Analysisstrong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.Q104-interactome-read-queue

H3C1 stays rejected, and now with the two numbers the registry row lacked: its accession carries TEN gene names, and removing every substrate and ribosome symbol moves interactome coverage 43.8% -> 46.1%

also called H3C1 rejection, quantified · the substrate denominator question · Q104 H3C1 adjudication

Histone H3 sits at the top of this project's list of unwritten interaction partners on excellent evidence, and it should not get an entry because it is the thing the machinery acts on, not a partner of it. Two numbers settle it: the protein record for H3C1 covers ten different genes, so an entry would have to pick one arbitrarily, and counting substrates as partners only distorts the coverage figure by two percentage points.

The same thing, for a scientist

The dispatch for this beat asked whether H3C1 belongs in an interactome census, called it the most interesting judgement in the beat, and asked for an explicit argument. **It was already decided.** `data/symbol-collisions.json` has carried an `H3C1` row since **2026-09-20**, class `substrate_not_a_private_partner`, `block_autogeneration: true`, with the reasoning the dispatch invited [E1]. This entry does not re-decide it; it supplies the two measurements the registry row explicitly left open, and then states what the decision does and does not cost. **First: the accession.** All 16 H3C1 rows are against **P68431, Histone H3.1, 136 aa - whose UniProt gene-names field lists TEN genes: H3C1, H3C2, H3C3, H3C4, H3C6, H3C7, H3C8, H3C10, H3C11, H3C12** [E2]. The read queue names H3C1 because a parser chose the first alias. Writing `gene-h3c1` would assert one of ten indistinguishable gene records, and no accession-plus-length check could ever detect the substitution - the existing registry row for `H3-3A / H3-3B` records the same failure at two genes; here it is ten. **Second: the denominator.** Of the 122 partners with no entry, **11 (9.0%) are histone or ribosomal-protein symbols** - H3C1, H3C13, H1-5, H2BC9, MRPL12, RPL10, RPL13, RPL13A, RPL36, RPS11, RPS9 - and none of them has an entry, so excluding the whole class moves own-entry coverage from **43.8% (95/217) to 46.1% (95/206)**: a **2.3-point** effect [E3]. **So the honest answer to the dispatch's question is that the inflation is real, small, and not the reason to reject.** The reason to reject is that the object is wrong, and the clearest single demonstration is **H3C13, which enters the union as a DOT1L partner via a methyltransferase assay** - an enzyme assayed on its substrate, curated as an interaction [E3]. What H3C1 should be written as, this graph already does: `mark-h3k4me3`, `mark-h3k79me2` and seventeen more mark nodes are the H3 tail's representation here, and this beat added `mark-h4k20me2` as the nineteenth.

Go deeper
The decision was already made, and saying so is part of the finding

The dispatch brief for this beat wrote: "H3C1 is histone H3.1 - the SUBSTRATE, not a conventional partner. There is a real question whether the histone belongs in an interactome census at all... Decide that explicitly and argue it; it is the most interesting judgement in this beat."

It was decided on 2026-09-20, two days before this beat was dispatched, and the row in data/symbol-collisions.json contains substantially the argument the brief asked for 1:

class: substrate_not_a_private_partner; block_autogeneration: true

"Found 2026-09-20 at the TOP of the core-complex interactome read queue: 4 baits, 16 IntAct rows, 2 publications, methods including isothermal titration calorimetry, NMR, X-ray crystallography, pull-down and BioID. The evidence is excellent and the inference would be wrong. H3C1 is ONE of many near-identical histone H3 cluster genes, and it appears as an IntAct 'partner' because these proteins bind the H3 TAIL - it is the SUBSTRATE, not a private interactor... If the H3 tail interaction deserves an entry it should be written as the mark or the substrate, not as a histone cluster gene."

This is a live instance of rule 88 - the registry is read too late - in the coordinator's own dispatch. The registry has 147 rows and is working as a place to write things down; the brief that sent this beat out did not consult it, and re-posed a settled question as the beat's centrepiece. The corollary in rule 88 says a beat reporting a trap must say whether the row already existed. It did, with the same date, the same counts and the same verdict.

What is genuinely new here are the two numbers the row leaves open: it says H3C1 is "ONE of many" cluster genes without saying how many, and it does not quantify what counting substrates costs the coverage figure. Both are measured below.

Ten genes, one accession - and it is worse than the row already in the registry

All 16 H3C1 rows in the union resolve to the same UniProt accession, P68431, Histone H3.1, 136 aa, whose gene-names field carries ten gene names 2:

H3C1, H3C2, H3C3, H3C4, H3C6, H3C7, H3C8, H3C10, H3C11, H3C12

The read queue reports H3C1 because the union parser resolved the interactor to a symbol and took the first. Confirmed independently in the raw MITAB: a single PSICQUIC query for KMT2A returns H3C1, H3C2, H3C3, H3C4, H3C6 and H3C7 each appearing 11 times, because they are aliases of one interactor record, not six interactors 2.

So gene-h3c1 would be an entry asserting one of ten equivalent gene records, and a swap among the ten is undetectable by accession, by length, or by any check in this repository. The registry already holds a row for exactly this failure mode at two genes - H3-3A / H3-3B, both mapping to P84243, flagged as unresolvable by accession-plus-length. This is the same class at five times the multiplicity.

Where the 16 rows come from, and which of them is the strong evidence:

PSIP13PMID 29568061 (MAC-tag AP-MS/BioID)BioID
MEN11PMID 29568061BioID
AFF41PMID 29568061BioID

Every structural method in the queue's top row belongs to one paper about one module of KMT2A - and that module is deleted from the fusion. PMID 20541251 is about the PHD3-bromodomain cassette, which lies C-terminal to every KMT2A fusion breakpoint and is absent from KMT2A::AFF1. So the strongest evidence in the entire read queue describes a contact the index fusion cannot make.

The counter-argument, stated fairly: the biology is real and important. Proline isomerisation in the PHD3-bromo cassette coupling H3K4me readout to CyP33 and HDAC repression is a genuine, structurally resolved mechanism. It is simply not an interactome membership fact, and this graph records it where it belongs - mark-h3k4me3 and the KMT2A reader-module entries - rather than as a partner row.

The denominator, measured: 2.3 percentage points

Of the 122 union partners with no entry of their own, 11 (9.0%) are histone or ribosomal-protein symbols. Every one of them, with its bait, row count and method 3:

None of the eleven has an entry, so the arithmetic is clean:

with their own entry9595
own-entry coverage43.8%46.1%
read queue size1513 (H3C1 and RPS11 leave)

The inflation is 2.3 percentage points. That is real and it is small, and it is the honest answer to the question the dispatch posed. Anyone hoping the substrate class was quietly costing the project ten points of apparent coverage should stop: it is not, and the coverage figure is not the reason to exclude them.

The reason to exclude them is the object, and H3C13 is the cleanest demonstration in the dataset. H3C13 enters the union as a partner of DOT1L, by methyltransferase assay. DOT1L is the H3K79 methyltransferase; H3 is its substrate; the assay is the enzyme acting on the substrate. A curator recorded it as an interaction because it is one in the PSI-MI sense, and the union counted it as an unwritten partner. An interactome census that counts enzyme-substrate assays as memberships is measuring something other than membership, and no coverage percentage can repair that.

And this graph's own practice already draws the line correctly. It holds gene-h2ax and gene-h2az1 - two histone variants with distinct, non-redundant biology and their own 1:1 accessions - and no replication-dependent cluster-gene entries at all. Variants get entries; cluster genes do not. That is the right rule and it was in force before this beat.

What H3C1 should be, and what it now is

The registry row's closing sentence - "if the H3 tail interaction deserves an entry it should be written as the mark or the substrate, not as a histone cluster gene" - describes what this graph already does. As of 2026-09-22 it holds nineteen mark-* nodes, of which sixteen are on the H3 tail: H3K4me2, H3K4me3, H3K9ac, H3K9me1, H3K9me2, H3K9me3, H3K27ac, H3K27me3, H3K36me2-3, H3K79me1, H3K79me2, H3K79me3, H3R2me2a, H3R2me2s, plus H2AK119ub, H2BK120ub, H2BK34ub on other tails and H4K16ac, H4R3me2a, H4R3me2s, and - added by this beat - H4K20me2, the first H4K20 state the graph has ever had.

The brief directed this beat to read mark-h3k4me3 and the WDR5 concept entry before deciding. The relevant content is that the H3-tail layer is developed to the level of individual marks with individual writers, readers and erasers, and that the KMT2A reader modules that engage the tail are represented as reader modules. There is nowhere for gene-h3c1 to add anything, and one place it would subtract: it would create an edge labelled "KMT2A binds H3C1" where the truth is "the KMT2A PHD3-bromo cassette, which the fusion does not have, reads H3K4me on the H3 tail."

The rejection therefore stands, restated with its own falsifier. What would reverse it: a report that a specific H3 cluster gene - one of the ten, distinguishable at the nucleotide or the protein level - has a non-redundant role in KMT2A-rearranged leukaemia, such that naming H3C1 rather than H3C4 asserted something. No such report exists, and the ten-gene accession means it would need to be a transcript-level or copy-number claim, not a protein-interaction one.

what would reverse the rejectionA report that a SPECIFIC H3 cluster gene - one of the ten on P68431, distinguishable at the nucleotide or protein level - has a non-redundant role in KMT2A-rearranged leukaemia, such that naming H3C1 rather than H3C4 asserted something. Because the ten share one protein sequence, such a claim would have to be transcript-level or copy-number, not protein-interaction, and no such report exists.
epigenetic readoutThis analysis is about the boundary between an interactome census and the histone-mark layer. Its concrete epigenetic output is the ruling that H3 tail contacts belong in mark-* nodes (19 of them, 18 on H3/H4 tails) and not in histone cluster-gene entries, plus the observation that the KMT2A rows underlying H3C1 are all about H3K4me readout by the PHD3-bromodomain cassette that the fusion deletes.
cell typeNot applicable to the analysis itself. The underlying rows' systems: the 11 KMT2A rows are in vitro structural and biophysical (ITC, NMR, X-ray, pull-down) on peptides and isolated modules, with no cell; the 5 rows from PMID 29568061 are MAC-tag AP-MS/BioID in a human cell line whose identity was not read out per-row by this beat.
cell stateNot applicable. Recorded explicitly rather than left blank: this is an adjudication of a census boundary, and no cell state is in scope.
localizationNot applicable to the analysis. The object under adjudication, histone H3.1, is nucleosomal by definition.
subnuclear localizationNOT APPLICABLE, and recorded as such rather than as a gap. The subject of this entry is the boundary of an interactome census, not a protein with an address. The one positional fact relevant to the ruling is that the H3C1 rows against KMT2A concern the H3 tail engaged by the PHD3-bromodomain cassette - a chromatin address, not a subnuclear compartment - and that cassette is absent from KMT2A::AFF1.
shown for fusionNO, and decisively so: the 11 structural KMT2A-H3C1 rows all concern the PHD3-bromodomain cassette, which lies C-terminal to every KMT2A fusion breakpoint and is absent from KMT2A::AFF1. The strongest-evidenced row in the read queue describes a contact the index fusion cannot make.

How this could bite us back
  • The rejection has a cost and it should be stated: a reader of the coverage figure will never see that the best-evidenced unwritten 'partner' of this project's central proteins is the histone, and will not learn from the number that the interactome instrument counts enzyme-substrate assays. The registry row and this entry are the only places that survives.
  • Blocking H3C1 autogeneration protects against a bad entry and also blocks a future beat that has a genuine, transcript-level reason to write about a specific H3 cluster gene. The block is a default, not a prohibition, and the falsifier above is the route round it.
  • If a future analysis excludes substrate rows from the interactome denominator, the coverage figure will rise by about two points for a reason that has nothing to do with new work being done. Any such change must be announced as an instrument change carrying both numbers, per this project's rule on endpoint and definition changes.
Still open
  1. Should the read-queue instrument exclude substrate-class rows by detection method? A methyltransferase assay (MI:0515) or a peptide-array row against a histone is an enzyme-substrate measurement, and filtering on the method term would remove them mechanically rather than by symbol regex - which would also catch non-histone substrates that the prefix match misses.
  2. How many of the 95 partners WITH entries are substrate or abundance-class? This entry re-partitioned only the 122 missing. If the numerator contains the same class, the 2.3-point figure changes in an unknown direction.
  3. Do the other nine genes on P68431 appear in the raw MITAB as separate resolvable symbols in other rows, and would a different parser have reported H3C4 instead of H3C1? The queue's top entry is a parser's alias choice, and it would be worth knowing whether the choice is stable across runs.
  4. Is the 2.3-point figure different against IntAct REST? Every number here comes from PSICQUIC, which returns 651 of the 1,015 rows REST gives for the same six accessions, and the substrate class may be differently represented in the missing 36%.
  5. Does this graph need an H3.1-versus-H3.3 distinction anywhere? The registry holds separate rows for H3C1 and for H3-3A/H3-3B, the variants differ in deposition pathway, and no entry in this graph currently turns on which variant is involved.
Every source behind this entry (4)
  1. E1established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.dataset

data/symbol-collisions.json has contained an H3C1 row since 2026-09-20 with class substrate_not_a_private_partner and block_autogeneration true, recording that H3C1 was found at the top of the core-complex interactome read queue with 4 baits, 16 IntAct rows and 2 publications including ITC, NMR, X-ray crystallography, pull-down and BioID, that the evidence is excellent and the inference would be wrong, that H3C1 is one of many near-identical histone H3 cluster genes appearing as a partner because these proteins bind the H3 tail, and that if the H3 tail interaction deserves an entry it should be written as the mark or the substrate rather than as a histone cluster gene.

    What this evidence cannot show

Read directly from the file by this beat on 2026-09-22 before any query was run, per rule 88. The row's own 'verified' field is 2026-09-20. THE URL FIELD IS A PLACEHOLDER: this source is a file in this repository and has no external resolvable URL, which is a limitation of the citation schema rather than of the source - the file path is the identifier and it is given in the title. The row records counts (4 baits, 16 rows, 2 publications) that this beat re-derived independently from live IntAct and which match exactly.

Evidence that argues against this (1)
    • The row's existence is itself the counter-evidence to the framing of this beat's dispatch, which presented the H3C1 decision as open and as this beat's most interesting judgement. A registry that is written to and not read produces exactly this: a settled question re-posed as a new one two days later. The corollary is that a beat reporting a trap must say whether the row already existed - and here it did, with the same date, counts and verdict. this repository 2026
  2. E2strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.database

All 16 H3C1 rows in the six-bait IntAct union resolve to UniProt P68431, Histone H3.1, 136 aa, whose gene-names field lists TEN gene names - H3C1, H3C2, H3C3, H3C4, H3C6, H3C7, H3C8, H3C10, H3C11 and H3C12 - and in the raw MITAB for KMT2A the symbols H3C1, H3C2, H3C3, H3C4, H3C6 and H3C7 each appear 11 times because they are aliases of one interactor record rather than six interactors; the 16 rows break down as 11 against KMT2A from IMEx IM-14957 (ITC, NMR, pull-down and X-ray crystallography), 3 against PSIP1 and 1 each against MEN1 and AFF4 from PMID 29568061, all BioID.

    What this evidence cannot show

Both halves fetched live 2026-09-22. The ten gene names were read from the UniProt JSON genes array, counted, and are quoted complete. The per-bait row breakdown was obtained by filtering MITAB2.7 output for each of the four baits on the alias token 'psi-mi:h3c1(' and reading the detection-method and publication columns; the 11+3+1+1 = 16 total matches the read queue's own figure exactly, which is the control on the filter. NEITHER PMID 20541251 NOR PMID 29568061 WAS OPENED for this item - the methods are IntAct's curated detection-method terms, not statements read from the papers, and the identification of IMEx IM-14957 with PMID 20541251 is inferred from the read queue's own publication list for H3C1 rather than resolved at the IMEx registry. That inference is the weakest link in this item and is flagged rather than hidden.

Evidence that argues against this (1)
    • The ten-gene property is specific to the replication-dependent H3 clusters and must not be generalised across histones: H3C13 maps to Q71DI3 (Histone H3.2) with THREE gene names, while H1-5 (P16401) and H2BC9 (Q93079) each map 1:1 with a single gene name. So 'histone symbols are unresolvable' is false as a general claim, and the argument against gene-h3c1 rests on this accession specifically, not on the class. UniProt Knowledgebase 2026

Of the 122 partners in the six-bait IntAct union with no entry of their own, 11 (9.0%) are histone or ribosomal-protein symbols - H3C1, H3C13, H1-5, H2BC9, MRPL12, RPL10, RPL13, RPL13A, RPL36, RPS11 and RPS9 - none of which has an entry; excluding the class therefore moves own-entry coverage from 95/217 = 43.8% to 95/206 = 46.1%, a 2.3-percentage-point effect, and shrinks the read queue from 15 to 13 by removing H3C1 and RPS11; and H3C13 enters the union as a partner of DOT1L by METHYLTRANSFERASE ASSAY, i.e. an enzyme assayed on its own substrate, curated as an interaction.

    What this evidence cannot show

Computed by this beat on 2026-09-22. THE CLASS DEFINITION IS MINE AND IT IS A REGEX, which is the main limitation: histone symbols were matched on ^(H1-|H2A|H2B|H3C|H4C|H3-|HIST) and ribosomal on ^(RPS|RPL|MRPS|MRPL)[0-9], over the 122 missing symbols only. That will miss any histone or ribosomal protein whose approved symbol does not start with those prefixes - for instance a histone chaperone, or RACK1/GNB2L1 which is a 40S component under a non-RP symbol - so 11 is a FLOOR for the class, not a complete count, and the 2.3-point figure is correspondingly a floor. The 95 with-entry numerator was NOT re-partitioned by class: it was checked only that no gene-RPS*/gene-RPL* node exists and that the only histone gene entries are gene-h2ax and gene-h2az1, both variants with 1:1 accessions and neither in the union. The union itself comes from PSICQUIC, which returns 64% of the rows IntAct REST gives for the same six accessions, so every number here is drawn from a partial record.

Evidence that argues against this (1)
    • The 2.3-point result argues AGAINST the framing that motivated the measurement. The dispatch suggested that counting the histone 'inflates the denominator'; it does, by two points, which is small enough that the coverage figure is not a reason to exclude substrates and the exclusion has to be justified on the object instead. Anyone quoting this entry should quote the 2.3 points as the refutation of a denominator argument, not as support for one. this repository 2026

This graph holds nineteen mark-* nodes as of 2026-09-22 - sixteen of them on histone H3 or H4 tails including H3K4me2, H3K4me3, H3K9ac, H3K9me1/2/3, H3K27ac, H3K27me3, H3K36me2-3, H3K79me1/2/3, H3R2me2a/s, H4K16ac, H4R3me2a/s and the H4K20me2 node added by this beat - and exactly two histone GENE entries, gene-h2ax and gene-h2az1, both histone variants with 1:1 accessions and neither present in the six-bait interaction union; there are no replication-dependent histone cluster-gene entries at all.

    What this evidence cannot show

Enumerated by this beat from every node file on disk with no head, filter or sampling, per the standing instruction that an inventory must be checked against disk rather than quoted from a document. The mark-* count of nineteen includes mark-h4k20me2 written by this beat in the same cycle. The histone-gene count was obtained by regex over node ids (^gene-(h1-|h2a|h2b|h3c|h3-|h4c|hist)) and is therefore subject to the same prefix limitation as E3: a histone entry under an unusual id would be missed. THE URL IS A PLACEHOLDER - the source is this repository's node tree and has no external URL.

Evidence that argues against this (1)
    • The existence of gene-h2ax and gene-h2az1 shows the graph does write histone gene entries, so 'histones do not get entries here' would be false. The operative distinction is variant versus cluster gene: H2A.X and H2A.Z have distinct non-redundant functions and unambiguous 1:1 accessions, while H3.1 is encoded by ten interchangeable cluster genes on one accession. Anyone extending this reasoning must apply that distinction rather than a blanket rule about histones. this repository 2026
