CURATED: Q120 called the MLL1-N channel 'inert to three decimals'. At MLL1's OWN top sites in mouse it falls to 0.3012 under a DOT1L inhibitor and 0.3298 under a menin inhibitor - so 'inert' was population-specific, and a drug that does not touch menin moves the MLL1 channel as much as one that does

also called the MLL1 channel is not inert · SGC0946 moves MLL1 occupancy as much as VTP does · Q122 curation, criterion C7

An earlier analysis reported that the signal from an antibody against MLL1 barely moved under a menin inhibitor, and described it as inert to three decimal places. Looking instead at the places where that antibody's signal is strongest, it drops to about a third of its untreated level - and it drops by almost exactly the same amount under a completely different drug that blocks an enzyme rather than the menin interaction. So the earlier 'inert' description was true only of the particular set of sites it was measured on, and the fact that both drugs move this signal equally argues that neither is moving it through the mechanism it was chosen to test.

The same thing, for a scientist

**PROVENANCE: coordinator curation of a committed-but-unread criterion.** Q122 computed this and died before writing entries; cycle 82 salvaged two other results from its `results.json` and named this one as uncurated. **Q120 reported the MLL1-N channel as inert.** Its figure was **1.036 over floor** at the MLL1-N held set, reproduced at **1.0359** in a second line, and the corpus carries an entry titled *"the mll1-n channel is inert to three decimals in both human lines"*. **Q122's criterion C7 measured the same channel at a different population and it is not inert.** Murine MLL-AF9, F3_NT culture, at **S_MLL1** — MLL1's own top sites: | | share ratio at S_MLL1 | threshold | band | |---|---:|---|---| | **5 µM SGC0946 72 h** (DOT1L inhibitor) | **0.3012** | ≥ 0.85 | 0.80–0.90 | | **500 nM VTP-50469** (menin inhibitor) | **0.3298** | ≥ 0.85 | 0.80–0.90 | **C7 was pre-registered as "the shared-epitope channel is NOT moved by a DOT1L inhibitor" and it DOES NOT FIRE**, by a wide margin — 0.3012 against a floor of 0.85. **Two things follow, and the second is the more uncomfortable.** **First, "inert" was population-specific, not a property of the channel.** Q120's 1.036 is at the MLL1-N *held set* and floor-normalised; C7's 0.30 is at MLL1's own top sites as a raw within-sample share ratio. These are different quantities on different populations in different species, and both can be right. But the corpus currently carries the word *inert* in an entry title with no population qualifier, and that title is what a reader quotes. **Second, a DOT1L inhibitor moves the MLL1 channel as much as a menin inhibitor does — 0.3012 versus 0.3298.** SGC0946 inhibits the H3K79 methyltransferase; it has no described action on the menin–KMT2A interface. If MLL1-N-reactive occupancy falls equally under both, then **neither drug's effect on this channel is diagnostic of the mechanism it was chosen to test**, and the most economical reading is that both are downstream of something common — loss of transcription at these sites, or a general consequence of the two drugs' shared effect on the SEC/DOT1L programme. Combined with Q122's **R4** (the VTP and SGC0946 bin-wise H3K79me2 responses do not correlate, rho = −0.026), the picture is of two drugs producing similar-magnitude but mechanistically unlinked movements in these channels.

Why this is a framing correction and not a contradiction

It would be wrong to file this as Q120 having been refuted, and the distinction matters for how both entries should be read.

The quantities differ in three ways at once. Q120's 1.036 is (a) floor-normalised against an aggregate floor, (b) measured at the MLL1-N held set — the channel's own top bins in that line — and (c) in human RS4;11 and MOLM13. C7's 0.3012 is (a) a raw within-sample share ratio, (b) at S_MLL1 in the murine system, and (c) under a different drug as well. Any one of those could account for the gap.

So the defensible statement is about the WORD, not the number. ana-q120-the-mll1-n-channel-is-inert-to-three-decimals-in-both-human-lines is accurate about what it measured. Its title asserts inertness of a channel without naming the population, and a second measurement of the same channel at a different population gives 0.30. A title is the part that travels, which is a failure mode this corpus has recorded twice — a warning in a field does not protect the prose, and the last line is the one that gets quoted.

What would actually settle it is the murine S_MLL1 measurement repeated with Q120's floor normalisation, and Q120's held-set measurement repeated as a raw share ratio. Both are arithmetic on data already binned and on disk. Neither was run.

the uncomfortable parta DOT1L inhibitor moves this channel as much as a menin inhibitor does (0.3012 vs 0.3298). SGC0946 has no described action on the menin-KMT2A interface, so neither drug's effect on this channel is diagnostic of the mechanism it was chosen to test.
reads alongsideQ122's R4 fires - the VTP and SGC0946 bin-wise H3K79me2 responses do not correlate (rho = -0.026) - so the two drugs produce similar-magnitude but mechanistically unlinked movements in these channels
antibodyBethyl A300-086A, an MLL1 N-TERMINUS epitope retained in the fusion; identical to the human MLL1n track, established by Q120 from PMID 41634341 supplementary MOESM6 sheet 'Antibody'. Nothing here is fusion-specific.
absence classmeasured-not-curated
absence class noteCriterion C7 was computed, scored and committed to this repository by Q122 and sat with no entry for one cycle. The reconciling measurements - murine S_MLL1 under Q120's floor normalisation, and Q120's held set as a raw share ratio - are arithmetic on bins already on disk at C:\Temp\q120 and C:\Temp\q122 and have not been run, which is a second, sharper instance of the same class.
bite backIf the MLL1 channel's response is not diagnostic of either drug's mechanism, then occupancy readouts in this channel cannot be used to titrate or select a menin inhibitor in a patient, and any proposal that reads MLL1 ChIP as a pharmacodynamic marker for menin inhibition is unsupported. The honest clinical position is that this corpus has no validated occupancy-based pharmacodynamic readout for this drug class.

  1. Run the reconciling arithmetic: murine S_MLL1 with Q120's floor normalisation, and Q120's held set as a raw within-sample share ratio. Both use bins already on disk and would isolate which of the three simultaneous differences accounts for 1.036 versus 0.30.
  2. Measure the regression-to-the-mean floor with a DMSO-versus-DMSO contrast at S_MLL1. Bins selected for being highest in one sample drop in any second sample; without that control, part of the fall from 1.0 to 0.30 is selection rather than drug.
  3. Should `ana-q120-the-mll1-n-channel-is-inert-to-three-decimals-in-both-human-lines` be retitled to name its population? Its measurement is sound; its title asserts inertness of a channel without saying where, and a title is the part that travels.

In GSE260742 murine MLL-AF9, F3_NT culture, at S_MLL1 (the MLL1 channel's own top sites), the within-sample share ratio is 0.3012 under 5 uM SGC0946 for 72 h and 0.3298 under 500 nM VTP-50469, both against a pre-registered floor of 0.85 with a declared band of 0.80-0.90. Criterion C7, pre-registered as 'the shared-epitope channel is not moved by a DOT1L inhibitor', DOES NOT FIRE. What this evidence cannot show

THIS IS NOT A REFUTATION OF Q120 AND MUST NOT BE READ AS ONE. The two quantities differ in three ways simultaneously: Q120's 1.036 is floor-normalised, measured at the MLL1-N HELD SET, in HUMAN lines; C7's 0.3012 is a raw within-sample share ratio, at S_MLL1, in MOUSE. Any one of those could account for the gap, and the comparison that would isolate it - murine S_MLL1 with Q120's floor normalisation, and Q120's held set as a raw share ratio - is arithmetic on data already on disk and WAS NOT RUN. Provenance limits also apply: the beat died before writing any entry, no agent wrote prose against these figures, and I re-derived nothing from raw data. Single culture family (F3_NT); no usable spike-in in this series; and the MLL1 antibody is an N-terminus epitope retained in the fusion, so nothing here is fusion-specific.

Evidence that argues against this (3)
    • The reading that both drugs act through a common downstream route has a simpler and duller alternative: MLL1 ChIP signal at its own top sites may simply track transcriptional output at those sites, and both drugs reduce transcription of the SEC/DOT1L programme. On that account 0.3012 and 0.3298 measure the same secondary consequence twice and say nothing about either drug's proximal mechanism - which is a weaker claim than the entry's framing but equally consistent with the numbers, and cheaper to believe.
    • A raw within-sample share ratio at a channel's OWN top sites is biased downward by construction: bins selected for being highest in the DMSO sample will regress toward the mean in any second sample, drug or not. Q120's floor normalisation exists partly to handle this. Without a DMSO-versus-DMSO replicate contrast at S_MLL1 to quantify the regression, some unknown part of the drop from 1.0 to 0.30 is selection rather than drug effect - and GSE260742 has the files to measure that, unused.
    • C7's pre-registered floor of 0.85 was itself a strong prior - it encoded the expectation that a DOT1L inhibitor would barely touch MLL1 occupancy. A criterion missing its threshold by 0.55 is either a large real effect or a badly-chosen threshold, and the entry treats it as the former without establishing that 0.85 was a defensible expectation for a raw share ratio at self-selected top sites, where the regression argument above predicts a value well below 1.0 even with no drug.
