex-composition claims. The reason it matters here is what it points at: **DDX6's partner is AF4N, AFF1 residues 1-360, which is the portion of AFF1 that KMT2A::AFF1 loses and the reciprocal AFF1::KMT2A product keeps** [E2][E3].

The reciprocal AF4-MLL oncoprotein recruits DDX6 and shows hyperactive P-TEFb functionsame paper, stated as a conclusion1

AF4N is defined in that paper as AFF1 aa 1-360, encoded by an alternative AF4 transcript (FelC) terminating after AF4 exon 3 at a cryptic polyadenylation site, which the authors state is strongly increased in cells carrying t(4;11) 1. That last point is a secondary citation in their text and this beat did not fetch the primary source for it, so it is recorded as reported, not as verified.

Why it is filed here rather than dismissed

This beat's other entries state, correctly, that no cellular protein has been established to extract P-TEFb from the reservoir the way Tat does. DDX6 is the candidate, and leaving it out would be a bounded-rejection failure of exactly the kind this project has documented: a reader next year would repeat the search and not know whether the paper had been considered.

The honest status is weak-to-moderate, unreplicated, and pointing somewhere interesting. The interesting direction is not DDX6 itself but the module: if extraction runs through AF4N, then extraction capability sits on the reciprocal product and not on the direct one, which is developed in mechanism-the-ptefb-binding-module-of-aff1-travels-on-the-reciprocal-product.

subnuclear localizationNONE ASSIGNED, and the reason is a positive finding rather than a gap: DDX6's nuclear pool is CARRIER-DEPENDENT. DDX6 is commonly present in the nuclei of human-derived cells, but its import is by a PIGGY-BACK mechanism on EIF4ENIF1/4E-T rather than through a signal of its own, and the 2017 study that established this explicitly departs from the earlier shuttling model [E_q93_ddx6_loc1][E_q93_ddx6_loc2]. A protein that arrives in the nucleus as a passenger has no address of its own to determine, and no paper assigns it one - the gene clause against a twelve-term subnuclear clause returns 8 records of which NONE is a DDX6 subnuclear study: they are P-body, prostate-cancer RBP-profiling, LSM14B/oocyte, SARS-CoV-2 helicase, antisense-oligonucleotide P-body assembly, HIV-1 Rev, Pat1b and mouse oocyte papers [E_q93_ddx6_loc4]. Recorded as a BOUNDED ABSENCE and NOT as NOT APPLICABLE, because there is a real nuclear pool - the situation tranche 3 described for MAP3K14, where nothing structural bars nuclear entry.
localization shown for fusionNO - nobody has localised DDX6 in any KMT2A fusion, in any lineage, and the omission is load-bearing for this entry rather than incidental. The gene clause over DDX6 and the RCK/p54 spellings returns 329 records, against a nine-term KMT2A/MLL fusion clause returns 5 (PMIDs 42248567, 35078859, 18692687, 17427874, 12946992), and against a localisation clause AND the fusion clause returns ZERO [E_q93_ddx6_loc4]. THE PROBLEM THIS CREATES FOR THE ENTRY'S OWN HYPOTHESIS: DDX6 is proposed to extract P-TEFb from the nuclear 7SK snRNP and hand it to AF4/AF4N, which requires DDX6 in the nucleus at the 7SK particle; the protein's constitutive address is the cytoplasmic P-body and its nuclear entry is a 4E-T-dependent piggy-back. The 2016 report does not measure where the transfer happens, and this entry should now hold the compartment as an unaddressed objection to the mechanism rather than only the replication problem it already records.

How this could bite us back
  • DDX6 is a core mRNA-decay and translational-control helicase with functions far outside transcription; inhibiting it would not be a transcription-selective intervention.
  • An unreplicated single-laboratory mechanism is a poor foundation for a target, and this entry is written so that a reader does not mistake it for one.
Still open
  1. Has anyone outside the Marschalek laboratory tested whether DDX6 binds 7SK or transfers P-TEFb? This beat found no replication.
  2. Is DDX6 a dependency in KMT2A-rearranged lines, and does it behave differently in reciprocal-positive versus reciprocal-negative patients?
  3. Is the FelC transcript encoding AF4N really elevated in t(4;11) cells? That claim is a secondary citation in the source and this beat did not verify the primary.

The central experiments are overexpression of Strep-tagged AF4 and AF4N from Sleeping Beauty transgenes in HEK 293T, chosen explicitly because both proteins are rapidly degraded, plus recombinant GST fusions. A 5-11-fold change in total cellular mRNA production is an extremely large global effect. No leukaemia cell is used for the transfer experiments. This beat found no independent replication. The KMT2A::AFF1 fusion begins at AFF1 residue 347 of P51825, so AFF1 residues 1-346 - which contain almost all of the AF4N module (aa 1-360) and the entire cyclin T1-binding sequence (aa 1-308) - are absent from the direct fusion protein and present in the reciprocal AFF1::KMT2A product.

    What this evidence cannot show

A sequence-position argument. AF4N as defined by Mueck et al. is aa 1-360, so 14 residues of it (347-360) do fall on the direct fusion's side; the functionally mapped cyclin T1-binding sequence (1-308) does not.

    What this evidence cannot show

A statement about the record. Eight citations for one compartment is the densest evidence base in this tranche, and none of the eight is in a haematopoietic cell, so the depth buys nothing lineage-specific. The record is also the tranche's clearest example of a protein whose compartments are all CONDITIONAL - constitutive on a condensate, induced on stress, and carrier-dependent for the nucleus - which a flat reading of 'Cytoplasm, Nucleus' would erase.

Evidence that argues against this (1)
    • Weight of citations is not the same as weight of evidence for the question this beat asks, and here it conceals an imbalance. Eight papers place DDX6 in P-bodies and exactly one - PubMed:28216671 - is a dedicated study of its nucleocytoplasmic distribution, while the NUCLEAR pool is the one this graph needs, because the mechanism this entry exists to record (7SK extraction and handover to AF4) is nuclear. So the compartment with eight citations is irrelevant to the entry's hypothesis and the compartment with one is decisive for it, which is the opposite of how the record reads at a glance. DDX6 is commonly present in the nuclei of HUMAN-DERIVED CELLS, and the structural and molecular analysis establishing this DEVIATES FROM THE PREVIOUS MODEL of DDX6 shuttling, showing instead that nuclear import occurs via interaction with EIF4ENIF1/4E-T through a piggy-back mechanism.

Dual mechanisms regulate the nucleocytoplasmic localization of human DDX6. · Huang JH, Ku WC, Chen YC, Chang YL, Chu CY · Sci Rep 2017
    What this evidence cannot show

Human-derived cell lines, not haematopoietic and not fusion-bearing (brief rule 73). 'Commonly present' is a qualitative statement about prevalence across cell types rather than a quantified nuclear fraction, and no paper reports the nuclear-to-cytoplasmic ratio. The piggy-back mechanism means the nuclear pool's size is a function of 4E-T levels, which nothing in this graph records for any leukaemic cell. Bounded by the abstract.

Evidence that argues against this (1)
    • Carrier dependence is the substantive objection to this entry's central hypothesis and it has not been raised anywhere in the graph before. If DDX6 reaches the nucleus only as a 4E-T passenger, then the proposed 7SK-extraction-and-handover step is rate-limited by 4E-T rather than by DDX6, and the 2016 report's overexpression experiments - AF4/AF4N or DDX6 overexpression raising mRNA production five- to six-fold - would be measuring what happens when a normally carrier-limited protein is forced into excess. That is a specific, testable objection: measure 4E-T and the nuclear DDX6 fraction in a KMT2A-rearranged cell before believing the transfer happens there at endogenous levels. Bish R et al. 2015

PubMed:26184334, which carries four of P26196's location values, is an immunoprecipitation and mass-spectrometry interactome study using DDX6 as bait with nuclease-based RNA digestion; its localisation microscopy concerns the INTERACTORS rather than DDX6 - NUFIP2, FAM195A/granulin-1 and FAM195B/granulin-2 are shown NOT to be P-body components and to re-localise to stress granules upon exposure to stress.

    What this evidence cannot show

Bounded by the abstract. The paper is a good interactome study and is correctly cited for interactions; the criticism is that it is UniProt's source for four separate compartment values on DDX6 while the compartment experiments it reports are about three other proteins. Human cell lines, nothing haematopoietic.

Evidence that argues against this (1)
    • In the paper's defence, an IP-MS study that fractionates and images necessarily establishes something about its bait's compartment, and a reader could reasonably infer DDX6's P-body and stress-granule residence from the fact that its interactors were tested against those compartments. The reason this still matters is the one tranche 4 recorded: a compartment value sourced to an AP-MS paper cannot tell you how the localisation was measured, at what resolution, or whether the bait itself was co-stained - and for DDX6 specifically, the NUCLEAR value on this citation is the one this graph needs, and an interactome study performed on cytoplasmic granule biology is a poor source for it. Bounded 2026-09-21: the DDX6 gene clause returns 329 records, against a twelve-term subnuclear clause returns 8 of which NONE is a DDX6 subnuclear study, against a nine-term KMT2A/MLL fusion clause returns 5 none of which is a localisation measurement, and against a localisation clause AND the fusion clause returns 0.

    What this evidence cannot show

Titles and abstracts only; supporting figures not searched (brief rule 80). Recorded as a bounded absence rather than NOT APPLICABLE: DDX6 has a real nuclear pool, so a subnuclear address is possible and simply undetermined - the handling tranche 3 gave MAP3K14, where nothing structural bars nuclear entry, as against the topological exclusions applied to CD33 and ELOVL1.

Evidence that argues against this (1)
    • There is a reasonable argument that a subnuclear address for DDX6 would be the wrong thing to look for, and it strengthens rather than weakens the absence. If the nuclear pool is carrier-dependent and 4E-T is itself a P-body and cap-binding factor, the nuclear DDX6 species may be transient cargo rather than a resident, and transient cargo does not have a compartment. The measurement that would matter for this entry is therefore not 'which nuclear body' but 'is nuclear DDX6 associated with the 7SK snRNP' - a co-immunoprecipitation from a nuclear fraction, which has never been reported in any cell. Suppression of DDX6 endows HUMAN AND MOUSE PRIMED EMBRYONIC STEM CELLS with a differentiation-resistant hyper-pluripotent state that readily reprograms to a naive preimplantation-like state, and in ADULT PROGENITORS DDX6 controls the balance between self-renewal and differentiation in a context-dependent manner; mechanistically DDX6 mediates translational suppression of target mRNAs in P-bodies, and upon loss of DDX6 activity P-BODIES DISSOLVE and release mRNAs encoding fate-instructive transcription and chromatin factors back into the ribosome pool, whose increased translation rewires the enhancer, heterochromatin and DNA-methylation landscapes of undifferentiated cell types.

    What this evidence cannot show

Human and mouse embryonic stem cells and adult progenitors - not leukaemic, not fusion-bearing, and the progenitor arm is described as context-dependent, so nothing transfers to a blast untested (brief rule 73, and the claim names the systems first). 'P-bodies dissolve' is a condensate claim and this graph's localization-condensate-evidence-standards applies: the assays that establish condensate identity are contested, and the paper's functional readout is translation and chromatin state rather than a model-free measurement of internal mixing. Bounded by the abstract.

Evidence that argues against this (1)
    • The result is a reason to look at DDX6 in this disease and simultaneously a reason to doubt this entry's existing hypothesis about it. The documented, well-replicated, Cell-Stem-Cell-grade function of DDX6 is CYTOPLASMIC translational repression whose loss changes cell fate through P-body dissolution - a mechanism with nothing to do with 7SK snRNP or P-TEFb handover. If DDX6's principal activity is sequestering fate-instructive mRNAs in the cytoplasm, then the single-laboratory nuclear extraction mechanism this entry records is competing for attention with a much better-evidenced cytoplasmic one, and a DDX6 perturbation in a KMT2A-rearranged cell would be very difficult to attribute between them.
