ENL's disordered region and condensates, restricted to what actually bears on KMT2A::MLLT1 - which is one figure panel

also called ENL IDR phase separation fusion · MLL-ENL condensate evidence · SEC droplet ENL AFF4

ENL's floppy middle can make protein droplets in a test tube, and adding the fusion to a cell increases the number of bright dots containing elongation proteins. That is one panel of one paper, in a cell type that has nothing to do with leukaemia, using the two assays that cannot tell a droplet from a cluster.

The same thing, for a scientist

The ENL condensate literature is large and almost all of it is about wild-type ENL or about Wilms-tumour/AML hotspot point mutants, neither of which is the fusion. Restricted to fusion-bearing evidence, what exists is: the ENL IDR alone forms spherical droplets in vitro at 20 uM (and down to 200 nM), droplets that fuse on contact, are salt-dependent, are abolished by 3% 1,6-hexanediol and by 65 C; ENL is required for heterotypic AFF4/cyclin T1 droplets in cells; ENL/CDK9 heterotypic droplets recover slowly by FRAP (solid-like) unless AFF4 is present, and AFF4 knockdown or the AFF4 inhibitor KL-1 restores irregular shape and incomplete coalescence; and, the only fusion-context observation, transfecting MLL-ENL into HeLa significantly increases the number of nuclear puncta containing AFF4 with ENL, with CDK9 and with ELL2. There is no measurement of condensate behaviour in any t(11;19) cell, no comparison between reciprocal-positive and reciprocal-negative backgrounds, and, on a query re-run this cycle, no phospho-regulation literature for this protein's condensates at all.

What the IDR does, in a tube

ENL's disordered regions and AFF4's serine-rich IDR (AFF4 residues 760-901) both phase separate as eGFP fusions. Droplets form without crowding agent, are still visible at 200 nM protein, shrink and disappear as NaCl rises, fuse on contact into single spherical droplets, are completely inhibited by 3% 1,6-hexanediol, and are disrupted at 65 C - so both hydrophobic and electrostatic interactions contribute 1.

In cells, ENL knockout reduces heterotypic AFF4/cyclin T1 droplets, rescuable by ENL re-expression 1. So in this system ENL is the initiating component and AFF4 is the modulator.

The fluidity result, which is the interesting one

eGFP-ENL with CDK9-mRFP forms heterotypic droplets that recover slowly by FRAP - the authors call this a static, solid-like state. Adding FLAG-AFF4 speeds recovery. Co-transfecting AFF4, but not cyclin T1, increases the number of ENL/CDK9 droplets while reducing their size, which the authors read as AFF4 preventing excessive coalescence. Knocking AFF4 down by shRNA, or inhibiting it with the small molecule KL-1, produces irregular shape and incomplete coalescence 1.

Read conservatively, this says the ENL-P-TEFb assembly is not intrinsically liquid and that a second component is needed to keep it dynamic. That is a mechanistically specific claim and it is the part of this paper least dependent on the contested assays, because it is a within-system comparison rather than an assertion that any particular structure is a condensate.

The single fusion-bearing panel

Cells overexpressing wild-type ENL or MLL-ENL were co-stained for elongation components. The tested components did not fully overlap, consistent with their existing outside the elongation complex. Transfection of MLL-ENL significantly increased the number of AFF4/ENL, AFF4/CDK9 and AFF4/ELL2 colocalised puncta per nucleus, each with n > 20 nuclei 1. The authors write that this 'may provide a biophysical mechanism for MLL-ENL fusion in leukemogenesis'.

That is the whole fusion-context condensate literature: one panel and its quantification, in HeLa, by transient transfection.

Why this cannot yet be used, and what would fix it

Three limits, in order of severity.

  1. The assays do not discriminate. 1,6-hexanediol sensitivity and classical FRAP recovery both fail to separate liquid-liquid phase separation from binding to spatially clustered sites 2; only model-free calibrated half-bleaching does. Worse in a chromatin context, 1,6-hexanediol rapidly immobilises and condenses chromatin in living human cells, an action distinct from melting a droplet 3.
  2. Overexpression inflates the phenotype. At physiological expression, low-complexity-domain interactions that control transcription form dynamic hubs with no detectable phase separation 4, and the ENL field's own mutant work found that expression beyond endogenous level produces non-functional condensates 5.
  3. The system is wrong. HeLa has no haematopoietic context, no KMT2A rearrangement and none of the chromatin state the fusion acts in.

The fix is inexpensive and specific: a knock-in fluorescent tag at the fusion junction in HB1119 or KOPN-8, imaged at endogenous level, with calibrated half-bleaching rather than FRAP. That would simultaneously produce the first junction-specific reagent for this fusion and the first condensate measurement that could be believed.

What it would mean for the 153-versus-101 arms, if any of it held

Both control arms make the same forward fusion protein, so any condensate property of KMT2A::MLLT1 itself is identical between them by construction. The condensate axis can only distinguish the arms through the reciprocal product, MLLT1::KMT2A, which would carry MLLT1 exon 1 but neither the ENL IDR bulk nor the AHD.

So the testable condensate prediction for this beat is narrow and falsifiable: if reciprocal-positive patients differ, it is not because their forward fusion behaves differently in a droplet. Anyone proposing a condensate explanation for a reciprocal-status effect has to explain how a protein lacking the IDR changes the behaviour of one that has it.

And a bounded negative that constrains the whole area: (ENL OR MLLT1) AND condensate AND phospho* returns 0 PubMed records, re-run 2026-09-20 with the query translation inspected 6. There is no phospho-regulation literature for these condensates to build a switch model on.

How this could bite us back
  • A condensate-dissolving strategy has, for this fusion, exactly one supporting experiment, in HeLa, by overexpression, with non-discriminating assays. Building a programme on it risks a drug whose mechanism cannot be confirmed by any assay the programme is likely to run.
  • If the real structure is clustered-site binding rather than phase separation, hexanediol-style pharmacology would fail while still producing the expected in-cell readout, because hexanediol independently condenses chromatin.
  • AFF4 inhibition (KL-1) makes the ENL/P-TEFb assembly less fluid rather than dissolving it, so an AFF4-directed agent may harden the very structure it is meant to disperse.
  • Both control arms make the same forward fusion, so nothing in this area can explain a reciprocal-status effect without invoking the uncloned reciprocal product - which means a condensate explanation for the beat's central question is currently unfalsifiable.
Still open
  1. Does endogenous KMT2A::MLLT1 form condensates at all? No measurement exists in any t(11;19) cell, and calibrated half-bleaching on a junction-tagged knock-in would be the first one that could distinguish the two models.
  2. Is the solid-like FRAP behaviour of ENL/CDK9 without AFF4 a real feature of the assembly or an artefact of the tagged, overexpressed constructs? It is the most mechanistically specific claim in the paper and the least tested.
  3. If AFF4 is what keeps the assembly dynamic, does AFF4 level differ between t(11;19) and t(4;11) leukaemias, where AFF1 rather than AFF4 is the fused partner?
  4. Would the reciprocal product MLLT1::KMT2A, which lacks the ENL IDR bulk, change the phase behaviour of the forward fusion in trans? This is the only route by which condensate biology could distinguish the two control arms.

    What this evidence cannot show

In vitro work uses eGFP-tagged isolated IDRs at 20 uM with PEG-8000 in the primary condition. Cell work is HeLa and HCT116, neither haematopoietic; the fusion experiment is transient overexpression scored by puncta counting in >20 nuclei. The two assays used to argue liquidity (1,6-hexanediol, FRAP) are non-discriminating. No t(11;19) cell appears anywhere in the paper. Full text read from PMC7112754 fullTextXML.

    • The paper's own FRAP result shows the ENL/CDK9 assembly is solid-like without AFF4, which is not the behaviour a liquid condensate model predicts and is equally consistent with a stable multivalent complex that AFF4 remodels. Eppert M et al. 2022

    What this evidence cannot show

The systems studied are transcription-factor low-complexity domains rather than YEATS-family elongation factors, so transfer is by analogy. It bounds what overexpression evidence can show, not what the endogenous ENL assembly is.

Evidence that argues against this (1)

Cancer hotspot mutations in ENL's structured YEATS domain trigger aberrant condensates at native genomic targets through multivalent homotypic and heterotypic interactions, and expression of ENL mutants beyond the endogenous level leads to non-functional condensates.

The symbol set is ENL and MLLT1 only, without the retired aliases LTG19 and YEATS1, and the phospho term is a wildcard rather than an enumeration of kinase names. A zero here bounds PubMed-indexed literature, not preprints or unpublished data. ENL as a bare token is contaminated by erythema nodosum leprosum, which can only inflate a count, so the zero is conservative.

    • ENL is phosphorylated by ATM at SQ sites to recruit polycomb and switch off transcription for double-strand-break repair, so phospho-regulation of ENL exists even though no paper connects it to condensate behaviour - the zero is about the intersection, not about either term. Ui A et al. 2015
