CHD4 (Q14839) - the NuRD ATPase, a pan-MLL-fusion co-purifier, and the gene whose disruption drives lineage switching in KMT2A::AFF1 relapse

also called CHD4 · Mi-2beta · Mi2-beta · CHD-4

CHD4 is the motor of NuRD, a machine that slides nucleosomes along DNA and strips acetyl marks off histones, closing genes down. It co-purifies with every MLL fusion tested, and separately - in the exact fusion this project studies - damaging CHD4 is what lets a lymphoid leukaemia turn myeloid at relapse.

The same thing, for a scientist

CHD4 (Q14839, 1,912 aa) is the ATP-dependent chromatin remodelling ATPase at the centre of the NuRD (nucleosome remodelling and deacetylase) complex, identified with CHD3 as the remodelling activity inside an endogenous human histone-deacetylase complex. In Skucha 2018 it co-purified with all seven MLL fusions; the MLL-AF4 (= KMT2A::AFF1) call is p = 0.0116 with 7|9 spectra, against a negative control of 2|2 - the only protein in this beat whose control counts are appreciable, which weakens the call. The independent evidence is unusually strong for a protein in this set and points in two directions. CHD4 is required for the maintenance of childhood AML by RNAi and CRISPR, with G0 arrest, MYC downregulation and activity in a patient-derived xenograft while sparing normal bone marrow. But in MLL/AF4 pro-B ALL, altered expression, splicing or mutation of CHD4 is recurrently associated with myeloid lineage switch at relapse, and perturbing CHD4 in MLL/AF4 cell models induces myeloid gene expression. In the index fusion, therefore, losing CHD4 function is a documented route to a treatment-resistant relapse phenotype rather than to cure.

Go deeper
What CHD4 is

CHD4 and its paralogue CHD3 supply the ATP-dependent nucleosome remodelling activity found inside an endogenous human histone deacetylase complex - the NuRD (originally NRD) complex - and that remodelling is what allows the deacetylase to act on oligonucleosomal substrates it otherwise cannot reach 2. NuRD is generally a repressive complex. This matters for the interactome question, because KMT2A fusions are usually described as gain-of-function activators; a repressive remodeller in the pan-fusion core is either a genuine part of the machine or a nuclear-lysate passenger, and the Skucha data alone cannot say which.

The Skucha row

7 of 7 fusions. MLL-AF1p 0.00582 (9|8), MLL-AF4 0.0116 (7|9), MLL-AF9 2.26e-9 (33|32), MLL-CBP 3.52e-4 (8|29), MLL-EEN 8.89e-6 (28|34), MLL-ENL 7.89e-10 (34|34), MLL-GAS7 0.00684 (20|17). Negative control 2|2 1. CHD4 is one of only four proteins in this beat with non-zero negative-control spectra (CHD4 2|2, SF3A3 0|3, MCM2 0|2, SMARCC1 1|0), so its MLL-AF4 enrichment is roughly 3.5-fold over background rather than infinite, and the bait-specificity model rather than the raw counts is doing the work.

Independent evidence, in the index fusion, and it cuts the wrong way

A Blood 2022 study of MLL/AF4 pro-B ALL relapsing as AML found that the myeloid relapses shared fusion breakpoints with their lymphoid presentations and that the relapsed myeloid phenotype was recurrently associated with altered expression, splicing or mutation of chromatin modifiers including CHD4; perturbing CHD4 alone or with other mutated epigenetic modifiers induced myeloid gene expression in MLL/AF4-positive cell models 4. This is independent, human, and in the index fusion - and it says that removing CHD4 function pushes the disease toward the lineage-switched, immunotherapy-resistant state. Set against that, CHD4 is required for maintenance of childhood AML 3 and its depletion sensitises AML blasts to daunorubicin and cytarabine 5. The therapeutic direction is therefore genuinely unsettled in this disease, and the lineage-switch result is the one that is in KMT2A::AFF1.

Localization

UniProt Q14839 gives Nucleus with five independent ECO:0000269 experimental citations, plus a cytoplasmic centrosome pool with one. No subnuclear body assignment; NuRD is chromatin-distributed rather than compartment-localised. Nothing places CHD4 in a named subnuclear compartment in a KMT2A-rearranged cell, and Skucha's fractionation speaks only to the bait being nuclear, not the prey.

shown for fusionKMT2A::AFF1 (MLL-AF4) by co-purification in Jurkat, plus all six other Skucha baits. Independently, CHD4 is functionally implicated in KMT2A::AFF1 (MLL/AF4) lineage switching in human patients and MLL/AF4 cell models - but as a driver of relapse phenotype, not as a demonstrated binding partner of the fusion protein.
nurd subunit noteThe word 'NuRD' appears ZERO times in the Skucha full text (regex over PMC5959866, 2026-09-21), so the paper makes no complex-level claim. This entry deliberately does not assert that NuRD binds the fusion; it asserts that CHD4 co-purified.

How this could bite us back
  • Depleting CHD4 to sensitise blasts to daunorubicin and cytarabine is proposed in AML, but in MLL/AF4 leukaemia CHD4 disruption is what accompanies lineage switch to a chemo- and immunotherapy-resistant myeloid relapse. The same perturbation may be therapeutic in one lineage and escape-enabling in the other.
  • CHD4 loss relaxes chromatin globally and impairs double-strand break repair. In an infant receiving a genotoxic backbone, that is a second-malignancy and clonal-evolution risk, not only a sensitisation.
  • There is no CHD4 inhibitor with a clean mechanism; the published chemical route is a peptide that induces CHD4 protein cleavage, which is degradation rather than catalytic inhibition and carries its own selectivity problem.
  • CHD4 appears in the AP-MS negative control at 2|2 spectra. If it is a sticky nuclear-lysate protein, a therapeutic hypothesis built on this row is built on a background.
Still open
  1. Are other NuRD subunits (MTA1/2/3, MBD2/3, GATAD2A/B, RBBP4/7, HDAC1/2) present in the Skucha 960-protein network, and if so does the pan-fusion core contain a NuRD module rather than a lone ATPase?
  2. Do the CHD4 lesions found in MLL/AF4 myeloid relapse abolish the co-purification with the fusion, or leave it intact?
  3. Does CHD4 occupy KMT2A::AFF1 target genes in a t(4;11) B-ALL line, and is its occupancy repressive there or permissive?
  4. Is the negative-control signal (2|2) evidence that CHD4 is a common AP-MS background protein in nuclear lysate, and how does it behave in CRAPome-style contaminant repositories?

    What this evidence cannot show

SYSTEM: the AP-MS host is JURKAT, a T-ALL line, whereas KMT2A::AFF1 disease is B-lineage infant leukaemia, so a partner that needs a B-cell or infant proteome cannot appear here and a T-lineage partner can appear spuriously. The bait is a Strep-HA-tagged, SINGLE-COPY, doxycycline-INDUCED transgene, not the endogenous fusion. Prey was recovered from bulk nuclear lysate, so co-purification is not evidence of a direct contact. INCLUSION RULE: the paper kept the top 300 interactions per bait by combined p-value rather than applying a p threshold (Methods, verbatim: "The 300 most significant interactions per bait were retained"). Measured by this beat by reading the cached Supplementary Table 5 xlsx directly on 2026-09-21: 545 of the 2,049 per-bait p-values in the table (26.6%) exceed 0.05, to a maximum of 0.175. This graph's own king analysis ana-the-index-fusion-interactome-is-not-distinctive-and-two-earlier-answers-were-artifacts found the MLL-AF4 column reaches deepest into the weak tail of the seven, so an MLL-AF4 p-value is systematically weaker than the same protein's p-value under another bait and should not be read as a weaker interaction. CHD4's negative-control spectral counts are 2|2 - non-zero - so the MLL-AF4 signal is about 3.5-fold over the control AP-MS background and the call depends on the generalised linear model rather than on absence from control. Biochemical purification from human cells in vitro, 1998; the complex is now known to be compositionally heterogeneous (CHD3/CHD4/CHD5, MBD2 versus MBD3 paralogue-defined subtypes) and this paper does not resolve which NuRD subtype any given cellular activity belongs to. Evidence that argues against this (1)
    • In DROSOPHILA, Mi-2 - the single fly orthologue of CHD3/CHD4 - has activity that is independent of the NuRD complex, shown during neuronal maturation; so a CHD3/CHD4-family ATPase being present does not establish that NuRD is present. This is an INVERTEBRATE, NEURONAL system and it is cited only for the general point that the ATPase and the complex are separable, not for anything about human CHD4 or leukaemia. The measurement that carries the caution here is my own: the string 'NuRD' appears ZERO times in the body of the Skucha paper (regex over the PMC5959866 full text, 2026-09-21), so the source makes no complex-level claim either.
