Counted absences keyed on a complex subunit miss the papers that name only the complex - demonstrated on our own SSRP1 entry, which declared no KMT2A paper about FACT while this graph cites one about the index fusion in four other entries

When we record that no paper exists on a protein, we search for that protein's name. If the paper that did the experiment only names the machine the protein belongs to, our search cannot see it. One of our own entries says no study links this machine to this leukaemia; a study does, on exactly the right fusion, and we cite it elsewhere.
The same thing, for a scientist
The NF-kB beat found the mechanism: PMID 24054986 knocks down Ikka, Ikkb, Ikkg and IRAK3 and is **unreachable from any of those four symbols**, because its abstract frames everything at *"IKK/NF-kB"*. This graph records **186 counted absences across 172 entries**, many keyed on a single symbol. **The decisive case is our own.** `gene-ssrp1` [E6] records: *"PubMed returns 1 record for '(MLL OR KMT2A) AND SSRP1'. The broader '"FACT complex" AND (leukemia OR leukaemia)' returns 9 records, of which title-checking finds none about KMT2A."* **Both queries are accurate and the conclusion is false.** **PMID 37626123 is titled *MLL-AF4 cooperates with PAF1 and FACT to drive high-density enhancer interactions in leukemia*** (Crump ... Milne, Nat Commun 2023). MLL-AF4 is the index fusion. The paper reports that MLL-AF4 target enhancers are **enriched for PAF1C and FACT** and that **loss of these factors abolishes enhancer-promoter contact**. **And this graph already cites it in four other entries.** Verified query behaviour, run 2026-09-20: `(SSRP1 OR SUPT16H) AND (MLL OR KMT2A)` returns **1** record and it is not this paper; `"FACT complex" AND (leukemia OR leukaemia)` returns **9** and it is not among them; `"MLL-AF4" AND FACT` returns **5 and it is first**. The paper says *FACT*, not *FACT complex*, and never names a subunit in its title or abstract.
The sweep, and why its headline number is not usable
analyses/subunit-keyed-absence-sweep compares a symbol-keyed query with a complex-phrase query for 43 subunits across 15 complexes this graph models. 26 of 43 under-reach their complex by three-fold or more, and 14 return zero on the symbol while the complex returns records.
That table should not be quoted, and the reason is the trap this project logged two days ago. Title-checking the complex hits shows heavy contamination by ordinary English: "Mediator" returns mediator and mediated - all five top titles are noise. "FACT" returns in fact, four of five. "SEC" and "NELF" are the same shape. This is the "SET-NUP214" finding again: 1,421 records whose first ten titles were quantum chemistry and botany.
So the sweep proves nothing by counting and one thing by reading. The ratios are unusable; the single title-checked hit is decisive. That asymmetry is the finding, and it is the fifth time in this project that a score produced candidates and only reading produced a result.
Where the complex phrase is unambiguous the ratios probably do mean something - P-TEFb returned five relevant titles out of five, and PRC1/Polycomb four of five - but those need the same reading before use.
What the correction does and does not change for FACT
It removes an absence and adds a positive, and neither touches the dependency data.
gene-ssrp1 and protein-fact-complex can no longer say that no KMT2A study concerns FACT. What exists is stronger than a mention: FACT is enriched at MLL-AF4 target enhancers, and losing it abolishes enhancer-promoter contact in the index fusion 2.
The DepMap picture is unchanged and still points the other way. SSRP1 is less required in KMT2A-rearranged lines than in other leukaemia lines (difference +0.265, permutation p 0.0104), at a pan-essentiality of -1.271 where both arms are dying. These are not in conflict. A factor can be required for a specific enhancer-promoter architecture and still be required no more than everywhere else for survival - and a knockout screen measures survival.
The two together are a better entry than either. A structural requirement with no differential survival cost is precisely the shape of a target that a viability screen cannot find, which is the argument the curaxin result was already making from the drug side 3.
What to do about the other 185 counted absences
Not re-run them mechanically. The sweep shows the automated version produces a contaminated table, and 172 entries is more reading than a cycle holds.
The rule that costs nothing is prospective and belongs in the brief: before writing a counted absence on a protein that belongs to a named complex, run the complex form too, and title-check it. That is one extra query at writing time against an unbounded re-reading cost later.
The retrospective queue should be ordered by stake, not by ratio. The absences worth re-reading first are the ones a conclusion rests on - gene-ssrp1 was one, and it was found because a beat happened to sweep past it. Candidates on the same pattern: NELF, DSIF, CAF-1, the HIRA/HUCA complex and Mediator, all of which returned zero on every subunit symbol tested.
And there is a second-order lesson. This graph cited PMID 37626123 in four entries while a fifth entry declared the literature empty. Nothing checks an entry's absence claim against the graph's own bibliography, and that check is cheap: a counted absence whose subject matches a paper the graph already cites should be flagged automatically.
- Add the cheap automatic check: flag any counted absence whose subject matches a PMID the graph already cites elsewhere. That is the failure that produced this correction, and it is a join between two things already on disk.
- Put the prospective rule in the brief: before writing a counted absence on a protein in a named complex, run the complex form and title-check it.
- Re-read the counted absences for NELF, DSIF, CAF-1, HIRA/HUCA and Mediator, all of which returned zero on every subunit symbol tested - ordered by whether a conclusion rests on them, not by ratio.
- Read PMID 37626123 in full and decide whether FACT belongs in the elongation beat as a structural enhancer factor rather than only as a dependency that is not one.

Comparing symbol-keyed with complex-phrase PubMed queries across 43 subunits of 15 complexes modelled in this graph, 26 subunits return at least three-fold fewer records than their complex phrase and 14 return zero while the complex returns records. Title-checking the complex hits shows the counts are heavily contaminated by ordinary-word matches for FACT, Mediator, SEC and NELF.

Run 2026-09-20, query translations captured for every query, none rewritten to a [UID] term. Established as a fact about the queries. **The ratios themselves are not usable as evidence of anything** - they measure reachability against a contaminated denominator, and the entry says so rather than reporting the table as a result. Both halves of every comparison are title/abstract-indexed, so a subunit named only in a supplement is invisible to both.
Evidence that argues against this (1)
- The same sweep would flag a complex phrase that is genuinely unrelated, and nothing in it distinguishes a real under-reach from an ambiguous token. The only case here that survived reading is the one already known from the NF-kB beat and the one found on our own entry - two demonstrations, not twenty-six. Kuo HP et al. 2013

PMID 37626123 reports that MLL-AF4 binding promotes high-density enhancer-promoter interactions at key targets, that these enhancers are enriched for transcription elongation factors including PAF1C and FACT, and that loss of these factors abolishes enhancer-promoter contact. The paper is not returned by '(SSRP1 OR SUPT16H) AND (MLL OR KMT2A)' (1 record) or by '"FACT complex" AND (leukemia OR leukaemia)' (9 records), and is the first hit for '"MLL-AF4" AND FACT' (5 records).

Record fetched 2026-09-20 with title, journal, year, DOI and first and last author read back; the claim is from the abstract and **the full text was not read for this entry**. Established as what the paper reports. The technique is Micro-Capture-C in MLL-AF4 leukaemia models; **enrichment at enhancers and loss of contact on depletion is not the same as a survival requirement**, and this entry does not claim it is.
Evidence that argues against this (1)
- This graph already cited the paper in four entries while a fifth declared the literature empty, so the failure was not that the paper was unknown - it was that an absence claim was never checked against the graph's own bibliography. SSRP1's DepMap picture is unchanged by the correction: it is less required in KMT2A-rearranged lines than in other leukaemia lines, and the curaxin CBL0137, which traps FACT into chromatin, has potent activity against 12 MLL-rearranged lines, 3 MLL-rearranged ALL xenograft populations and an MV4;11 xenograft.

The dependency figure is from this project's own runs and carries the floor-compression caveat already in `gene-ssrp1`; the drug result is from the cited paper's abstract. **Strong as a juxtaposition, not established as a reconciliation** - nobody has shown that the enhancer-contact requirement and the absence of a survival requirement are the same cells' behaviour, and they are different assays in different systems.
Evidence that argues against this (1)
- The reading that a structural requirement can exist without a differential survival cost is convenient and could excuse any gene that fails a screen. What keeps it honest here is that the enhancer result is a direct measurement in the index fusion rather than an inference from the screen's failure. Crump NT et al. 2023
THE COMPLEMENTARY FAILURE: that analysis showed subunit-keyed absence ratios are unusable because complex names return ordinary English; this one shows the subunit-keyed zeros themselves survive a second index.
