BOD1L (BOD1L1) — the top SETD1A co-dependency, and the only candidate in this cycle tested by CRISPR tiling in a KMT2A::AFF1 line

also called BOD1L1 · FAM44A · KIAA1327 · biorientation of chromosomes in cell division 1 like 1

BOD1L is the clamp that holds the SETD1A enzyme onto DNA. Cutting the gene in leukemia cells kills them, but only if you cut the one small part of it that does the clamping, which is why the standard genome-wide screens missed it entirely.

The same thing, for a scientist

BOD1L1 is the human Shg1/Cps15 homologue and the highest-correlated SETD1A co-dependency across human cancer cell lines. Its Shg1 domain binds DNA and recruits SETD1A to chromatin via the SETD1A FLOS domain, and BOD1L loss phenocopies SETD1A loss transcriptionally: reduced SETD1A at transcription start sites, elongation defects and increased Pol II at TSS, without any reduction in H3K4me3 [E1]. That last point matters for this graph, because it makes BOD1L a handle on the *non-catalytic* function of an H3K4 methyltransferase — precisely the function that survives the Mishra finding that MLL1 SET-domain catalysis is dispensable for MLL-fusion leukemogenesis. The KMT2A::AFF1 evidence is direct but narrow: the authors ran a 618-sgRNA CRISPR tiling screen in doxycycline-inducible Cas9 MV4-11, a t(4;11) KMT2A::AFF1 line, alongside MOLM-13, and found a strong dependency localised to the N-terminal Shg1 domain and none on the C-terminal disordered regions or AT-hook [E1][E2]. The same paper states, and our own DepMap query confirms, that genome-wide screens call BOD1L1 non-essential in leukemia lines [E3]. The dependency exists only where the guides land.

Go deeper
Why this entry exists and the previous cycle's did not

Cycle 21 declined to create a BOD1L entry because it could not confirm BOD1L as a KMT2A::AFF1 interactor rather than a generic SETD1A cofactor. The full text settles the narrow question: the CRISPR tiling screens were run in iCas9-MOLM-13 and iCas9-MV4-11, and MV4-11 carries t(4;11)(q21;q23) with the KMT2A-AFF1 fusion 2. Both the BOD1L tiling screen and the reciprocal SETD1A tiling screen were run in both lines, and both report the MV4-11 result alongside the MOLM-13 result 1.

What the paper does not show, and what nobody should read into this entry:

  • No physical interaction between BOD1L and KMT2A, AFF1 or the fusion is reported. BOD1L's partner is SETD1A, a different H3K4 methyltransferase.
  • The mouse in vivo work is an MLL-r model described as mouse MLL-r leukemia, and the rescue experiments use mouse leukemia cells; no KMT2A::AFF1 animal model is used.
  • MV4-11 also carries FLT3-ITD, so it is a KMT2A::AFF1 line with a second strong driver.

So: a KMT2A::AFF1 cell was tested and depended on BOD1L. A KMT2A::AFF1 mechanism was not demonstrated. That is enough for an entry and not enough for a dossier.

The reason genome-wide screens miss this, and why it is a methodological finding in its own right

Our own query returns BOD1L1 at a mean Chronos of -0.234 across 1,258 lines with 6.0% depleted, and in the KMT2A::AFF1 lines: MV4-11 -0.150, SEM -0.214, RS4;11 -0.238, SEMK2 -0.134 3. Nothing there would make anyone look twice. MOLM-13, where the paper's strongest phenotypes are, sits at +0.010.

The authors anticipated this and say so directly: "Perturbation effects of CRISPR-based assays are also dependent on the position of the designed sgRNA." BOD1L1 is a 3,051-residue protein 4 whose functional element for this purpose is one N-terminal domain. A library carrying four to six guides distributed across a gene that long will, most of the time, not put a guide where it matters — and truncations downstream of the Shg1 domain leave the clamp intact.

This generalises beyond BOD1L, and the graph should record it: a near-zero Chronos value on a very long protein with a small functional domain is weak evidence of dispensability. Two of the three genes this project has struck or demoted on DepMap grounds this cycle are short proteins where that objection does not apply; ELL2 (640 aa) and CCNT1 (726 aa) are not in BOD1L's position. But the rule is worth having before it is needed.

Where this sits against the WRAD strike

The seven-gene strike in this cycle removed RBBP5 and ASH2L because their rationale was enabling MLL1 SET-domain catalysis and that catalysis is dispensable for MLL-AF9 leukemogenesis 5. BOD1L is the mirror image of that argument and it is worth being explicit about why, because otherwise this entry looks like the WRAD thread creeping back in under a new name.

BOD1L's reported function is not catalytic support. Losing BOD1L reduced SETD1A at transcription start sites, caused an elongation defect and raised Pol II at TSS, and did not reduce H3K4me3 1. The authors go further and state that MLL-r leukemia cells do not depend on SETD1A SET-domain function, which is why they could not assess BOD1L's role in canonical SETD1A activity in this cell type at all.

The structure of the argument therefore differs at exactly the point that killed RBBP5 and ASH2L. Those subunits were proposed as targets because they enable methylation; BOD1L is proposed as a target although methylation is unaffected. If the Mishra result is the reason the WRAD thread dies, it is not a reason this one does.

domains noteDeliberately empty. The functional element is the N-terminal Shg1 domain containing W104, reported in PMID 38989615, but UniProt annotates no domain features for Q8NFC6 and the paper's figure-derived boundaries were not transcribable as defensible residue ranges. Per the graph's joins rule, an invented or null coordinate is worse than an absent lane.
accession resolutionFetched Q8NFC6 from the UniProt REST API and read back the primary gene name (BOD1L1) and length (3051 aa). BOD1L, FAM44A and KIAA1327 are synonyms. BOD1 and BOD1L2 are different genes and a synonym-tolerant search will return them.
complexSETD1A/COMPASS (human Shg1/Cps15 homologue)
roleDNA-binding chromatin anchor for SETD1A; recruits SETD1A to transcription start sites through the SETD1A FLOS domain. Supports the non-catalytic function of SETD1A: loss reduces SETD1A at TSS and causes an elongation defect without reducing H3K4me3.
interaction detailBOD1L Shg1 domain residue W104 associates with the SETD1A FLOS domain; the CRISPR-sensitive region of SETD1A narrows to residues 794-827 within the FLOS 787-1026 region. The BOD1L-SETD1A complex associates with transcriptional regulators including E2Fs.
chemical matterNone. No structure, no ligand, no reported chemical probe. The tractable element would be a protein-protein interface (Shg1 W104 against the SETD1A FLOS 794-827 region), which is the hardest modality class in this graph and the one the degrader dossier exists to discuss.
druggabilityCurrently G1-failing as a small-molecule target: no structure of BOD1L or of the BOD1L-SETD1A interface exists, and a 3,051-residue protein with a single small ordered functional domain is a poor starting point. The realistic near-term use is as a genetic tool to test whether the SETD1A non-catalytic axis matters in KMT2A::AFF1 at all.
alphafold noteAlphaFold DB does not model chains this long (the limit is ~2,700 residues), so no AF-<acc>-F1 entry exists for this protein. A stored identifier of that form was removed on 2026-09-19 after the API returned 404: it had been constructed by rule rather than fetched. KMT2A itself (3,969 aa) is absent from AlphaFold for the same reason.
subnuclear localizationDAMAGED REPLICATION FORKS, established functionally rather than by imaging: BOD1L loss causes uncontrolled resection of stressed forks through failure to stabilise RAD51 there, and the phenotype is suppressed by blocking DNA2 or by depleting BLM or FBH1 [E_q71_loc1]. This is the one gene in this tranche whose subnuclear address is a functional compartment rather than a morphological one. [EXPLICIT NEGATIVE] NOT MEASURED IN A KMT2A-REARRANGED CELL, despite this being the only gene in this cycle's set with a CRISPR tiling result in a KMT2A::AFF1 line - the tiling measures dependency, not location. How this could bite us back
  • Genotoxicity as mechanism, not side effect: SETD1A-BOD1L H3K4 methylation recruits RIF1 and directs NHEJ (PMID 35439434). Reducing BOD1L function degrades end-joining fidelity. In a child who will also receive cytotoxic chemotherapy and possibly radiation, deliberately impairing double-strand-break repair is a second-malignancy risk that would have to be argued for explicitly, not tolerated silently.
  • Immunological cost: the same axis is required for class switch recombination. An infant with leukemia is already immunosuppressed and dies of infection more often than of disease.
  • Resistance is pre-described: loss of SETD1A-dependent RIF1 recruitment in BRCA1-deficient cells restores homologous recombination and confers PARP-inhibitor resistance. A BOD1L-directed agent could therefore antagonise a DNA-damaging partner in combination rather than cooperate with it.
  • Delivery and modality: no structure, no ligand, no probe. Everything here is genetic, and the interface that would have to be blocked is a small ordered region inside a 3,051-residue protein.
  • The cost of wrongly ADDING this target: a medicinal-chemistry cycle spent on an undruggable interface, on the strength of one CRISPR tiling arm in a line that also carries FLT3-ITD. The cheap de-risking step is the SEM/RS4;11 tiling experiment, not chemistry.
  • The cost of wrongly striking it: BOD1L is the clearest case in this cycle of a real dependency that genome-wide screening cannot see. If the project's practice is to strike on Chronos, it will strike this one, and the mechanism it would be discarding is the non-catalytic SET1-family function that survives the objection which kills the rest of the WRAD thread.
  • The selectivity argument is not available for BOD1L. This project's own genome-wide scan puts it at rank 12,367 of 17,728 - marginally LESS required in KMT2A-rearranged lines than in other leukaemias (difference +0.0256), with no floor compression to excuse it. Whatever case exists for targeting fork protection here, it is not a fusion-selectivity case.
  • Fork protection is a function every proliferating cell needs, and the human phenotype of losing it in the blood compartment is already documented: Fanconi anaemia patients lose HSPCs before they lose counts (PMID 22683204). Essential-function toxicity in the treated tissue is the predicted outcome.
Still open
  1. Does BOD1L knockout suppress HOXA9 and MEIS1 in a KMT2A::AFF1 B-ALL line? The MV4-11 evidence is a proliferation phenotype from a tiling screen; no fusion-output readout in any KMT2A::AFF1 line exists in the cited work.
  2. Is the MV4-11 dependency attributable to KMT2A::AFF1 or to FLT3-ITD? Both lines used in the tiling screens are FLT3-ITD positive, which is a shared confounder and not a controlled variable. SEM and RS4;11 are FLT3-wild-type KMT2A::AFF1 lines and would settle it.
  3. How many other candidates in this graph have been dismissed on a genome-wide Chronos value that the guide distribution could not have detected? A systematic re-check of the long proteins in the interactome against tiling data would be cheap and might overturn more than one strike.
  4. Does blocking BOD1L-SETD1A separate the transcription function from the NHEJ function, or are they the same event read at two loci? If they cannot be separated, the DNA-repair liability is not a side effect but the mechanism.
  5. Where is BOD1L in an unperturbed cell? UniProt says Chromosome and the functional work says stressed forks, but nobody has imaged or fractionated a 3,051-residue protein to show what fraction is fork-associated at baseline.
  6. Does the SETD1A-BOD1L co-dependency survive in a KMT2A-rearranged background, given that BOD1L itself is anti-selective there? The co-dependency was derived across lines, and a co-dependency can be real and still not be present in the subtype you want to treat.

BOD1L is the highest-correlated SETD1A co-dependency in human cancer cell lines; its Shg1 domain has DNA-binding activity and recruits SETD1A to chromatin through the SETD1A FLOS domain via residue W104; BOD1L knockout reduces leukemia cells in vitro and in vivo, induces apoptosis and G1 arrest, phenocopies SETD1A knockout transcriptionally, reduces SETD1A at transcription start sites and causes an elongation defect with increased Pol II at TSS, yet does not reduce H3K4me3; and CRISPR tiling screens in doxycycline-inducible Cas9 MOLM-13 and MV4-11 leukemia cells localise the dependency to the N-terminal Shg1 domain and not to the C-terminal disordered regions or AT-hook.

    What this evidence cannot show

Full text read (PMC11381347), not abstract only. The KMT2A::AFF1 content is specifically the MV4-11 arm of the two CRISPR tiling screens (618 sgRNA against BOD1L, plus a SETD1A tiling screen), reported alongside MOLM-13. Every other phenotype in the paper — apoptosis, colony formation, ChIP, immunoprecipitation, the cDNA rescue — is MOLM-13, 293T or mouse. No physical BOD1L-KMT2A, BOD1L-AFF1 or BOD1L-fusion interaction is reported; BOD1L's partner throughout is SETD1A. The in vivo model is described as a mouse MLL-r leukemia model, not KMT2A::AFF1. The authors state explicitly that they could not evaluate BOD1L's role in canonical SETD1A function in this cell type, because MLL-r leukemia cells do not depend on the SETD1A SET domain.

Evidence that argues against this (1)
    • BOD1L's best-characterised function is in DNA repair, not transcription, and that is a liability rather than a second opportunity. SETD1A-BOD1L H3K4 methylation recruits RIF1 to double-strand breaks and directs non-homologous end joining; losing SETD1A or BOD1L allows uncontrolled resection of DNA ends, impairs end-joining of dysfunctional telomeres and abrogates class switch recombination, and in BRCA1-deficient cells restores homologous recombination and confers PARP-inhibitor resistance. A BOD1L-directed agent in a child is therefore an agent that degrades end-joining fidelity and class switch recombination at the same time as it attacks the leukemia. Bayley R et al. 2022

    What this evidence cannot show

Cell-line provenance database, fetched and read. MV4-11 is the right fusion in the wrong lineage for this project's index population: it is an acute monocytic leukemia from a 10-year-old, not infant B-ALL. The co-occurring FLT3-ITD is a strong independent driver and a known confounder in this line, so a dependency seen in MV4-11 cannot be attributed to KMT2A::AFF1 without a second line. MOLM-13, the co-screened line, is KMT2A::MLLT3 and also FLT3-ITD positive.

Evidence that argues against this (1)
    • The karyotype is not the confound that matters most in a line used for a tiling screen. Ben-David et al. showed 27 strains of a single widely distributed line had diversified genetically and transcriptionally, with differential activation of expression programmes, marked differences in morphology and proliferation, and at least 75% of strongly active compounds from a 321-compound panel inactive in some strains; barcoding traced this to positive clonal selection sensitive to culture conditions. A dependency mapped in one laboratory's doxycycline-inducible Cas9 MV4-11 is a statement about that population. Nothing in the BOD1L paper or in this entry records which MV4-11 strain, at what passage, and no independent laboratory has repeated the tiling result. Ben-David U et al. 2018

    Genome-wide DepMap CRISPR screening calls BOD1L1 non-essential, including in the KMT2A::AFF1 lines: mean Chronos -0.234 across 1,258 lines with 6.0% of lines depleted below -0.5, and MV4-11 -0.150, SEM -0.214, RS4;11 -0.238, SEMK2 -0.134, with MOLM-13 at +0.010.

    What this evidence cannot show

Queried by this agent this cycle; the API does not state the DepMap release, so the release is unverified. This value is reported here as the objection to the entry and not as support for it. It agrees with the primary paper's own statement that BOD1L was 'classified as non-essential in all leukemia cell lines' in DepMap, so the two sources are consistent about the fact and differ only about what it means.

Evidence that argues against this (1)
    • The primary paper gives the mechanistic reason the genome-wide null should not be believed as a statement about dispensability: 'Perturbation effects of CRISPR-based assays are also dependent on the position of the designed sgRNA.' Their 618-sgRNA tiling screen found a strong dependency confined to the N-terminal Shg1 domain of a 3,051-residue protein. A standard library with a handful of guides spread across a gene that long will usually miss it, and C-terminal truncations leave the functional domain intact. The accession used here is Q8NFC6, whose UniProt primary gene name reads back as BOD1L1 at 3,051 residues; BOD1L is a listed synonym and not the primary symbol, and no PDB structure and no UniProt-annotated domain exists for the protein.

    What this evidence cannot show

Fetched and the primary gene name read back rather than assumed, per the standing accession rule. The naming matters for retrieval: the leukemia literature says BOD1L, HGNC says BOD1L1, and BOD1 and BOD1L2 are different genes. The absence of UniProt domain features is why no residue ranges are given in data.domains: the Shg1 domain boundaries and residue W104 come from the primary paper and are not independently annotated, so putting invented coordinates into the domain viewer would be worse than leaving the lane out.

Evidence that argues against this (1)
    • NO PUBLISHED OPPOSITION, and the naming problem this item flags is measurable rather than hypothetical. PubMed searches run this session return BOD1L[tiab] = 14 records and BOD1L1[tiab] = 10 records (raw counts, not de-duplicated against each other and not individually title-checked), so neither symbol alone retrieves the literature and a search keyed to the HGNC-approved symbol misses part of it. What would falsify the item as written: a UniProt or HGNC revision changing the primary symbol or the canonical length from 3,051 aa; a published experimental structure or domain assignment for the Shg1 region that fixes boundaries independently of the single 2024 paper; or a second laboratory's residue numbering that disagrees with W104. None of these exists: no PDB entry and no UniProt-annotated domain is recorded for Q8NFC6, which is why this entry carries no residue ranges in data.domains and why the domain viewer cannot draw a lane for it. No citation is attached because there is nothing to cite: this note is a bounded absence plus a falsifier list, resting on the UniProt record already cited by the parent item, not a sourced fact. Uncited and unciteable look identical in this field, so it is said here explicitly (Q42 citation-integrity repair, 2026-09-20).

The MLL1 SET domain, and hence its H3K4 methyltransferase activity, is dispensable for maintaining haematopoietic stem cells and for supporting leukemogenesis driven by the MLL-AF9 fusion oncoprotein in mouse; what is lost on Mll1 deletion is H4K16 acetylation at MLL1 target genes, and SIRT1 inhibition restores both the mark and target-gene expression.

The histone methyltransferase activity of MLL1 is dispensable for hematopoiesis and leukemogenesis · Mishra BP, Zaffuto KM, Artinger EL, et al. · Cell Reports 2014
    What this evidence cannot show

Abstract read, not full text. Cited here for the contrast that makes BOD1L a different kind of claim from RBBP5 and ASH2L, not as support for BOD1L. The study is mouse and the fusion is MLL-AF9, not KMT2A::AFF1; it concerns wild-type MLL1's SET domain, which KMT2A fusions do not retain in any case. It says nothing directly about SETD1A, a different SET1-family enzyme — though the BOD1L paper independently states that MLL-r leukemia cells do not depend on SETD1A SET-domain function either.

Evidence that argues against this (1)
    • The contrast this item is cited for depends on wild-type MLL1 being the relevant enzyme, and the later genetics says it is not. Chen et al. found endogenous MLL1 dispensable for MLL-rearranged leukaemia in independent conditional animal models, while deletion of the paralogue Mll2 alone significantly impaired survival of MLL-AF9-transformed cells, with additional Mll1 loss further reducing viability and the two collaborating through distinct pathways rather than redundantly. 'MLL1's catalysis is dispensable, so a non-catalytic handle is the interesting one' is a weaker motivation once MLL1 as a whole is dispensable: the argument for BOD1L has to be made on SETD1A's own non-catalytic function, which the primary paper supports directly, rather than on a contrast with MLL1. BOD1L1 is strongly constrained against loss of function in humans: gnomAD reports pLI 0.999999 and LOEUF 0.427 from 86 observed against 240.7 expected loss-of-function variants.

gnomAD v4 loss-of-function constraint for BOD1L1 (ENSG00000038219) via the gnomAD GraphQL API · Genome Aggregation Database, Broad Institute · gnomAD 2026
    What this evidence cannot show

Queried by this agent this cycle. At 240.7 expected loss-of-function variants this is the best-powered constraint estimate of any candidate in this beat, so the low LOEUF is reliable in the direction the safety triage says to trust. As always, constraint models lifelong heterozygous germline loss and not months of partial pharmacological inhibition; MEN1 has comparable constraint and an approved, tolerated inhibitor.

Evidence that argues against this (1)
    • The constraint metric measures something other than what a safety triage wants to know, and its own authors define the limits. Karczewski et al. built the constraint spectrum from 125,748 exomes and 15,708 genomes, identifying 443,769 high-confidence predicted loss-of-function variants only after filtering artefacts caused by sequencing and annotation errors, and classified genes by tolerance to INACTIVATION - validated against model-organism and engineered-human-cell essentiality, not against drug tolerability. pLI 0.999999 for BOD1L1 therefore says selection has removed heterozygous null carriers over evolutionary time; it does not bound the effect of partial, reversible inhibition over months, and the entry's own comparator makes the point - MEN1 is comparably constrained and has an approved, tolerated inhibitor. In HUMAN non-haematopoietic cells, BOD1L is a component of the replication-fork protection pathway: its loss confers exquisite sensitivity to replication stress and causes uncontrolled resection of damaged replication forks through a failure to STABILISE RAD51 AT THOSE FORKS, and blocking DNA2-dependent resection or knocking down the helicases BLM and FBH1 suppresses both the catastrophic fork processing and the chromosomal damage - so BOD1L's functional address is damaged chromatin at the fork.

    What this evidence cannot show

Abstract read in full; full text not read. Human non-haematopoietic cell lines under induced replication stress - not leukaemia, not KMT2A-rearranged (brief rule 73). The address is FUNCTIONAL and genetic, inferred from epistasis with DNA2, BLM and FBH1 and from RAD51 stability, rather than from an image of BOD1L at a fork. UniProt Q8NFC6 annotates the subcellular location as 'Chromosome' at ECO:0000269 and gives nothing finer. Note the primary gene symbol is BOD1L1, not BOD1L.

Evidence that argues against this (1)
    • The fork-protection function BOD1L is credited with is shared, and the same phenotype is produced by proteins with no relationship to BOD1L. Depleting SETD1A - whose H3K4 methylation at forks enables FANCD2's nucleosome chaperone activity - causes the same uncontrolled DNA2-dependent resection and the same loss of RAD51 nucleofilament stability, as does a chaperone-defective FANCD2 mutant. A BOD1L-specific subnuclear or therapeutic claim has to distinguish itself from those. Higgs MR et al. 2018

In HUMAN non-haematopoietic cells, the state BOD1L protects is a REPLICATION-FORK state and not a lineage state: SETD1A-catalysed H3K4 methylation at replication forks enhances FANCD2-dependent histone chaperone activity, and suppressing H3K4 methylation or expressing a chaperone-defective FANCD2 mutant causes loss of RAD51 nucleofilament stability and severe nucleolytic degradation of forks - placing BOD1L's SETD1A co-dependency inside general replication biology rather than inside anything specific to a fusion.

    What this evidence cannot show

Abstract read in full; full text not read. Human non-haematopoietic cells - not leukaemia, not KMT2A-rearranged, not infant B-lineage (brief rule 73). This paper is about SETD1A and FANCD2 and does not measure BOD1L; it is cited here to establish what the pathway is, not to make a BOD1L measurement. No cell type or cell state has been measured for BOD1L in any haematopoietic system, and this entry records that as an absence rather than filling it.

Evidence that argues against this (1)
    • The one documented requirement of this pathway in a human haematopoietic compartment is the Fanconi phenotype - an HSPC defect driven by a p53/p21 response to replication stress, in patients carrying no fusion. That is the lineage-level explanation for why fork-protection genes matter in marrow, and it is available without invoking KMT2A. Ceccaldi R et al. 2012
